Read a Hi-C map as a matrix of relative contact frequencies, not as a photograph or a ruler. Each cell summarizes how often DNA fragments from two genomic bins were joined by proximity ligation and sequenced. Bright signal means more observed contacts under that experiment’s binning, filtering, normalization, and color scale; it does not give a distance in nanometers or prove that two loci touch in every cell.
A reliable interpretation proceeds from metadata and quality control to the diagonal and distance-decay background, then to broad compartments, local domains, focal loops, and stripes. Finally, test structural ideas against independent data such as gene expression, chromatin accessibility, histone marks, or protein-focused interaction assays. The map supports a model of genome organization; Hi-C contact frequency alone does not establish regulatory causation.

What a Hi-C map actually measures
Hi-C is a genome-wide DNA–DNA proximity-ligation assay. Chromatin is crosslinked, DNA is cut or otherwise prepared for ligation, nearby fragments are joined, and paired sequencing reads are aligned to a reference genome. After filtering, read pairs are assigned to genomic intervals called bins. Counting pairs for every bin combination creates a contact matrix.
If bin i and bin j contain many retained read pairs, matrix cell (i,j) has a high observed contact count or normalized value. A low value means fewer contacts were detected in that sample, not necessarily that the loci are physically far apart in every nucleus. The experiment samples a population of cells and is affected by chromatin state, cell-cycle mixture, digestion or fragmentation, ligation efficiency, sequencing depth, mapping ambiguity, and computational choices.

“Hi-C is an assay that uses DNA-DNA proximity ligation to identify long range chromatin contacts in an unbiased, genome-wide fashion.” — ENCODE project assay documentation
Because the matrix is usually displayed as a triangular or square heat map, it can resemble a picture of a folded chromosome. It is not one. The diagonal represents pairs of nearby genomic bins, which are generally most frequent. Patterns farther from the diagonal are interpreted relative to this distance-dependent background and to the display’s normalization and color scale.
Establish the experiment before reading its colors
Two maps can look different even when their biology is similar if they were made with different references, bin sizes, filters, or normalization. Record the following information before drawing a conclusion:
- Biological context: organism, genome assembly, tissue or cell type, treatment, developmental state, disease status, and cell-cycle or stimulation condition.
- Replicates: number of biological replicates, whether they were combined, and whether the reported feature is reproducible.
- Assay protocol: in situ or another Hi-C format, restriction or fragmentation strategy, crosslinking conditions, and any protocol-specific biases.
- Reference and coordinates: assembly name, chromosome naming convention, and whether bins or called features use the same coordinate system.
- Map construction: bin size, mapping-quality threshold, duplicate policy, contact filters, and whether balancing or another normalization was applied.
- Display settings: linear or logarithmic color scale, range limits, observed versus expected transformation, and whether the two maps use identical settings.
ENCODE’s contact matrices use matrix balancing to compensate for nonuniformities such as differences in restriction-site number and accessibility to cutting. A balanced matrix is useful, but it is still a processed estimate. Always inspect the file metadata and processing description rather than assuming that every matrix uses the same convention.
A practical sequence for reading a contact map
1. Confirm the genomic region and scale
Read the chromosome, coordinate span, assembly, and bin size shown by the viewer. A 1-megabase window at 25-kilobase bins answers a different question from a 20-megabase window at 500-kilobase bins. At broad scales, individual promoter contacts disappear into aggregated signal; at fine scales, sparse counts can make apparent edges or dots unstable.
Check whether the map is genome-wide, chromosome-wide, or a selected locus. A visual feature at a chromosome end, centromere, repeat-rich interval, or assembly gap may reflect mappability and reference structure rather than a new organizational feature.
2. Read the diagonal and distance decay first
The diagonal is usually brightest because loci close along the linear chromosome are more likely to be captured together. Signal normally declines as genomic separation increases, producing a distance-decay background. This decay is not an error to remove mentally; it is the baseline against which domains, loops, and other enrichments are judged.

A color transition can exaggerate small count differences when the palette is saturated. Before calling a feature, ask whether it is brighter than nearby cells at a comparable genomic distance, not merely brighter than a distant part of the map. Observed/expected maps explicitly divide out an average distance trend, so their visual interpretation differs from a raw or balanced observed map.
3. Scan for broad compartment structure
At megabase scales, alternating regions with relatively high internal contact and reduced contact with the other regions can indicate A/B compartments. These reflect segregation of chromatin environments: broadly open, transcriptionally active regions tend to associate with one another, while broadly closed regions tend to associate with one another.
Compartment patterns are often extracted by eigenvector or principal-component analysis rather than by eye alone. The sign of the component is arbitrary until it is annotated with an external track. In the ENCODE output described for this assay, positive values denote the A compartment, but that sign convention belongs to that output and must not be assumed for another pipeline. Compare the component with accessibility, expression, or histone-mark tracks before labeling A and B.
4. Inspect local contact domains and boundaries
Within a local domain, bins contact one another more frequently than they contact bins across the domain’s boundary. On a triangular heat map, domains often appear as squares or triangles along the diagonal. “TAD” (topologically associating domain) is commonly used for such structures, but the call depends on resolution, coverage, algorithm, and biological context. A domain boundary is therefore an analysis result, not a universally fixed wall visible identically in every cell type.

Boundary strength can change between conditions without the entire domain disappearing. When comparing samples, use the same binning and calling method, and distinguish a shifted boundary from a change caused by coverage or smoothing. A boundary supported by several nearby bins and biological replicates is more credible than a one-bin edge.
5. Look for focal loops
A loop appears as a localized enrichment between two loci, often visible as a dot or small peak against a nearby background. Loop callers test whether the focal contact exceeds expected contacts at comparable genomic distances and in neighboring pixels. The output is a statistical feature call, not a direct image of a molecular bridge.
Loops can coincide with convergent architectural-protein sites, promoters, enhancers, or other regulatory landmarks, but the map alone cannot establish which molecule creates the contact or whether one locus regulates a particular gene. Check replicate support, caller thresholds, and independent protein or chromatin evidence before assigning a mechanism.

6. Check for stripes
A stripe is an elongated enrichment extending from one locus across an interval rather than ending at a single partner. ENCODE lists stripes among patterns identified in Hi-C analysis. A stripe can be consistent with progressive or one-sided contact extrusion, but the visual pattern is not by itself proof of a specific motor, factor, or direction of action. Its apparent length and intensity depend strongly on coverage, display range, and local background.

Reducing bin size increases nominal resolution but also reduces the expected number of read pairs per cell. Fine bins can reveal a genuine small loop when sequencing depth is high; with sparse data, the same bins produce empty cells, noisy dots, and unstable boundaries. Coarser bins provide more stable averages but merge nearby loci and can conceal focal features.
Choose a bin size that matches both the biological question and the data density. Broad compartment organization can be assessed at larger bins, while local domains and loops require progressively finer bins and stronger coverage. If a feature is visible only after aggressive smoothing or at one unusually fine resolution, treat it as tentative.
ENCODE provides matrices at multiple resolutions and lists files with different mapping-quality thresholds. Its page marks mapQ30 files as preferred for the relevant map and feature outputs in several categories. Confirm which file you are viewing; a mapQ30 matrix and a lower-threshold matrix are not interchangeable evidence.
Quality checks before trusting a pattern
Quality metrics do not replace visual inspection, but they reveal when a map is too sparse or biased for the requested interpretation. The ENCODE Hi-C documentation, updated in September 2022, lists the following release criteria for the stated experiment categories:
| Metric | ENCODE listed criterion | How to use it |
|---|---|---|
| Total reads | 2 billion reads as a listed minimum for intact Hi-C experiments | Indicates the sequencing scale expected by that release standard; it is not a universal requirement for every project or resolution. |
| Unique reads in Hi-C contacts | 50% minimum; over 60% described as ideal | Low uniqueness can reflect duplicate, ambiguous, or otherwise unusable pairs and reduces effective coverage. |
| Unique reads in long-range contacts | 15% minimum | Relevant when interpreting contacts far from the diagonal, where usable long-range pairs are critical. |
| Maximum unique total duplicates | 40% maximum for in situ Hi-C experiments | Excess duplication means nominal sequencing depth overstates independent contact information. |
These are ENCODE release standards for the categories specified on that page, not universal biological thresholds. A dataset that misses a criterion is not automatically useless, and one that passes is not automatically suitable for every loop or domain claim. Pair-level quality, replicate concordance, chromosome coverage, cis/trans balance, and the intended bin size still matter.
How processing changes what you see
Mapping and filtering
Reads must be aligned to a reference and paired correctly. Mapping-quality filters remove alignments that could belong to multiple genomic locations. Duplicate removal limits PCR-derived overcounting. Removing self-ligation artifacts, unligated fragments, and other protocol-specific artifacts changes the matrix before normalization begins.

Normalization
Raw counts are influenced by coverage, fragment density, mappability, and technical accessibility. Matrix balancing assigns weights so that row and column sums are more comparable. Other approaches use distance-aware expected values or explicit bias models. Because normalization changes relative intensities, do not compare a balanced map with an unbalanced map as if their colors represented the same quantity.
Expected-versus-observed displays
An observed map shows contact signal directly after the selected normalization. An observed/expected map divides each pixel by the average contact frequency at that genomic separation. In the latter, a bright pixel means enrichment over the distance-matched background, making loops and compartment plaid easier to see while removing much of the ordinary diagonal decay. The same biological region can therefore look dramatic in one view and subtle in another.

Domain, loop, stripe, and compartment callers use different statistical assumptions and thresholds. A feature present in one caller’s output but absent from another is not automatically false; it may be near a detection boundary. Sound analysis reports the caller, parameters, replicate strategy, and a confidence or reproducibility measure rather than presenting every detected pixel as a biological fact.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Comparing Hi-C maps between samples
Start by making the comparison technically fair. Use the same genome assembly, coordinate system, bin size, mapping and duplicate filters, normalization strategy, and color range whenever possible. If processing must differ, state the difference and avoid interpreting absolute color intensity across panels.
- Align the inputs. Confirm that both samples use matching chromosomes, bins, and genomic coordinates.
- Check depth and usable pairs. A sharper map can simply have more independent contacts. Compare unique and long-range contact counts, not only total reads.
- Inspect replicates. Ask whether the feature recurs across biological replicates and whether apparent changes are within technical variation.
- Compare distance-matched signal. Evaluate observed/expected enrichment or another distance-aware statistic when the samples have different distance-decay profiles.
- Separate global and local effects. A compartment switch, boundary shift, and loop-strength change occur at different scales and should not be reduced to one overall “more or less compact” judgment.
- Use formal difference analysis. Difference maps, insulation or boundary scores, and loop-strength statistics are more defensible than judging two independently auto-scaled screenshots.
- Validate the biological interpretation. Relate structural changes to expression, accessibility, histone marks, or protein occupancy measured in the same or closely matched samples.
A treatment sample may show a weaker dot because of lower coverage, altered distance decay, or a true biological change. Only a matched processing and statistical comparison can distinguish these explanations.
Hi-C versus other 3D-genome assays
| Method or output | What it emphasizes | What it cannot establish alone |
|---|---|---|
| Hi-C contact matrix | Genome-wide population-level contact frequencies across many genomic distances | A unique 3D structure, a molecular mechanism, or regulatory causation from a single enriched pixel |
| ChIA-PET | Interactions enriched for a selected protein, combining proximity ligation with protein-targeted chromatin isolation | Unbiased genome-wide architecture independent of the chosen protein |
| Called loops, domains, or compartments | Statistical summaries derived from a contact matrix | Features that are independent of resolution, caller, normalization, and coverage |
| Modeled 3D structure | A computational arrangement consistent with selected contact constraints | The one literal conformation adopted by every cell |
Hi-C and ChIA-PET are complementary when a question requires both general architecture and interactions associated with a particular protein. The comparative methods literature describes map visualization in tools such as Juicebox and HiGlass; the viewer is not the assay, and a polished display does not remove uncertainty in the underlying counts.

A loop between an enhancer and a promoter is consistent with physical proximity, but it does not prove that the enhancer controls that promoter. The loci may be co-regulated by another factor, the contact may occur in only a subset of cells, or the apparent enrichment may reflect a broader domain or protein-associated structure.
Best Value
For a functional claim, combine the map with measurements suited to that claim:
- Expression: RNA measurements test whether a gene’s output changes.
- Accessibility: open-chromatin assays indicate whether regulatory DNA is accessible.
- Histone marks: chromatin modifications provide context for active or repressed regulatory states.
- Protein-focused interactions: assays such as ChIA-PET test enrichment involving a nominated protein.
- Perturbation: deleting, repressing, or otherwise perturbing a candidate element provides stronger evidence for causation than contact alone.
Use matching cell type, treatment, and time point whenever possible. Combining data from different biological contexts can create an apparently coherent story that no single sample actually supports.
Common visual traps and how to resolve them
“The brightest pixel must be the closest pair”
Not necessarily. Contact probability depends on genomic separation, chromatin state, coverage, and normalization. Evaluate enrichment against neighboring pixels at the same separation and inspect replicate support.
“A larger bright block is one giant loop”
A block along the diagonal is more naturally examined as a domain or compartment pattern. Loops are focal enrichments; domains occupy intervals and have boundaries. Change the scale and use a caller suited to the feature.
“Every map uses the same A/B colors or signs”
Color palettes are display choices, and principal-component signs can be flipped. In the ENCODE output described here, positive compartment values indicate A, but another pipeline may reverse the sign. Annotate with independent chromatin or expression tracks.
“More pixels at fine resolution means more information”
Smaller bins can create many low-count cells. If coverage is insufficient, the apparent detail is noise. Compare expected counts per bin, replicate stability, and the effect of modestly coarser binning.
“A difference between screenshots is a biological difference”
Independent auto-scaling, different filters, or unequal depth can create visual differences. Reprocess or re-display the maps with matched settings and use quantitative difference statistics.
Do these 3 things before closing this tab:
1Clear out junk files and repair common Windows errors2Scan for outdated or missing drivers - takes under a minute3Repair Windows errors before they cause bigger problems“A contact proves regulation”
Contact is an association in a sampled population. It is not a causal test. Add expression, accessibility, protein, and perturbation evidence appropriate to the claim.
