How to Give an AI Coding Agent Safe Access to Your Repository and Tools

A practical security guide to scoping repository access, restricting network and credentials, reviewing agent changes, and treating repository content as untrusted input.

Give an AI coding agent only the repository files, tools, credentials, and network access its task requires. Run it in an isolated workspace, keep secrets out of its execution environment, constrain where it can write, and review its proposed changes before merging. An agent’s code can use the files, credentials, and network available to its environment, so the effective security boundary is the environment around the agent—not just the instructions in its prompt.

Start by defining the agent’s boundary

Before a run, decide what the agent needs to do and what it does not need to touch. Specify the repository, relevant directories, intended branch, permitted tools, and whether the task needs network access. Prefer an isolated workspace or runtime for each task rather than sharing a broad environment with unrelated work.

OpenAI’s Agents API security guidance recommends isolated compute and separate environments when users or workloads should not share data. OpenAI’s Codex deployment safety material describes hosted runs in isolated containers and local commands sandboxed by default, with capabilities that can be expanded. Those are descriptions of particular OpenAI execution modes, not a guarantee about every agent or configuration.

Limit file access to the work at hand

Give the agent read access to the repository context it needs, and write access only to expected outputs. Avoid exposing home directories, unrelated repositories, deployment configuration, production data, or other sensitive files without a specific reason. A prompt that says “do not read this file” is not a substitute for removing the file from the runtime’s accessible workspace.

OpenAI’s Codex documentation describes local defaults that restrict edits to the active workspace. Its Windows sandbox engineering article explains how filesystem permissions can set write boundaries, while noting that excessive restrictions can make ordinary work harder. Choose the narrowest boundary that still lets the task complete, and test the setup with a low-risk task before using it on sensitive code.

Choose a network policy deliberately

For code execution, start with outbound network access disabled unless the task genuinely needs it. If it does, allow only the destinations required—for example, a specific dependency source or approved service—and record why each exception exists. OpenAI’s Agents API guidance recommends allowing outbound traffic only to approved endpoints. GitHub describes restricting Copilot cloud agent internet access as a way to mitigate sensitive-information leakage.

Do not assume that setting proxy environment variables creates a strong network boundary. OpenAI’s Windows engineering article describes proxy-based controls in that implementation as advisory: a process could ignore the environment, bypass PATH, or open sockets directly. That account highlights a design challenge in the described implementation; it does not establish that every operating system or product has the same behavior. Use enforcement at the runtime or network layer appropriate to your environment, and verify what it actually blocks.

Keep credentials out of the agent runtime

Do not place long-lived application keys or third-party credentials in the environment where generated code runs. OpenAI’s Agents API security guidance warns that code can read an environment key, and that a secret-manager value is still exposed if it is injected into the runtime. A secret manager can protect storage and delivery, but it does not make a credential unreadable to code that receives it.

If a task needs a privileged external action, separate that action from the agent’s general execution where possible:

  • Use a trusted broker or proxy that attaches a scoped credential only for an approved host or action.
  • Have a downstream application perform the privileged operation and return only the necessary result.
  • Give credentials the narrowest scope and lifetime the task supports; avoid reusing production credentials for routine development work.

Anthropic describes one example in Claude Code on the web: its sandbox does not contain Git credentials or signing keys, while a proxy validates scoped credentials, repository destination, and branch before forwarding Git interactions. This is an example of that vendor’s architecture, not a feature to assume in other tools.

Make writes reviewable and protect the merge path

Let the agent propose changes without giving it authority to approve or merge those changes. Use a working branch or a validated write interface, preserve branch protection and checks, and require human review before merge. Keep the default branch and deployment credentials outside the agent’s direct write authority.

Product controls vary. GitHub documents that Copilot cloud agent can push only to a constrained branch, cannot approve or merge its own pull request, and by default waits for a human with write access to approve workflow runs. Anthropic’s Claude Code on the web example uses a proxy to check the destination and branch for cloud Git operations. These controls are specific to the documented products and modes.

For repository automation, GitHub Agentic Workflows documents read-only permissions by default and write actions through declared safe outputs. Its documentation also describes isolated downstream jobs for secrets, threat detection, firewalled execution, and role-based restrictions on who can trigger or modify workflows. Treat these as workflow design options to assess against your own threat model, not as universal defaults across coding agents.

Treat repository content as untrusted input

An agent may read instructions from issue descriptions, pull-request comments, source files, READMEs, dependency documentation, fetched pages, or tool output. Any of these could contain text intended to manipulate the agent, including requests to disclose secrets, run commands, or change its behavior. GitHub explicitly identifies prompt injection in issue and pull-request content as a risk.

Do not let text found in the repository or returned by a tool grant itself new authority. Keep the agent’s permissions fixed by the runtime and repository configuration; restrict its tools, credentials, filesystem, and network independently of its instructions; and inspect proposed commands and diffs before accepting them. Prompt wording can help clarify the task, but it is not a security boundary.

OpenAI Agents API guidance and Codex material Agents guidance recommends isolated compute and separate environments. Codex material describes isolated hosted containers and local command sandboxing by default, with expandable capabilities; local edit defaults restrict changes to the active workspace. Agents guidance recommends outbound access only to approved endpoints and warns that credentials injected into the environment can be read by generated code. Capability expansion is possible; the cited material does not establish one universal branch or merge policy for all Codex modes. OpenAI describes activity and network-policy telemetry in its internal Codex deployment; availability for a particular user’s deployment is not stated here.
Anthropic Claude Code on the web Its documented example uses a sandbox; the cited description does not specify all file-access boundaries. The sandbox does not contain Git credentials or signing keys. A proxy validates scoped credentials, destination repository, and branch before forwarding Git interactions. The proxy checks destination and branch for cloud Git operations; the cited description does not state a universal human-review or merge policy. Not stated in the cited description.
GitHub Copilot cloud agent and Agentic Workflows Agentic Workflows documents isolated downstream jobs; the cited descriptions do not specify all host-file boundaries for Copilot cloud agent. GitHub describes restricting Copilot cloud agent internet access to mitigate leakage. Agentic Workflows documents firewalled execution and isolated downstream jobs for secrets. Copilot cloud agent uses a constrained branch, cannot approve or merge its own pull request, and by default waits for human approval of workflow runs. Agentic Workflows documents read-only permissions by default and writes through declared safe outputs. Not stated in the cited descriptions.

When comparing products or modes, check the precise settings for filesystem reads and writes, network enforcement, credential handling, Git permissions, approval steps, and available logs. A hosted run and a local run from the same vendor may have different boundaries.

Log enough to reconstruct important actions

For team deployments, retain records that help answer what the agent was asked to do, which tools it called, what approvals it received, what results it saw, and whether network policy allowed or blocked requests. OpenAI describes using Codex activity and network-policy telemetry for security triage and operational tuning, including centralizing OpenTelemetry logs in SIEM and compliance systems. That is a documented internal practice, not a requirement or logging capability guaranteed for every product.

Use this setup sequence before a run

  1. Write down the task boundary. Name the repository, relevant directories, branch, permitted tools, and any necessary network destinations.
  2. Create a dedicated workspace. Use an isolated per-task runtime or workspace where practical; do not mount unrelated files or repositories by default.
  3. Set filesystem permissions. Make only the necessary context readable and confine writes to expected outputs or a working branch.
  4. Set network policy. Disable outbound access unless needed. For exceptions, allow only approved destinations and verify the boundary is enforced rather than relying on proxy variables alone.
  5. Keep secrets outside the runtime. Remove unnecessary credentials. For privileged actions, use a scoped broker, proxy, or downstream service instead of exposing a long-lived key to generated code.
  6. Preserve independent review. Require checks and human review before merge; do not grant the agent authority to approve or merge its own changes.
  7. Inspect the run. Review the diff, commands, tool results, approval decisions, and relevant network events before accepting the output.

Vendor controls change over time and can differ by edition and execution mode. OpenAI, Anthropic, and GitHub documentation accessed on October 4, 2026 describes the examples above; verify current settings for the specific product and mode you deploy.
