How to Document and Substantiate Input Tax Credit During a GST Audit

A practical guide to building an audit trail for Indian GST input tax credit, reconciling GSTR-2B with books and returns, and checking eligibility and deadlines.
Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

To substantiate input tax credit (ITC) in an Indian GST audit, keep a traceable file for each claim: the applicable tax document, evidence of receipt and business use where relevant, eligibility and reversal analysis, accounting entry, GSTR-2B comparison, GSTR-3B treatment and electronic credit ledger link. No single invoice or portal statement proves every condition for claiming ITC.

What an ITC audit file needs to show

An auditor should be able to follow a claimed amount from its source document through the purchase records and accounts to the GST return and credit ledger. The file should also show why the credit was eligible, whether it was claimed in time, and how any mismatch or later adjustment was handled.

Section 16 and the related rules make eligibility conditional. Depending on the transaction, the analysis can involve business use or intended business use, possession of prescribed documentation, receipt of the goods or services, tax payment, return filing, and restrictions or reversal requirements. An invoice alone does not establish all of these facts. See the CGST Act and CGST Rules.

Build a line-by-line evidence index

Use the ITC register as the index to the supporting records rather than storing unlinked documents in folders. The law requires records and an audit trail, but it does not prescribe this particular spreadsheet design.

Index field What to record
Supplier or customs reference Supplier name and GSTIN where applicable, or the relevant import reference.
Tax document Document type, invoice or debit-note number and date, taxable value, tax amount, and the registration to which it relates.
Books reference Purchase-register line, accounting voucher or ledger reference, and financial-period entry.
Return and portal trail Tax period, GSTR-2B match status where relevant, GSTR-3B treatment, and related electronic credit ledger entry.
Eligibility and adjustments Claim or reversal status, business-use assessment, payment-condition tracking, and any credit note, amendment, blocked-credit rule, apportionment, reversal or re-availment affecting the amount.
Evidence location and exceptions File location for supporting records and, if there is a mismatch or other issue, the owner, resolution and evidence of resolution.

This structure supports the records obligation to provide an audit trail and inter-linkages among source documents, financial accounts and other records. The CBIC accounts and records rules state that a registered person must, on demand, provide an account of the audit trail and inter-linkages, including the source document and financial accounts.

Keep the document that fits the transaction

The documentary basis varies by transaction. The rules include tax invoices, debit notes, bills of entry and specified Input Service Distributor (ISD) documents. Check the prescribed document type and applicable particulars rather than treating every inward credit as an ordinary supplier invoice. Invoice particulars and special document rules are set out in the CGST Rules.

Domestic purchases

File the eligible tax invoice or debit note with relevant purchase evidence, such as an order or contract. Where it helps establish receipt, business purpose or applicable payment conditions, link goods-receipt notes, delivery records, stock or consumption records, service completion or acceptance evidence, and payment records. These are practical examples, not a universal statutory checklist for every supply.

Imports of goods

Link the bill of entry and import tax evidence to the relevant customs or ICEGATE records, receipt evidence, accounting entry and return claim. The bill of entry is the relevant document type; do not substitute a domestic supplier invoice simply because the purchase register uses a common invoice workflow.

ISD credit

Retain the applicable ISD document and the allocation trail showing how the credit was distributed to the recipient registration. Link that allocation to the recipient’s accounting records and return treatment.

Prove receipt and business connection

Organize supporting records so they answer two practical questions: did the business receive the goods or services, and were they acquired for business use or intended business use, subject to the statutory conditions? For goods, a delivery record, goods-receipt note, stock entry or consumption record may help connect the invoice to physical receipt. For services, a contract, completion record, acceptance evidence or other work record may help show what was supplied and its business connection.

The appropriate evidence depends on the transaction. Keep records that make the link clear; do not assume one type of receipt document will exist or be decisive for every purchase.

Reconcile GSTR-2B, books and GSTR-3B

GSTR-2B is a static, auto-drafted statement intended to support ITC review and preparation of GSTR-3B. It is an important matching aid, not a complete eligibility determination. GST Portal guidance notes that specified ineligibility indicators appear in the statement, while taxpayers must self-assess other ineligibility situations. Consult the GST Portal GSTR-2B guidance.

  1. Compare the source records. Match purchase-register entries to GSTR-2B for the relevant period where applicable, using GSTIN, document number and date, taxable value and tax amount.
  2. Investigate differences. Identify absent supplier reporting, incorrect GSTIN or place-of-supply data, amendments, credit notes and duplicate entries. Check whether goods or services were received and whether the claim is otherwise eligible.
  3. Review eligibility independently. Consider business and exempt use, blocked-credit restrictions, payment-related reversal conditions, and any other applicable restriction even if an entry appears in GSTR-2B.
  4. Tie out the return and ledger. Link the amount to its GSTR-3B treatment and electronic credit ledger record. Record any reversal or later re-availment against the original entry.
  5. Close the exception with evidence. Record what was done, who handled it and where the supporting resolution is filed. Keep the trail for both corrected and unresolved items.

An exception register can make follow-up manageable. Useful categories include missing supplier reporting, wrong GSTIN or place-of-supply data, duplicate claims, amendments, credit notes, receipt not yet established, mixed or exempt use, blocked-credit issues, unpaid invoices and claims approaching a statutory time limit. This is a control framework, not an exhaustive list of GST issues.

Track payment conditions and reversals

For each relevant invoice, track whether consideration and tax have been paid within the prescribed period. Section 16 and the rules provide for consequences, including reversal in applicable circumstances, when payment conditions are not met; statutory exceptions and later re-availment rules may affect the treatment. Keep the payment evidence and the calculation or return record showing any reversal and subsequent re-availment. Check the CGST Act and CGST Rules for the applicable rule and period.

Check the time limit before claiming older credit

CBIC Circular 237/31/2024-GST, dated 15 October 2024, states the general Section 16(4) limit as 30 November following the end of the financial year to which the invoice or debit note pertains, or furnishing of the relevant annual return, whichever is earlier. The circular also addresses subsections (5) and (6), which provide retrospective relief for specified cases. Check whether the relevant period and taxpayer meet those conditions, and verify any later legal changes before acting; the older September deadline shown in some Act or FAQ material is not the current general rule. Read CBIC Circular 237/31/2024-GST.

Prepare for a Section 65 audit

Under the audit rules, a Section 65 audit may cover one financial year or multiples of financial years. The officer issues notice in FORM GST ADT-01, verifies records supporting the books and returns—including ITC availed and utilized—may communicate discrepancies for response, and communicates findings in FORM GST ADT-02. The Act also provides for access to books and other records, information and assistance. See the audit rules and CGST Act.

For each observation, prepare a response schedule that identifies the relevant ITC register line and tax period, lists the supporting documents, explains the accounting and return treatment, and states the corrective action or the reason for disagreement. Reconcile the schedule to filed return figures and retain submission receipts. This is a practical response method, not a prescribed form.
