Build a CodeIgniter 4 laboratory information management system (LIMS) around traceable laboratory workflows—not a collection of CRUD screens. Model how samples move through intake, testing, review, and reporting; protect sensitive changes with authorization and an integrity-controlled audit trail; and measure performance against real lab workloads. The framework supplies useful application and deployment tools, but it does not by itself make a LIMS validated, compliant, or production-ready.
Start with the lab’s workflow, not the database tables
Before defining models or controllers, map the work the system must represent. A LIMS may need project tracking, sample management, equipment records, test worksheets, quality workflows, and reporting. These are design examples, not a universal module checklist: the right boundaries depend on the laboratory’s work. A 2025 LIMS 4.0 case study describes modularization and interoperability as useful principles while emphasizing that laboratory workflows differ (Yuen et al., 2025).

For each workflow, identify the record being created, who can act on it, what evidence must be retained, and what happens when work is corrected or rejected. A representative flow is:
- Register provenance: record sample identity and receipt details, including storage conditions and custody events when the lab requires them.
- Assign work: associate the sample with a project, requested tests, methods, worksheets, and responsible staff.
- Record results: retain the result, the user responsible, and relevant timestamps. Define how units, limits, missing values, and corrections are represented for the domain.
- Review and approve: preserve revisions and approval history rather than silently overwriting a result that has already been reviewed.
- Report status or results: ensure the report can be traced back to the sample, test, method, and applicable review record.
This flow is a starting point for requirements discussions, not a schema mandated by CodeIgniter or by the case study. Keep sample identity and custody events linked to downstream tests and reports wherever traceability is required.

Choose modular boundaries that can evolve
Separate capabilities that have distinct responsibilities and change at different rates—such as sample intake, testing, equipment, quality records, and reporting. Give modules clear interfaces for exchanging identifiers and state changes. That makes it possible to begin with a small core and add capabilities without embedding every workflow in one controller or a single oversized model.
Modularity is not a performance guarantee. It helps teams reason about changes and integration, but the application still needs appropriate database design, authorization, operational controls, and workload testing. Confirm the boundaries with laboratory staff; a module that looks tidy in code can still misrepresent how work is performed.
Pin the CodeIgniter and PHP compatibility baseline
The CodeIgniter user guide surfaced for this article identifies itself as version 4.7.4. Its requirements page lists PHP 8.2 or newer and requires the intl and mbstring extensions. It lists database drivers for MySQLi, PostgreSQL (Postgre), SQLite3, SQLSRV, and OCI8. The guide also notes that PHP 8.5 requires CodeIgniter 4.7.0 or later and PHP 8.4 requires 4.6.0 or later. Check the requirements for the exact framework release you pin before choosing a runtime (CodeIgniter 4.7.4 server requirements).

Database choice should follow the application and operating environment rather than a blanket ranking. Consider transaction and query needs, expected data volume and concurrency, backup and restore practices, hosting and data-residency constraints, team familiarity, migration and integration effort, security controls, and any validation obligations. The framework’s driver list establishes compatibility options; it does not establish that one database is faster or more suitable for every LIMS.
Make schema changes reviewable and repeatable
Use CodeIgniter migrations to record schema evolution as versioned files that can be applied and rolled back. This makes database changes easier to review and reproduce across development, test, and deployment environments. The official migration guide demonstrates the mechanism; its books example is a tutorial, not a recommended LIMS schema (CodeIgniter migrations).
Design constraints and indexes from actual workflows and query patterns. For example, determine how users search samples, retrieve work by status, or assemble reports, then test those paths with representative data. Do not add indexes speculatively: they consume storage and can increase the work required for writes. Keep migrations and the application version coordinated so a deployment does not leave code expecting a schema change that has not been applied.

Protect results, permissions, and audit history
Security is an application and operations responsibility, not a feature automatically conferred by CodeIgniter. Define roles and authority around laboratory actions: who may register samples, enter or correct results, review work, approve reports, administer accounts, and inspect sensitive records. Enforce permissions on the server for every relevant operation, validate submitted data server-side, and limit access to sensitive information.

For important changes, record enough context to reconstruct what happened: the affected record, action, actor, time, and relevant before-and-after state or revision reference. Protect those events against silent alteration or deletion. The CodeIgniter 4 Security Guidelines reproduce this OWASP recommendation: “Ensure high-value transactions have an audit trail with integrity controls to prevent tampering or deletion, such as append-only database tables or similar.” The same guidance calls for identifying sensitive information and logging and monitoring security-relevant events (CodeIgniter 4 Security Guidelines).
Plan backups and recovery alongside audit design. A log that can be changed without detection, or a backup that has never been restored successfully, cannot provide dependable operational history. Define who can access, retain, export, and restore records, and test the controls in the deployed environment.

Determine regulatory scope before claiming compliance
FDA 21 CFR Part 11 is not a blanket requirement for every LIMS. FDA’s scope guidance addresses electronic records and signatures maintained or submitted under FDA record requirements; applicability depends on the relevant predicate rules and whether the organization relies on electronic records or signatures. FDA also issued October 2024 guidance on electronic systems, records, and signatures in clinical investigations. These materials are specific to their stated FDA context and do not establish global compliance advice (FDA Part 11 scope guidance; FDA 2024 clinical-investigation guidance).
Identify the jurisdiction, regulated activities, applicable records, and signature practices for the lab before specifying controls. Then have qualified regulatory and quality stakeholders determine what validation and evidence are required. A framework tutorial, audit-log feature, or successful deployment is not proof that a system meets a particular regulation.

Configure the web server’s document root to CodeIgniter’s public directory rather than exposing the project root. The deployment guide also describes configuration and file-locator caching for production. Clear relevant cached configuration or paths when their source files change, following the guide for the pinned release (CodeIgniter deployment guidance).

Test performance using realistic records, permissions, integrations, and concurrent activity. Profile sample lookup, result entry, report generation, and the workflows that staff use at busy times. Use those measurements to identify slow queries or resource constraints before changing indexes, caching, or deployment capacity.
A 2025 LIMS 4.0 case study reported prototype retrieval operations completed within 1.5 seconds versus manual searches averaging 3 minutes, and task-level time savings from 50% to 97% in its evaluated settings. Those are measurements from that study’s laboratory and workflows—not a CodeIgniter benchmark or a performance promise for another system (Yuen et al., 2025).
