How to Audit an AI Agent’s Changes to Your Server

A repeatable process for reviewing an AI agent’s server changes, correlating Linux Audit records where applicable, and documenting gaps in the evidence.

To audit an AI agent’s work on a server, compare the host’s current state with a known-good baseline, correlate changes with the agent’s task and run records, and verify that the relevant system logs were configured and retained. No single log guarantees a complete account: on Linux, Audit can record event time, subject identity, affected object, event type, and success or failure when applicable, but only for events covered by the host’s audit setup.

Start by defining what the agent was allowed to do

Before interpreting logs, write down the agent run’s start and end times, target hosts, requested task, approved directories and services, and expected package or configuration changes. Preserve the agent transcript and tool-call records if available. Note the timezone used by each source so timestamps can be compared accurately. There is no universal format that links an agent run to host audit events; correlation depends on the records your environment keeps.

If a change appears harmful and is still causing damage, follow your incident-response process to contain it while preserving evidence. Otherwise, avoid making additional changes until you have captured the state you need to review.

Preserve evidence before it disappears

Capture the current configuration and service state, package-manager history, agent logs, and system audit logs. Record where each item came from and when you collected it. Do not let the review itself overwrite or rotate away the logs under investigation: Linux auditd log behavior, including rotation, is configurable.

Keep the original records intact where possible and work from copies. If your organization has established evidence-handling procedures, use them; the appropriate preservation method depends on your environment and incident process.

Compare the server’s change surfaces

Use a known-good pre-run snapshot, version-control history, or configuration-management records where available. Review more than application files: an agent can affect how the system starts, who can access it, what software runs, and whether future audit evidence is captured.

  • Configuration and application files, including file ownership, permissions, and unexpected additions or deletions.
  • Systemd units, enabled services, startup hooks, and scheduled jobs.
  • Users, groups, SSH access, and other permission changes.
  • Firewall rules, network settings, and other exposure-related configuration.
  • Installed, removed, or upgraded packages and relevant package-manager history.
  • Audit configuration and rules, which could change what is recorded going forward.

These are practical review surfaces, not a guarantee that any one logging system detects every change. Coverage depends on the platform and on what was configured before the agent ran.

Use Linux Audit records where they apply

The examples here apply to Linux Audit, not to every server. First confirm the distribution, release, installed audit tools, active rules, and log location on the host. Red Hat’s RHEL 8 guidance is specific to that release; its commands and examples should not be assumed to work unchanged on another distribution or version.

Know what the Linux tools do

On Linux, auditd writes audit records. ausearch and aureport help inspect them; auditctl manages or loads rules, while augenrules compiles persistent rules from /etc/audit/rules.d/ into the startup rules file. The auditd(8) documentation describes these tool roles. The Linux Audit project README states a runtime kernel dependency of 5.15 or later for the current project version; distribution-packaged versions can differ, so check the package and documentation for your host at the Linux Audit userspace repository.

Search the relevant period and inspect the event

Use a bounded time range around the agent run and, where your installed tools and rules permit, narrow the search by known user, process, or target. Then correlate each relevant event’s time and subject identity with the agent’s transcript or tool-call record. Inspect its type, affected object, and result where recorded.

A successful write or package operation shows that an operation occurred; it does not establish that the task authorized it or that the resulting state is safe. Audit records should not be treated as a guaranteed transcript of every command string or a copy of every resulting file’s contents.

Interpret package coverage carefully

RHEL 8’s security hardening guide documents auditing software installation and updates, with examples involving dnf, yum, pip, npm, cpan, gem, and luarocks. Its guidance has release and architecture constraints. Confirm that the applicable rules were configured and loaded on your system rather than assuming these operations were recorded.

Every 10 minutes the most recent reading is updated on the online portal. Readings are stored on our servers for 1 year and can be downloaded anytime on a CSV file.

Check whether the audit pipeline was working

Before treating search results as evidence of absence, verify that logs cover the period in question and that the rules needed to capture the relevant activity were loaded. Check whether logging was suspended, records were lost, or retention and rotation removed the window you need.

The Linux auditd.conf(5) manual documents settings that affect log location, raw or enriched formats, log-group permissions, flushing, and rotation. These affect how records can be interpreted and retained. If a search returns nothing, record that result as inconclusive when the action may not have been covered or the relevant logs are missing.

Audit the agent’s path to privileged actions

Host logs tell you about recorded system events; they do not, by themselves, establish that the agent’s tools or deployment were safely designed. Review the agent code and deployment configuration as well as its host-side effects. Check which tools it could invoke, what credentials were exposed, what filesystem and network access it had, and whether untrusted input could reach privileged operations.

The 2026 preprint Agent Audit: A Security Analysis System for LLM Agent Applications describes static analysis of Python agent applications and deployment artifacts, including dataflow, credentials, configuration, and privilege checks. Its scope is application-security analysis; it is not proof that a server’s audit records are complete. The authors report detecting 40 vulnerabilities and 6 false positives on a benchmark with 22 samples and 42 annotated vulnerabilities. Those are results for their evaluated benchmark, not a general measure of agent safety or server-audit completeness.

Record the finding and what remains unknown

For each material change, document the affected object, whether it was expected, the available actor and time evidence, its justification in the authorized task, the permission used, the resulting state, and any validation or rollback decision. Note evidence gaps explicitly: an unobserved event may reflect missing audit coverage rather than no change.

When choosing among audit methods for future runs, weigh host coverage, identity attribution, persistence across reboot, retention and tamper resistance, overhead, distribution compatibility, and ease of correlation with agent-run records. The cited documentation describes tool roles and configuration considerations; it does not establish a product benchmark.

Adapt the audit sources to your platform

Linux paths and commands do not automatically apply to Windows servers, cloud control planes, container hosts, or managed environments. Identify the source of truth for the actual system and correlate the records available there: host audit logs, provider control-plane logs, package manager, service manager, configuration-management history, and agent or tool logs. Exact commands and event coverage depend on the operating system, provider, versions, and configuration in use.
