Scientists test phage sensing by separating three questions: does the defense activate, what cue triggers it, and which stage of infection does it change? A drop in phage growth or better bacterial survival shows a defense effect, but does not by itself reveal what the system detected. Strong evidence combines matched control strains, tests of the proposed cue or sensor, and measurements of infection at specific stages.
What might a bacterial defense system detect?
There is no single universal phage cue. Reported triggers fall into three broad groups: phage nucleic acids, phage proteins, and changes to host-cell processes. This is a framework for understanding different systems, not a claim that every defense responds to all three. A current review in Nature Reviews Microbiology (2026) uses this framework.

The distinction matters because infection can alter both the invader and the cell it infects. A response to a phage protein is different from a response to disrupted host DNA replication, even if both ultimately limit phage growth.

1. Establish that the defense changes the outcome
Researchers compare bacteria carrying the candidate defense with an otherwise matched control, such as a strain lacking the system or carrying an empty vector. They challenge both with a compatible phage and include uninfected cultures. The outcome might be plaque formation, bacterial growth, or the frequency of infected cells that produce phage.

This first comparison establishes a phenotype under the tested conditions; it does not identify the cue. For example, efficiency of plating (EOP) compares plaque formation on test and control bacteria. A lower EOP means the phage forms fewer plaques on the defense-positive strain, but says neither what activated the defense nor when in infection it acted.
2. Manipulate the suspected cue
If a phage protein is proposed as the trigger, researchers can test whether it is sufficient to activate the defense and whether it is needed during infection, while checking that the protein is expressed and the defense system remains functional. If a host process is suspected, they can perturb that process without infecting the cells and ask whether the system activates anyway.

The AbpAB system illustrates why this distinction is important. In work published in mSphere (2023), the phage single-stranded DNA-binding protein Gp32 activated AbpAB. But inhibiting host DNA replication or disrupting DNA repair could also activate the system without phage infection. Thus, activation alone did not establish that AbpAB responds only to a phage-specific signal.
3. Perturb the sensor or a candidate host factor
Researchers may compare the intact defense protein or pathway with a catalytically inactive variant, or delete a candidate host gene. If changing a component removes the response while suitable controls show the rest of the system still works, that supports a role for the component. Such tests need care: a deletion or inactive variant could disrupt general cell or system function rather than specifically remove sensing.

For example, a PLOS Biology study of bNACHT25 (2025) used a catalytically inactive control and host-gene deletion strains to examine the role of DnaJ in phage sensing. That evidence should be understood in the context of bNACHT25, not generalized to every bacterial defense system.
How can scientists tell where infection is interrupted?
A defense may affect phage attachment, genome entry, persistence of the genome, replication, or production of progeny. Stage-specific measurements help distinguish these possibilities. An adsorption assay, for example, measures free phage remaining in the liquid after cells are pelleted at successive time points. Intracellular phage DNA measurements can show whether the genome enters, persists, replicates, or declines relative to bacterial DNA.

A 2017 Nature Communications study of DISARM found no significant difference in phage adsorption between defense-containing and control cells, while phage DNA failed to replicate and declined relative to bacterial DNA. The results support an effect after attachment; they do not show that DISARM recognizes attachment itself. DNA measurements can locate a change in the infection process, but do not alone identify the molecule or event that activated the defense.

Which assays answer which questions?
| Assay or readout | What it helps answer | Interpretive limit |
|---|---|---|
| Efficiency of plating (EOP) | Does the phage form fewer plaques on defense-positive bacteria than on controls? | Does not identify the sensed cue or the infection stage affected. Examples include Science (2018) and PLOS Genetics (2023). |
| Bacterial growth curves across multiplicities of infection (MOIs) | How does infection affect population growth at different challenge levels? | Growth combines multiple effects and is not a direct measurement of sensor activation. Examples include Nature Microbiology (2022) and Nature Communications (2026). |
| Infective-center assay | How many infected cells produce infectious phage under the assay conditions? | Timing and adsorption affect interpretation; this is not interchangeable with EOP. Method examples appear in Science (2018). |
| Adsorption assay | Does attachment differ, as estimated from free phage remaining over time? | Attachment does not establish genome entry or intracellular sensing. Examples include the DISARM study (2017) and Nature Communications (2026). |
| Intracellular phage DNA time course | Does phage DNA enter, persist, replicate, or decline relative to bacterial DNA? | DNA abundance alone may not reveal what activated the defense. See Nature Communications (2017). |
| Sensor or host-factor perturbation | Is a candidate system component or host factor needed for the response? | Changes can affect general function; matched controls are needed. See the bNACHT25 study (2025). |
How do researchers distinguish cell survival from blocking spread?
Some defenses restrict phage propagation while infected cells remain viable. Others cause infected cells to stop growing or die, limiting infection of neighboring cells; this is often described as abortive infection. A population can therefore show reduced phage spread even when the infected cells themselves do not survive.
Growth curves and plaque measurements can combine these outcomes. In a functional-selection study, researchers reported candidates whose effects were consistent with abortive infection rather than direct immunity (Nature Microbiology, 2022). To distinguish mechanisms, researchers need readouts suited to the claim: population growth alone cannot establish that each infected cell survived.
What makes the evidence convincing?
The strongest case does not rest on one result. It combines a defined activation readout with controls and perturbations that connect the proposed cue to the defense response, then uses stage-specific assays to locate the effect. Multiple MOIs, growth curves, EOP, infective-center assays, inactive mutants, and host-gene deletions can each address different parts of the question; none is a substitute for all the others.

Quick Recap
- Matched controls: Compare defense-positive cells with an appropriate control and include uninfected cultures.
- Separate activation from outcome: Treat sensor activity as evidence about response, and plaque formation, growth, or DNA abundance as downstream outcomes.
- Test alternatives: Ask whether unrelated host stress can activate the defense without infection.
- Locate the effect: Measure attachment, genome behavior, or infectious progeny rather than inferring the affected stage from resistance alone.
- Keep conclusions system-specific: State which host, phage, and defense were tested; a result in one system is not a universal rule.
