How Robots Help Chemists Explore Chemistry’s Dark Space

Automated nanomole-scale experiments can capture failed reactions as well as successful ones, helping chemists build a fuller picture of where a reaction works.

Robots can help chemists learn from reactions that fail by running many small, controlled experiments and recording the results—including poor outcomes. In 2018, a Merck team used an automated, material-sparing platform to map carbon–nitrogen coupling reactions; Chemistry World reported that the project ran more than 3,000 miniaturized experiments. The point was not that a machine can predict all chemistry, but that systematic records of failures can fill gaps left by a literature dominated by successful reactions.

What chemists mean by “dark space”

In this context, chemical dark space is the set of reactions and substrate combinations that do not work, or work poorly. A reaction’s substrate is the chemical starting material it acts on. If a new reaction works for some substrates but fails for others, those failures define part of the reaction’s practical boundary.

Published reaction scopes—the lists of tested substrates and outcomes that describe where a method works—often emphasize successful examples. The authors of the 2018 dark-space study noted that scope reporting is frequently cursory and biased toward positive results, leaving chemists with less evidence about untested or unsuccessful cases. The primary paper’s abstract argues that this imbalance limits predictions for substrates that have not yet been tested.

How the Merck team mapped reactions

The team combined automated reagent handling and synthesis at nanomole scale with ultrahigh-throughput MALDI-TOF mass spectrometry, a method for detecting and measuring molecules by their mass-to-charge ratio. Miniaturizing reactions helps conserve starting materials while allowing many conditions or substrate combinations to be examined in a systematic way.

Chemistry World’s May 31, 2018 report describes more than 3,000 miniaturized carbon–nitrogen (C–N) coupling experiments. C–N couplings form bonds between carbon and nitrogen atoms and are widely used in synthesis. The reported count belongs to that news account; it should not be mistaken for a separate figure independently confirmed in the primary paper’s abstract.

The value of automation here is scale and consistency: a platform can run and analyze a broad set of small experiments in a structured way. The results make it possible to see not only examples that succeed, but also where performance drops across the tested reaction space.

Why recording failed reactions matters

Reaction-prediction models learn from examples. If their training data mostly records successful reactions, the models receive a distorted picture of chemistry: they may learn which conditions accompany success without enough examples showing when similar-looking reactions fail.

A 2021 review of ultrahigh-throughput experimentation describes a broader approach to collecting machine-readable synthesis data. It discusses experiments in roughly 1 μL droplets in 1536-well plates, but those details describe the review’s ultraHTE methods—not necessarily the apparatus used in Merck’s 2018 dark-space study. The review explains how structured, systematic results can help address the scarcity of usable negative outcomes in conventional literature.

Mapping is not the same as predicting everything

Systematic mapping improves the evidence available to chemists and data-driven models; it does not turn a reaction-screening robot into a universal predictor. The Merck project covered a targeted set of C–N couplings, and its results do not establish that the same patterns apply to arbitrary substrates or other reaction classes.

A separate 2018 study by Ahneman and colleagues used high-throughput data and molecular descriptors to predict performance in a particular palladium-catalyzed Buchwald–Hartwig C–N coupling setting. In that study, a random-forest model outperformed linear regression. This is a distinct predictive study, not the Merck dark-space mapping experiment. Its results illustrate how richer experimental datasets can support prediction within a defined problem.

Later work also cautions that performance within represented chemical space does not guarantee useful predictions beyond it. A 2023 study of C–N yield prediction reported that model applicability declined rapidly outside the chemical space represented in its data. That finding does not directly evaluate Merck’s dataset, but it underscores why a successful model or map should not be assumed to generalize everywhere. The 2023 study addresses that limitation.

What this approach changes for chemistry

Robotic screening makes it more practical to document reaction behavior in a planned, repeatable format, including negative outcomes that are easy to omit from conventional reports. That can give chemists a more balanced basis for selecting substrates and designing follow-up experiments, while offering data scientists better examples for building and testing reaction models.
