Researchers combine methods to study RNA structure and motion: chemical probing maps nucleotide reactivity, NMR measures site-specific behavior in solution, single-molecule FRET tracks distance-sensitive changes, and cryo-EM, crystallography, and scattering add three-dimensional or ensemble constraints. Each method observes something different, so the best choice depends on whether the question concerns accessibility, local motion, transitions between states, or overall shape.

Why measuring RNA dynamics takes more than one method

RNA is not always a fixed object. A molecule can sample several conformations, and the proportions or exchange between those states can change with its surroundings or functional context. A single structural model may describe one state well while missing other states that matter to function. The practical challenge is therefore twofold: determine what structures are present and establish how the molecule moves between them.

Methods do not all observe “structure” in the same way. A chemical-probing experiment reports how readily certain nucleotide positions react. NMR can report local structure, motion, exchange, and energetics in solution. Single-molecule FRET reports changes in energy transfer between attached fluorescent labels, which depend on their separation. Cryo-electron microscopy and crystallography can provide three-dimensional structural models under their respective sample conditions; small-angle X-ray scattering (SAXS) constrains global shape and ensembles in solution.

These readouts are complementary, not interchangeable. A reactivity profile is not an atomic structure, a measured label-to-label distance is not a complete shape, and a three-dimensional model does not by itself reveal every state or the timescale of transitions. The most persuasive account of an RNA’s behavior is one that explains multiple independent observations.

What each method measures

Method Primary observable What it can help answer Important qualification
SHAPE or DMS chemical probing with sequencing Nucleotide-level chemical reactivity Which positions are accessible or have structural tendencies; how profiles vary across many positions or transcripts Reactivity is an indirect constraint on structure, not a complete atomic 3D determination.
Solution-state NMR Site-specific signals sensitive to structure and motion Where local motions, conformational exchange, kinetics, or thermodynamic differences occur Spectral overlap, broad lines, RNA size, labeling, and sample design affect what can be resolved.
Single-molecule FRET (smFRET) Distance-sensitive energy transfer between donor and acceptor fluorophores Whether individual molecules switch among distinguishable distance-related states, and how heterogeneous a population is Interpretation depends on label placement and dye behavior; the measurement is not a full structural model.
Cryo-EM Three-dimensional structural information from imaged particles The organization of large RNA-containing complexes and, with suitable data and analyses, conformational heterogeneity What is resolved depends on the dataset, analysis, sample, and structural heterogeneity.
X-ray crystallography Three-dimensional structure from a crystal High-resolution structural information when a suitable crystal can be obtained Crystallization is a sample requirement, and a crystal structure does not automatically represent every solution state.
SAXS Global X-ray scattering from molecules in solution Overall shape and ensemble constraints It provides global constraints rather than the same kind of detailed model as an atomic-resolution method.

The distinctions matter when interpreting a result. Two methods can appear to disagree because they average over different populations, observe different physical properties, or examine RNA in different sample states. Before treating a discrepancy as a contradiction, ask what each experiment actually measured.

Chemical probing with sequencing maps reactivity at scale

How the readout works

In chemical probing, a reagent modifies RNA positions according to their chemical accessibility or flexibility. SHAPE reagents acylate the 2′-hydroxyl group of flexible ribonucleotides, with relatively little dependence on nucleotide identity. DMS probes accessible base positions. Researchers detect modifications through primer extension or sequencing and calculate relative reactivity from the resulting signals.

Mutational profiling, often called MaP, can convert reagent adducts into mutations during copying. Those mutation patterns can be used to estimate reactivity and, in suitable analyses, examine patterns on individual RNA molecules. Sequencing makes it possible to profile a targeted RNA or, with appropriate approaches, many transcripts. Chemical probing can also be performed in cells when the reagents and experimental controls are suitable.

What a reactivity profile can and cannot establish

The main strength is coverage: researchers can obtain information about many nucleotide positions and use the reactivity pattern to evaluate or guide secondary-structure models. The measurements are constraints, not a direct readout of every base pair or a complete three-dimensional structure. A high or low signal must be interpreted in the context of the chemistry and the structural model rather than treated as a self-explanatory structural label.

Chemical probing offers limited information about tertiary organization and only indirect approximations of rapid dynamics. It is therefore a strong fit when the question is about accessibility or secondary-structure tendencies across many positions, but it is not sufficient on its own when the central issue is a precise distance, a transition’s kinetics, or a complete three-dimensional arrangement. Pairing probing with a method that measures distances, kinetics, or 3D organization can test whether the structural interpretation accounts for more than reactivity alone.

Solution-state NMR resolves local motions and exchange

Nuclear magnetic resonance (NMR) observes RNA in solution and can provide site-specific structural, kinetic, and thermodynamic information. The method family includes experiments sensitive to motions spanning picoseconds to seconds, allowing researchers to investigate more than a static arrangement. The relevant experiment depends on the motion or exchange process under study.

Matching NMR experiments to the question

  • Fast local motions: Spin-relaxation measurements are useful for studying rapid motions.
  • Orientation and interdomain relationships: Residual dipolar couplings provide orientational and interdomain information.
  • Conformational exchange and low-population states: Relaxation-dispersion and exchange methods can reveal these processes even when a state is not the dominant one.
  • Folding or ligand-triggered changes: Time-resolved NMR can follow changes over time.

This range makes NMR especially useful when the question concerns where motion occurs, how states exchange, or how kinetics and energetics relate to a solution-state structure. It can answer questions that a population-wide chemical reactivity profile or a pair of distance-sensitive labels cannot answer in the same way.

Practical constraints

Spectral overlap and broad lines can make larger RNAs more difficult to study. Isotope labeling and sample design also shape which signals and motions can be measured. These constraints mean that NMR is not simply a matter of choosing a desired timescale: the RNA and sample must support an interpretable experiment. The foundational methods review by Bothe and colleagues in Nature Methods (2011) describes the experimental principles and timescale range; it is a methods review, not a current guide to instrument purchasing.

Single-molecule FRET follows distance-sensitive changes

Single-molecule Förster resonance energy transfer (smFRET) uses a donor and an acceptor fluorophore attached to an RNA or its associated components. Changes in energy transfer provide a distance-sensitive signal. By observing individual molecules, researchers can distinguish heterogeneous or switching populations that might be hidden in an ensemble average.

This is a different kind of information from a nucleotide reactivity profile. Chemical probing asks how positions react; smFRET asks how a labeled distance-related signal behaves across individual molecules. It can therefore be useful when the key question is whether molecules occupy distinguishable states or switch between them.

Interpret the labels as reporters, not as the structure

The fluorophores report the distance-sensitive relationship between their positions; they do not trace the entire RNA shape. Label placement determines which structural change the experiment can detect, and dye behavior affects the interpretation. A change in signal needs to be related to a structural model rather than automatically assigned to a specific conformation. If the goal is a fuller structural interpretation, smFRET is best combined with orthogonal constraints, such as chemical probing, NMR, or a three-dimensional method.

Three-dimensional methods and global solution constraints

Cryo-electron microscopy

Cryo-EM can determine structures of large RNA-containing complexes. In suitable datasets and analyses, it can also reveal conformational heterogeneity. Its contribution is three-dimensional structural information, but the ability to describe multiple conformations depends on the sample, data, and analysis. A cryo-EM result should not be assumed to capture every state or transition simply because it yields a structural model.

X-ray crystallography

Crystallography can provide high-resolution structures when crystals can be obtained. The crystal requirement is central to interpreting what the method can address: it supplies a three-dimensional structure in a crystallized sample context, not a continuous record of how an RNA behaves in solution. It complements methods that report solution behavior or motion rather than replacing them.

Small-angle X-ray scattering

SAXS supplies global shape and ensemble constraints in solution. This makes it useful when the question concerns broad organization or the range of shapes compatible with the molecule in solution. Its global constraints differ from the detailed local observations of NMR and from a resolved three-dimensional model. SAXS, cryo-EM, and crystallography therefore contribute distinct kinds of information, even when all are used to study the same RNA complex.

Choose a method by the question, not by the word “structure”

Research question Methods to consider Decision points
How do accessibility or secondary-structure tendencies vary across many positions or transcripts? SHAPE or DMS probing with sequencing Scale, in-cell compatibility, nucleotide coverage, and whether the analysis needs individual-molecule linkage
Where does an RNA move, exchange between states, or change over time in solution? NMR Timescale sensitivity, site-specific resolution, RNA size, labeling, and sample complexity
Do individual molecules occupy distinct distance-related states or switch between them? smFRET Distance sensitivity, temporal resolution, fluorophore placement, and whether the states can be separated
What is the three-dimensional organization of a large assembly, or its global shape in solution? Cryo-EM, crystallography, or SAXS Sample state, achievable structural detail, heterogeneity, and whether a detailed model or global geometric constraint is needed
Does a proposed model explain several independent kinds of evidence? Integrate multiple experiments with simulations Whether the model accounts for the observables and timescales relevant to the biological question

These choices are not mutually exclusive. For example, a reactivity profile can constrain a secondary-structure model, while a distance-sensitive measurement tests whether the molecule changes between candidate states. NMR can add site-specific evidence about exchange, and a 3D method or SAXS can add structural or global-shape constraints. The useful combination depends on what remains uncertain after the first measurement.

A practical workflow for building a structural and dynamic picture

  1. State the unknown precisely. Decide whether the priority is nucleotide accessibility, a local motion, a transition between states, a distance change, a three-dimensional arrangement, or a global solution shape. “Determine the structure” is too broad to select an observable.
  2. Define the sample context. Decide whether the relevant RNA should be studied in solution, as part of a large complex, in a crystal, or in cells. Sample context affects both feasibility and what a result can represent.
  3. Select a method whose observable matches the question. Use sequencing-based chemical probing for broad reactivity profiles, NMR for site-specific solution behavior, smFRET for individual-molecule distance-sensitive behavior, and cryo-EM, crystallography, or SAXS for their respective 3D or global constraints.
  4. Identify the main interpretive limitation in advance. For probing, remember that reactivity is an indirect structural constraint. For NMR, consider size, spectral overlap, line broadening, and labeling. For smFRET, consider label positions and dye behavior. For 3D methods, consider sample requirements and whether the experiment can address heterogeneity or solution behavior.
  5. Add an orthogonal measurement when the conclusion depends on more than one observable. If a model inferred from reactivity also makes a claim about distances or kinetics, test those claims with a method sensitive to distance or motion. If a single structural model is proposed, assess whether it explains ensemble or site-specific evidence too.
  6. Judge the model by what it explains. A useful structural or dynamic model should account for the independent measurements that bear on the question, not merely fit the readout that generated it. Simulations can be integrated with experiments, but they do not remove the need to check the model against experimental observables.

How to interpret disagreements between methods

Different results do not necessarily mean that one experiment failed. The first check is whether the methods studied comparable sample states. A structure obtained from a crystal, for example, is not the same kind of observation as a solution-state measurement. A second check is whether the methods average over populations differently: an ensemble result can obscure heterogeneity that is visible one molecule at a time, while a site-specific method can reveal local exchange that a global shape constraint does not resolve.

Next, compare the physical observables. A chemical modification profile, a fluorophore-based distance signal, an NMR exchange measurement, and a three-dimensional model impose different constraints. They may each be internally consistent while ruling out different interpretations of an incomplete model. Rather than forcing them into a single oversimplified picture, revise the model or identify which feature remains uncertain.

Finally, distinguish a structural state from its dynamics. A method that supplies a structural model may identify an arrangement without establishing how quickly it interconverts with another. Conversely, a method that detects switching or exchange may show that multiple states exist without specifying a complete atomic structure for each. A strong conclusion states what the measurements establish and what they leave unresolved.

Limits of what a methods overview can prescribe

There is no universally best method for RNA structure and dynamics. The appropriate reagent, sample conditions, labeling strategy, instrument access, and analysis pipeline depend on the target RNA and the experiment’s purpose. The reviews by Current Opinion in Structural Biology (2023), Nature Reviews Molecular Cell Biology (2024), Biochemistry (2019), and Journal of Biological Chemistry (2024) discuss complementary approaches and their capabilities; none makes a single technique sufficient for every structural question. This is a guide to choosing and interpreting method classes, not a protocol for a particular RNA.
