A molecular clock estimates how long ago animal lineages diverged by combining DNA or protein differences with a model of how those differences accumulate over time and a calibration tied to geological time. Fossils often provide that calibration, but they usually show that a lineage existed by a certain time—not the exact moment of its split. The result is an estimated divergence age with uncertainty, not a direct reading of speciation.
What a molecular clock measures
A molecular clock uses changes in genetic sequences to estimate elapsed time on an evolutionary tree. Researchers infer how much molecular change occurred along branches, then use an evolutionary model and a time calibration to translate that change into an age.

Sequence difference alone is not a stopwatch. Mutations can occur at different rates across genes, sites and lineages, and repeated changes at the same site can hide earlier substitutions. A suitable model is therefore needed to estimate change that is not obvious from a simple count of differences. Reviews of divergence-time estimation stress the importance of model choice and rate variation (Arbogast et al., 2002).
How researchers turn sequences into dates
- Collect comparable sequences. Researchers sample DNA or protein sequences from the animal species being studied, selecting genes or genomic regions relevant to the question. These data help infer relationships and branch lengths, but do not supply dates by themselves.
- Infer the evolutionary tree and sequence change. A phylogeny represents hypothesized relationships among sampled species. Substitution models estimate the amount of genetic change along its branches while accounting for such complications as different rates among sites and multiple substitutions at one site.
- Select a clock model. The clock model describes how rates are allowed to vary across the tree. Its assumptions affect the resulting ages.
- Calibrate the tree to geological time. Researchers use an external temporal anchor, often fossil evidence, to convert relative molecular change into absolute ages.
- Estimate node ages and uncertainty. Likelihood or Bayesian methods combine the sequence data, tree, clock model and calibrations. Bayesian analyses, for example, produce distributions of plausible ages rather than a single certain value.
Methods reviews describe the range of clock and dating approaches and the assumptions behind them (Rutschmann, 2006; Bayesian molecular clock dating of species divergences in the genomics era, 2015).

Why clock models differ
Strict clocks
A strict clock assumes that molecular change accumulates at a common rate across all branches being analyzed. This can be useful when the assumption fits the data, but a single shared rate may be inappropriate if lineages have evolved at different speeds.
Relaxed and local clocks
Relaxed clocks allow rates to vary among lineages or through time according to specified statistical assumptions. Local-clock approaches allow different rates in selected parts of a tree. These models can represent rate variation, but they do not remove uncertainty: results still depend on the model, sequence data and calibration evidence. The chosen clock should be stated explicitly, and its fit to the data matters (The Evolution of Molecular Clocks: Concepts, Calibrations, and Challenges, PubMed record, 2026).

How fossils anchor the timeline
Fossils connect a molecular tree to geological time. In a node calibration, fossil evidence constrains the age of an internal divergence. In a tip calibration, a fossil taxon is included as a dated tip in the tree. In either case, researchers must assess the fossil’s age and where it belongs taxonomically.
A fossil usually establishes a minimum: the lineage must have existed by the fossil’s age. It does not show that the split between two lineages happened exactly then. Depending on the evidence, a calibration may be represented by a minimum bound or by a probability distribution over plausible ages. Treating the fossil’s age as the exact divergence date would overstate what the fossil establishes. Reviews of timescale calibration explain how calibration practices have developed (The evolution of methods for establishing evolutionary timescales, 2016; Dating the Time of Origin of Major Clades: Molecular Clocks and the Fossil Record, 2002).

What the estimated divergence date means
An estimated divergence time generally refers to the age of a shared ancestral node in the inferred tree. It should not be read as an observed instant when two species suddenly became distinct. The date is conditional on the sequences, tree, clock model and calibrations used in the analysis.
There is also a distinction between a species’ history and the history of a particular gene. Gene copies can have a common ancestor older than the split between the species that carry them, especially around recent divergences. A gene-tree node and a species-divergence node therefore need not represent the same event.

Why different studies can report different ages
Two studies can analyze related animals and obtain different dates without either result being automatically wrong. Their estimates may rest on different fossil identifications or placements, calibration bounds, clock assumptions, sequence and taxon sampling, tree rooting, branch lengths, or evolutionary models. The reported uncertainty interval is also important: a point estimate alone conceals how much the analysis allows the age to vary.
When comparing estimates, examine the evidence and assumptions side by side rather than choosing the older or narrower date by default:

- Which fossils or other time anchors were used, and what bounds did they impose?
- Did the analysis use a strict, relaxed or local clock?
- Which species and sequences were sampled?
- How was the tree placed and rooted?
- What uncertainty interval was reported, and how does it relate to the estimate?
A molecular-clock date is most informative when read together with these details. It is an evidence-based estimate of evolutionary time, not a universal clock rate or a precise timestamp of a split.
