They assemble task-specific context from repository search, workspace files, editor content, conversation history, tool results, and connected services. Organizations then limit what each agent can see and do through repository permissions, policy, approval settings, workspace boundaries, sandboxing, network controls, and review. The exact protections depend on whether the agent runs in an IDE, CLI, hosted cloud environment, or self-hosted deployment.
How coding agents find relevant code
A coding agent needs project-specific evidence to answer questions such as GitHub’s example, “How does this repo manage HTTP requests and responses?” It can combine general programming knowledge with material retrieved from the actual project. That distinction matters: a plausible answer based on common patterns is not necessarily an accurate description of the repository in front of it.

Context is assembled for a particular task and session. It is not safe to assume that every file, repository, or connected service is available to every agent. Nor should an organization treat a product’s context window as a simple copy of the whole codebase.
Repository indexes and semantic search
GitHub documents automatic repository indexing for Copilot Chat with repository context, and semantic code search for Copilot cloud agent. Semantic search looks for code related by meaning, not only exact words. That can help locate relevant implementations when a user’s question does not use the same terminology as the source code.

GitHub says initial indexing of a large repository can take up to 60 seconds, and that indexes are typically updated automatically when a new conversation starts. These are vendor-described behaviors, not service-level guarantees. Teams evaluating freshness should test how changes become searchable in their own repositories and workflows.
Repository eligibility and data flow also vary. GitHub says semantic indexing for non-GitHub repositories in VS Code uploads data to GitHub to make it searchable. The feature is policy-controlled and disabled by default for Business and Enterprise organizations unless an owner enables it. GitHub content-exclusion policies filter data before it is passed to Copilot Chat. For a deployment review, determine which repositories are indexed, where indexing data goes, which exclusions apply, and who can change those settings.
Workspace and editor context
Visual Studio Code documents a broader set of possible context sources: indexable workspace files, folder structure and names, code symbols, selected or visible editor text, conversation history, and earlier tool results. Files ignored by .gitignore are excluded from the indexable-file context described in its documentation.
Search results themselves can matter. VS Code says each search or grep match returned may enter the conversation context even if the agent never opens the matched file. A file therefore does not have to be explicitly displayed in the editor to influence an answer. Logs, generated output, build artifacts, and large datasets can add irrelevant matches and consume context; carefully chosen exclusions can improve signal and reduce that noise.

Task history and connected services
GitHub documents cloud-agent tasks that can begin from an issue, a pull-request comment, or chat, and run in an ephemeral development environment. On GitHub.com, a cloud-agent session can inherit the active Copilot Chat conversation. That short-term context passing is distinct from Copilot Memory, which provides longer-term repository and preference understanding.
Context may extend beyond files and conversation. Model Context Protocol (MCP) servers can expose external tools or data to an agent, creating another access boundary. GitHub offers enterprise policies to allow or block MCP use and control discovery through an approved registry. Its private MCP registries apply to Copilot CLI and IDEs; cloud-agent MCP servers are configured at repository level or in enterprise custom-agent profiles. Those controls do not imply one universal MCP setting across all surfaces.
What permissions actually control
Permissions determine whether an agent can merely inspect, propose changes, execute commands, use tools, or interact with external systems. A permission mode is one layer, not a complete security boundary: identity, repository access, filesystem scope, network reachability, credentials, and administrative policy also shape what is possible.

Enterprise policy and product ownership
GitHub AI Controls support administration of agent availability, custom-agent owners and definitions, sessions, and agentic audit events. Custom agents can be managed at enterprise, organization, or repository scope. GitHub says third-party agents such as Claude and Codex have policies managed separately from Copilot cloud agent; disabling one does not automatically disable the others. Local agents in VS Code have their own configuration and are not controlled through GitHub’s enterprise control plane.

GitHub also documents managed settings for user interaction with agents across Copilot clients, including whether “allow all” commands may run without asking. Administrators should inventory the agent types and clients employees use, then map each one to the policy mechanism that actually governs it. A centrally managed setting for one hosted agent should not be assumed to govern a local IDE agent or a separately administered product.
Approval modes and workspace trust
Permission modes with similar names are not interchangeable between products. Claude Code documents a manual mode that starts read-only and asks before file edits or command execution. Its auto mode uses a separate classifier to review actions, while explicit ask and deny rules still apply. VS Code describes session permission options that include manual, assisted, and allow-all behaviors on supported sessions. Before enabling an option, confirm exactly which actions it covers, when approval is requested, and whether the setting persists beyond the current session.
VS Code recommends opening untrusted projects in restricted mode, enabling agent sandboxing where supported, reviewing edits before integrating them, requiring manual approval for sensitive files, and keeping auto-approval scoped to a session. These controls are most useful when applied as a deliberate workflow: start with limited access, approve only actions needed for the task, and inspect the resulting changes before they become part of a shared branch.
Do these 3 things before closing this tab:
1Repair Windows errors before they cause bigger problems2Fix the driver behind crashes, sound loss and screen glitches3Clear out junk files and repair common Windows errorsSandboxing, network access, and execution location
Sandboxing can reduce an agent’s potential impact, but the word alone does not specify what is isolated. Check whether the boundary applies to files, commands, network access, credentials, or the entire runtime—and whether it is enforced by the product, the operating system, or both.

Local execution
Claude Code describes a working-directory boundary, safe-command allowlisting, and a sandboxed Bash tool with filesystem and network isolation. Its documentation cautions that an approved Bash command may still write anywhere the user account can unless operating-system-level sandboxing is enabled. A working-directory convention or approval prompt should therefore not be mistaken for an OS-enforced filesystem restriction.
VS Code says outbound network access remains enabled by default in its documented agent sandbox setting. If a task does not need internet access—or should reach only approved destinations—configure network restrictions separately rather than assuming the sandbox blocks egress. Review the effective setting for the actual session and runtime.
Hosted and self-hosted execution
Anthropic documents that Claude Code cloud sessions in Anthropic-hosted environments use isolated virtual machines. Network access is restricted by default and can be narrowed or disabled. GitHub credentials are encrypted outside the session VM and are short-lived and session-scoped; the documentation also describes restrictions on branch deletions and non-branch pushes, plus operation logging.
Those hosted-environment properties do not automatically transfer to self-hosting. Anthropic assigns responsibility for isolation, network egress, and Git credential handling to the customer when sessions run in a self-hosted environment. Remote Control is a different arrangement: execution and file access stay on the local machine, while transcripts are sent through Anthropic’s API and stored for syncing. An organization should evaluate those paths as distinct data flows.
Best Value
Visual Studio Code likewise distinguishes local controls from cloud sessions running on remote infrastructure. OpenAI’s enterprise rollout guidance separates local runtime policy from Codex cloud configuration: cloud environments do not inherit local device policy, MDM settings, or local network access. Administrators are directed to limit repository access in the connected source system and configure cloud environments, secrets, internet access, and supported requirements separately. Local-device controls are not a substitute for configuring a remote runtime.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.A surface-by-surface comparison
There is no single “enterprise coding agent” security configuration. The following comparison captures documented distinctions; it is not an independent security test or a guarantee that a deployment has been configured correctly.
| Surface or capability | Documented behavior | What to verify |
|---|---|---|
| GitHub Copilot repository context | Repository indexing and semantic retrieval; content exclusions can filter data passed to Copilot Chat. | Repository eligibility, indexing data flow, exclusion coverage, and who can enable indexing. |
| Copilot cloud agent | Task can start from an issue, pull-request comment, or chat and run in an ephemeral development environment; work is performed on a task branch. | Repository permissions, task context, branch protections, and the review path before merge. |
| VS Code local agent | May use workspace files, symbols, visible or selected editor text, conversation history, and tool results; local agents have their own configuration. | Workspace trust, file exclusions, session permissions, sandbox and network settings, and MCP configuration. |
| Claude Code local use | Manual and auto permission modes, working-directory boundaries, allowlisting, and a sandboxed Bash tool are documented. | Whether OS-level restrictions enforce the intended filesystem boundary and which commands or approvals are effective. |
| Claude Code hosted cloud session | Anthropic documents isolated VMs, restricted-by-default network access, short-lived session-scoped GitHub credentials, and operation logging. | Effective network rules, credential scope, available repositories, and the retention and access rules for logs. |
| Self-hosted or remote execution | Controls and responsibility differ from vendor-hosted execution; local runtime and cloud runtime policies may be separate. | Who owns isolation, egress, secrets, repository access, and enforcement in each runtime. |
How to evaluate a deployment
Evaluate least privilege across the whole workflow, not as a single “safe mode” checkbox. The appropriate configuration depends on what the task needs, where it runs, and what damage an over-permissioned agent could cause.
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
- Inventory every surface. List hosted agents, IDE agents, CLI agents, self-hosted runtimes, and remote-control features in use. Record the administrative team and policy system responsible for each; do not assume that one vendor console governs every client.
- Trace context and data flow. Identify which repositories and files can be indexed or searched, whether workspace data leaves the device, what exclusions are applied, and whether conversation, task history, or tool results are carried into a session. Test changes to excluded files and representative sensitive paths.
- Start with a low-sensitivity pilot repository. Use a representative project without secrets or sensitive production data. Test realistic questions and tasks, then inspect which files and tool results shaped the answers and whether the agent can reach resources outside the intended scope.
- Constrain identity and tools. Grant access only to the repositories the task requires. Review MCP servers and other connected tools before trusting them; restrict discovery or use to approved sources where the product supports it. Confirm the credential identity, lifetime, and scope used by each runtime.
- Set permissions for the task. Prefer read-only or approval-based use initially. Use manual approval for sensitive files and commands, limit elevated permissions to the session that needs them, and confirm what “allow all” means in that particular product and client.
- Test isolation and network rules. Verify filesystem boundaries with harmless test cases and confirm whether they are enforced by an OS sandbox or only by product behavior. Check outbound network access separately, especially in VS Code’s documented sandbox configuration, where it remains enabled by default.
- Make review part of the merge path. Inspect diffs, run appropriate tests and security checks, and use normal branch protections and pull-request approval before merging. Establish a rollback and incident path for changes or tool actions that prove unsafe.
- Confirm audit coverage and retention. Check who can inspect sessions, which actions are logged, how events are exported, and how long records are retained. GitHub documents visibility into recent agent sessions and audit-log events, with streaming options for longer-term retention and analysis. Anthropic documents operation logging for its cloud sessions. OpenAI’s enterprise rollout guidance distinguishes analytics from Compliance API records and advises protecting exported audit records according to their sensitivity and retention policy.
Why human review remains necessary
Permissions can limit an agent’s authority, but they cannot establish that its answer or patch is correct. GitHub warns that cloud-agent output may be incorrect, semantically or syntactically invalid, or vulnerable, and advises careful review and testing before use in sensitive applications. Its documentation says the cloud agent works on a task branch, can open a pull request for review, and cannot change multiple repositories in one run.
Anthropic states: “You’re responsible for reviewing proposed code and commands for safety before approval.” That responsibility belongs in the workflow, not just in a policy document: a reviewer should assess the code diff and the commands or tool actions the agent proposes, then run suitable tests before approval.
Questions to put to a vendor or internal platform team
- Context: What is indexed, searched, or passed into a session, and can search matches enter context without a file being opened?
- Data handling: Where is index data processed or stored? Does indexing upload workspace content, and how do exclusion rules apply?
- Authority: Which identity and repository permissions does the agent use? Can administrators require approval for edits, commands, sensitive files, or network access?
- Isolation: Is the runtime local, ephemeral and hosted, or self-hosted? What enforces filesystem and network boundaries?
- Connected tools: Which MCP servers and other integrations can be discovered or used, and who approves them?
- Governance: Which team owns policy for each surface? What sessions and actions are logged, who can review them, and how are records retained?
- Recovery: Are changes isolated on a branch, reviewed before merge, tested, and recoverable through the organization’s ordinary rollback process?
GitHub, Microsoft Visual Studio Code, Anthropic, and OpenAI documentation checked on October 10, 2026, describes product behavior and configuration guidance, not independent verification that a particular deployment is secure or that a control cannot be bypassed. Microsoft’s security article lists a DateApproved value of October 7, 2026. Controls and availability can change, so confirm the current behavior for the product edition, client, and runtime being evaluated.
