A generative model builds a backbone around a target surface or catalytic geometry, a sequence model assigns amino acids, and a structure predictor checks whether the design is likely to fold and interact as intended. Laboratory screening then determines which computational candidates actually bind, cut, or remove the target. The approach has produced tiny high-affinity binders, de novo proteases that cut selected proteins, and bifunctional proteins that send targets to the cell’s disposal machinery—but the evidence remains at the in-vitro and cell-culture stages, not approved human treatment.
Recognition and destruction are different engineering problems
A protein can recognize another protein without damaging it. Binding depends on presenting a surface that matches a chosen epitope or structural patch. The fit comes from shape complementarity, hydrogen bonds, electrostatic attraction, and hydrophobic contacts. The designed molecule may be a compact protein that grips the target tightly or a larger scaffold whose interface has been engineered around a particular sequence or three-dimensional feature.

Breaking a protein requires another layer of design. The molecule must bind in the right orientation and place chemically active residues close enough to a peptide bond, while also stabilizing the transition state of the reaction. A strong binder with a poorly positioned active site is still only a binder.

What recognition looks like
Design systems can be given a target structure and asked to build an interface against a selected patch. Earlier target-structure-only work reported designed proteins shorter than 65 amino acids. After experimental optimization, some of these miniature binders reached nanomolar-to-picomolar affinity. Their size illustrates what structure-guided generation can achieve, but it does not mean every target can be addressed with a tiny protein or that computational affinity scores are sufficient on their own.

What catalytic breakdown adds
For a protease, the interface must guide the substrate into a productive pose. In the 2026 de novo cysteine-protease work, an activated cysteine nucleophile was positioned with supporting catalytic residues so it could hydrolyze the target’s peptide backbone in a sequence-dependent manner. The same recognition surface that helps find the target also has to hold the scissile bond next to the catalytic machinery.
The AI protein-design loop, step by step
- Define the target and the desired event. Designers start with a target structure, a selected epitope, a substrate sequence, or a catalytic geometry. The objective must specify whether the output should bind, cleave a peptide bond, or recruit a cellular disposal pathway.
- Generate candidate backbones. Diffusion and hallucination methods propose three-dimensional backbones and interfaces that could surround the target patch or place catalytic residues in a usable arrangement. These are hypotheses, not finished proteins.
- Assign amino-acid sequences. A sequence-design model such as ProteinMPNN chooses residues predicted to stabilize the proposed backbone and create the intended interface. It can vary contact residues, core packing, and catalytic surroundings across many candidates.
- Predict the assembled structure. Structure-prediction systems in the AlphaFold family, including AlphaFold3, test whether each sequence is likely to fold into the intended shape and whether the target complex is geometrically plausible. Designs that collapse, misfold, or lose the interface are removed.
- Filter by geometry and chemistry. Computational filters inspect interface contacts, catalytic-residue placement, clashes, solvent exposure, and other physical criteria. For a protease, the peptide bond must sit where the nucleophile can attack; for a binder, the contact surface must be complementary rather than merely close.
- Synthesize and measure. DNA encoding the remaining designs is produced, proteins are expressed, and experiments measure folding, binding, cleavage, or degradation. Only a fraction of computational candidates usually become experimentally detectable hits.
- Iterate. Measured failures guide another design round. The 2026 cysteine-protease study explicitly used an iterative RFD2-MI → ProteinMPNN → AlphaFold3 workflow, rather than treating one model prediction as a final answer.
This loop is powerful because each model handles a different uncertainty: generation explores structural possibilities, sequence design converts geometry into a buildable protein, prediction checks plausibility, and experiments expose errors that software cannot see.
How an AI-designed protease cuts a target protein
Direct enzymatic cleavage is the most literal meaning of “break down.” The designed protease first recognizes a sequence or structural context on its substrate. It then positions a cysteine nucleophile and supporting catalytic residues next to a peptide bond. The cysteine attacks the bond, a transient reaction intermediate forms, and hydrolysis releases the neighboring peptide fragment. Selectivity comes from both the binding interface and the local sequence or shape requirements around the cleavage site.

The same study reported cleavage of targets in mammalian cells. That is an important demonstration that a designed catalytic protein can remain functional in a cellular environment, where crowding, competing proteins, degradation, and limited access can all interfere. It is still cell-culture evidence, not proof of delivery to a particular tissue, long-term persistence, or safety in animals or people.
Why catalytic efficiency still lags natural enzymes
The protease authors attributed the remaining activity gap to imperfect preorganization of the active site and imperfect substrate positioning. A natural enzyme has evolved a highly coordinated pocket that pays a low energetic cost to reach its reaction-ready state. A de novo design may bind the substrate but allow catalytic residues to shift, admit water in an unhelpful orientation, or hold the peptide bond at the wrong angle. Improving activity therefore requires redesigning the pocket and testing many variants, not simply increasing overall binding affinity.
How a designed protein can destroy a target without cutting it
A second mechanism uses cellular disposal machinery. A bifunctional designed protein has one binding surface for the protein of interest and another surface that recruits an adapter associated with an E3 ubiquitin ligase. Bringing the two together promotes ubiquitin tagging of the target. The proteasome then recognizes and degrades the tagged protein.

A 2026 targeted-degradation study reported a 75% success rate for creating submicromolar binders against selected BCL-xL and MCL-1 targets. The resulting bifunctional proteins drove BCL-xL degradation and apoptosis in cells. These results show that AI-designed recognition modules can be coupled to a natural disposal pathway, but they do not establish that the same design rate or cellular response applies to arbitrary proteins.
| Feature | Direct AI-designed protease | Bifunctional targeted degrader |
|---|---|---|
| How it recognizes the target | Interface matches a peptide sequence or structural context. | One binding module grips the target protein. |
| How destruction occurs | Catalytic cysteine chemistry hydrolyzes a peptide bond. | An E3-associated adapter is recruited; ubiquitination leads to proteasomal disposal. |
| What must be engineered | Binding, active-site preorganization, nucleophile placement, and substrate positioning. | Target binding, adapter binding, and a productive three-component geometry. |
| Demonstrated setting | In-vitro activity and cleavage in mammalian cells. | Cellular degradation of BCL-xL linked to apoptosis. |
| Key limitation | Activity can fall sharply when catalytic residues or the substrate are not precisely aligned. | Effectiveness depends on cellular ubiquitination and proteasome access, as well as delivery. |

| De novo cysteine proteases, 2026 | 13 of 69 screened designs were active (19%); activity reached up to 3 × 107-fold rate enhancement over background hydrolysis. | AI can produce catalytic proteins, but most candidates still fail the initial activity screen. |
| Bifunctional targeted degradation, 2026 | 75% submicromolar-binder success against selected BCL-xL and MCL-1 designs; BCL-xL degradation and apoptosis were observed in cells. | Designed binders can be connected to endogenous disposal machinery for a cellular effect. |
These percentages describe the specific target sets, screening protocols, and definitions used by each study. They are not universal probabilities for designing a protein against any target. In particular, the targeted-degradation authors found that several AI confidence and physical-scoring metrics did not correlate well with measured binding affinities. A high score can help prioritize experiments, but it cannot replace them.
How designers pursue specificity inside cells
Cellular selectivity has several layers. The designed surface should recognize a feature that distinguishes the intended protein from close relatives. For a protease, the substrate sequence and surrounding structure must also create a productive cleavage site. For a degrader, both the target-binding and adapter-binding surfaces must assemble in the correct orientation.

- Choose a discriminating site: an exposed epitope, unique sequence, or target-specific structural pocket is more useful than a motif shared by many proteins.
- Check the whole complex: evaluate whether the design remains folded and accessible after the target, substrate, or adapter is present.
- Measure off-target activity: binding panels and cleavage assays are needed because computational complementarity does not prove cellular exclusivity.
- Test expression and stability: a design that cannot be produced, remains soluble, or persists long enough to act will fail regardless of its predicted interface.
- Separate mechanism from delivery: a protein may work in a purified assay yet fail to reach the relevant compartment in a cell.
Common failure modes and how to interpret them
The model predicts a binder, but experiments show no binding
The backbone may not fold as predicted, the interface may be partly buried, or small structural errors may eliminate key contacts. The practical response is to test more independently generated candidates and redesign around experimentally observed failures rather than trusting one confidence score.

The protein binds but does not cleave
This usually points to catalytic geometry or substrate positioning. Increasing affinity alone may make a nonproductive complex more stable. Designs need active-site variants and direct measurements of cleavage, not binding as a proxy.
Cleavage is weak compared with a natural protease
Imperfect preorganization, excessive flexibility, or an incorrectly shaped substrate channel can leave the nucleophile poorly aligned. Screening and iterative redesign are expected parts of the workflow; the 13-of-69 result shows why a large candidate pool is necessary.
Computational rankings disagree with measured affinity
Scores simplify solvent, conformational motion, expression, and assay conditions. When rankings fail, measured binding and activity should determine the next design round. The 2026 degradation study specifically cautions that several confidence and physical metrics were weak predictors of experimental affinity.
A design works in a tube but not in cells
Cellular crowding, competing interactions, degradation of the designed protein, compartmentalization, and limited delivery can all block activity. Mammalian-cell demonstrations are encouraging, but they do not remove the need to test dose, duration, distribution, immunogenicity, and off-target effects in more relevant systems.

Where these systems are useful now
The most immediate uses are research and synthetic biology. A designed binder can act as a molecular detection reagent or a controllable component in a circuit. A designed protease can remove a selected protein inside cells if its substrate access and specificity are adequate. A bifunctional degrader can test whether eliminating a protein such as BCL-xL changes a cellular phenotype.
Therapeutic applications remain future-facing. Before an AI-designed protein could become a treatment, developers would need to establish reliable delivery, tissue distribution, pharmacology, immune compatibility, durable specificity, and an acceptable safety margin in animal and human studies. The current demonstrations establish feasibility in biochemical assays and cell culture, not an approved therapy.
Bottom line
AI designs these molecules by coordinating geometry, sequence, and structure prediction, then letting experiments decide which candidates work. Recognition comes from a complementary interface; direct breakdown requires a precisely organized catalytic site, while indirect breakdown recruits ubiquitin–proteasome machinery. The field has moved from binders to cell-active proteases and degraders, but low hit rates, imperfect catalytic organization, uncertain score-to-affinity relationships, and delivery challenges still make laboratory validation indispensable.
