Obsidian notes are Markdown plain-text files, but access is not automatic: the agent’s product, execution mode, tools, sandbox, and cloud configuration determine what it can actually do.
Why can an agent work with an Obsidian vault?
An Obsidian vault is a folder on your local file system, including its subfolders, and its notes are Markdown-formatted plain-text files. That means an external program can work with notes using ordinary file operations; it does not need Obsidian to interpret the files first. Obsidian says it refreshes its view to reflect changes made externally. Obsidian’s data-storage guide also explains that each vault has a per-vault .obsidian configuration folder, while global settings are stored elsewhere.

Obsidian says a vault can be created wherever the operating system allows, but advises against putting one inside the system settings folder. Nested vaults can also cause local links not to update correctly. These details matter when choosing which folder an agent should work in: notes, configuration, and any nested vaults may have different consequences if changed.
Can an AI coding agent read or edit my notes?
Usually it can if its execution environment exposes the vault and the agent’s permissions allow the requested action. How it gets there depends on the integration; “AI access” does not describe one universal mechanism.

For a note edit based on existing contents, Obsidian recommends Vault.process() rather than a separate read followed by a write: the API documentation says it prevents the file changing between reading its current contents and writing the update, helping avoid unintended data loss. An external coding agent does not automatically use this API; that depends on how its integration is implemented.
Does setting the vault as the working directory keep an agent inside it?
No—not by itself. A working directory is a starting point or the default location for tool operations. It does not necessarily prevent a process from accessing other paths. The actual boundary comes from controls such as operating-system permissions, a container or sandbox, and the rules enforced by the specific tool channel.

That distinction is explicit in the product documentation: OpenAI’s self-hosted guidance warns that agents sharing an environment can access the same files, credentials, and resources, and recommends isolating environments by user or workload. AgentHub’s listing likewise distinguishes a vault-limited file channel from the broader possible access of the agent process. A vault as the current folder is convenient; it is not proof of confinement.

Controls differ by product and mode. For example, Anthropic describes Claude Code as permission-based and read-only by default, with permission required for most modifications or commands, while some safe commands may be allowed automatically. Its explanation of sandboxing treats filesystem isolation and network isolation as separate controls: one limits which directories can be accessed or modified, and the other limits which hosts can be reached. Anthropic says both matter because file access combined with network access can create an exfiltration risk. Anthropic’s sandboxing article, published October 20, 2025, reports 84% fewer permission prompts in its internal usage; that is Anthropic’s internal result, not an independent benchmark or a general guarantee for other agents.

Tool boundaries can differ inside one product, too. OpenAI’s Codex agent-loop article says the described sandbox applies to Codex’s provided shell tool; other tools, including MCP servers, are not sandboxed by Codex and must provide their own guardrails. The Codex agent-loop article is therefore not evidence that every connected tool has the shell tool’s restrictions.
- File scope: Which folders can each tool read, create, modify, or delete—not just which folder is the working directory?
- Approval mode: Are edits read-only, approved one at a time, or allowed more broadly?
- Tool coverage: Do shell, MCP, plugin, and direct-file tools enforce the same limits?
- Network access: Can the agent contact the internet or only approved hosts?
- Credentials: In OpenAI’s documented self-hosted setup, the application API key should remain outside the sandbox; the restricted environment key should not be placed in source code, container images, or logs.
Does “local” mean my notes and prompts stay on my computer?
Not necessarily. Local file access describes where a process can work with files; it does not, on its own, tell you where prompts, tool results, or other task context go. Obsidian lists Obsidian Sync, Dropbox, iCloud, OneDrive, Git, and other third-party services as ways to sync vaults, but that list does not establish identical privacy, conflict-handling, or backup behavior for those services. OpenAI’s Help Center describes local work sync as available only where enabled for a workspace and rollout. In that specific capability, conversation content, tool results, and other task context are coordinated in the cloud even when a step runs locally. It distinguishes Work Cloud from Codex Cloud policies and says a cloud turn without the connected computer cannot access that computer’s files. OpenAI’s local work sync and agent security article concerns that product behavior; other agents may handle local execution and data flow differently.
How can I use an agent to transform Markdown notes safely?
An agent can inspect and transform vault files if its tools permit reading and writing them. Before asking it to convert notes, define the target format and which Obsidian-specific conventions must be retained or changed; “standard Markdown” alone may not specify what should happen to links, metadata, or other vault conventions.
- Choose a limited scope. Start with a copy of the vault or a small test folder, and tell the agent exactly which files it may change.
- Set the access mode deliberately. Use read-only access while asking for an inventory or proposed changes; enable writes only if the product offers a suitable approval or restricted-write mode.
- Review the output before broadening the task. Compare changed files with their originals and verify links and formatting in Obsidian before applying the same transformation to more notes.
- Check the integration’s data flow. Confirm whether prompts, file excerpts, and tool results are sent to a remote service, even if file operations run on your computer.
These safeguards are especially useful because a direct filesystem edit and an Obsidian plugin API operation do not necessarily share the same consistency protections. Obsidian’s recommendation to use Vault.process() applies to plugin code using its API, not automatically to external agents.
