Genes That Make Lemons Sour: What Researchers Have Found

Genes including PH4, PH5 and CitPH1 are linked to citric-acid accumulation, but lemon sourness reflects a broader system shaped by cultivar and development.

Lemon sourness comes mainly from citric acid stored in juice-sac cells, and no single gene explains it. Studies point to a coordinated system: genes that acidify cellular storage compartments, regulators that influence those genes, and pathways that make or break down citrate. The details vary among citrus species, lemon cultivars and stages of fruit development.

Which genes are linked to lemon sourness?

The strongest picture is of interacting genes rather than a single “sourness gene.” Citric acid accumulates in vacuoles—storage compartments inside the fruit’s juice-sac cells. Proton pumps help make those vacuoles acidic, while regulatory genes and citrate metabolism influence how much acid builds up and remains there.

Gene or gene group Proposed role Evidence and scope
CitPH1 and CitPH5 Help establish an acidic vacuolar environment through proton pumping. In a 2019 study, expression was observed in sour citrus fruit and was much lower in several sweet, low-acid varieties. This is evidence of association within a regulatory system, not proof that these genes alone determine taste. Nature Communications (2019)
PH4 Regulates citric-acid accumulation. A 2023 citrus pangenome study reported gene-editing and biochemical evidence supporting a central role across citrus fruits. Nature Genetics (2023)
ClPH1, ClPH4, ClPH5 and ClAN1 Gene activity and methylation patterns are associated with acid accumulation during fruit development. A 2024 study examined ‘Xiangshui’ lemon; its results describe that cultivar and developmental setting, not a universal lemon mechanism. Horticulture Research (2024)
ClPEPCK Involved in citrate metabolism; its expression may affect acid levels. In ‘Xiangshui’ lemon, expression rose during development alongside increased CHH methylation in the promoter. The relationship does not by itself establish a complete causal pathway. Horticulture Research (2024)
PH5 Supports vacuolar acidification; its regulation may affect citric-acid accumulation. A 2025 Eureka lemon study found greater PH5 transcript abundance and lower promoter methylation than in sweet lemon, and reported increased citric acid after promoter demethylation. The result is specific to the material studied. Plant Physiology (2025)

How do proton pumps affect sourness?

CitPH1 and CitPH5 are citrus homologs of genes associated with vacuolar proton pumps. These pumps move protons into vacuoles, helping create the acidic conditions in which citric acid accumulates in juice-sac cells. In a 2019 study spanning lemon, orange, pummelo and rangpur lime, the two genes were expressed in sour fruit but strongly reduced in several sweet, “acidless” varieties. The authors linked reduced expression to mutations affecting upstream transcription regulators, including MYB, HLH and WRKY factors. That points to a network controlling vacuolar acidification rather than a simple on/off switch in one pump gene. Nature Communications (2019)

What does PH4 add to the explanation?

A 2023 Nature Genetics study broadened the picture from individual fruit comparisons to citrus diversity. Its pangenome analysis examined 314 accessions and assembled 12 species de novo. Gene-editing and biochemical experiments supported PH4’s central role in citric-acid accumulation in citrus fruits. The authors’ finding strengthens the case for regulation as part of the mechanism; it does not mean PH4 alone determines whether every lemon tastes sour. Nature Genetics (2023)

How do lemon cultivar and development change the picture?

Differences among lemon types

An earlier comparison of Faris acid, Frost Lisbon and sweet Faris non-acid fruit found similar profiles in the two sour types, while the sweet fruit differed. The citrus homolog of the Arabidopsis AHA10 proton pump was not expressed in Faris non-acid fruit but was highly expressed in the sour comparisons. The authors also proposed that increased pathways related to 2-oxoglutarate degradation could contribute to reduced citric acid in sweet lemon. These are associations and a proposed explanation from that comparison, not a rule established for every cultivar. Functional & Integrative Genomics (2011)

Changes as fruit develops

A 2024 study analyzed the genome and DNA methylation patterns of ‘Xiangshui’ lemon across fruit development. It reported associations between citric-acid accumulation and methylation or expression patterns involving ClPH1, ClPH4, ClPH5 and ClAN1. It also observed rising ClPEPCK expression alongside increased CHH methylation in that gene’s promoter. Those findings add metabolism and epigenetic regulation to the explanation, but the authors note that the detailed accumulation process remains incompletely understood. Horticulture Research (2024)

Promoter methylation in Eureka lemon

A 2025 study reported greater PH5 transcript abundance and lower PH5 promoter methylation in Eureka lemon than in sweet lemon. It also found that demethylating the PH5 promoter increased citric-acid content in the studied material. This supports an epigenetic contribution in that comparison; it does not establish the same mechanism as the explanation for sourness in all lemon cultivars. Plant Physiology (2025)

What can the evidence establish—and what remains open?

The findings converge on a multi-gene process: regulation affects proton-pump activity and vacuolar acidity, while citrate metabolism affects the amount of acid available to accumulate. Evidence ranges from expression comparisons to gene-editing and biochemical experiments, and it covers different species, cultivars and developmental stages. Results from one citrus group or lemon type should not automatically be generalized to another. The studies support a network explanation, not a complete account of every factor shaping perceived lemon sourness.
