If a converted EPUB inserts a footnote paragraph into the middle of a sentence or hides the definition inside a link, the repair target is to separate the note from the narrative and make the reference point to it. For EPUB 3, that means valid XHTML structure, a distinct note element, and explicit note semantics. The reported symptom alone does not reveal whether the source file, conversion, or reading app caused it.
What a properly linked EPUB 3 footnote looks like
EPUB 3 content documents use XHTML with XML syntax, so paragraph boundaries and link nesting must be structurally valid. EPUB also supports the epub:type attribute for identifying structural semantics. Accessibility guidance recommends using an aside for a note within the main narrative, marking the note with epub:type="footnote", and marking its in-text link with epub:type="noteref". The vocabulary defines footnote as an individual footnote and noteref as a reference to a note. EPUB 3.3: XHTML Content Documents, EPUB Accessibility Guidelines: Notes, and EPUB Structural Semantics Vocabulary describe these features.

<p>Sentence text with a note reference<a href="#note-1" epub:type="noteref" id="ref-1">1</a>.</p>
<aside id="note-1" epub:type="footnote">
<p>Footnote text kept in its own paragraph.</p>
<p><a href="#ref-1" epub:type="backlink">Return to text</a></p>
</aside>
This simplified example illustrates the structure; it is not a verified fix for any particular EPUB. Before adapting it, check the document’s EPUB version and namespace, ensure IDs are unique, confirm that each link target exists, and follow XML syntax. A backlink gives readers a way to return from the note to the reference; the accessibility guidance describes this as good practice for groups of notes, not a guarantee of identical behavior across reading apps.
Inspect the source and converted XHTML before editing
The visible symptom is not enough to identify a converter bug. A source document may encode a note in a way the converter interprets unexpectedly; conversion may alter the markup; or the XHTML may be valid while the reading app presents it differently. Compare the source with the generated content around the affected sentence and note.

- Take your library with you – 16 GB storage holds thousands of books.
- Record the converter name and version, the source format (such as DOCX or HTML), the EPUB version, and the reading app in which the problem appears.
- Check that paragraph start and end tags remain intact and that note text is not accidentally inside an anchor that should contain only the reference.
- Check that the reference’s
hrefpoints to the note’s uniqueid, and that an anchor does not enclose more text than intended. - Confirm the note is placed in a valid block-level structure and inspect whether a backlink points to the correct reference.
Repair and test the EPUB
- Keep an untouched copy of the original EPUB and source document so you can compare or restore them.
- Use an EPUB-aware editor or inspect the relevant XHTML in the EPUB package. Separate the note paragraph from the sentence, correct the reference and note link targets, and add the appropriate semantics if the book is EPUB 3. Preserve stable fragment IDs and any return links when changing the markup.
- Validate the edited EPUB with an EPUB checker, then open it in the reading app where the issue was reported. Confirm that the sentence reads continuously, the reference opens or locates the note, and the backlink returns to the right passage.
These are general troubleshooting steps, not a diagnosis of the reported file. If the EPUB is not EPUB 3, do not assume the EPUB 3 example applies unchanged. Choosing among source-markup, conversion, and rendering explanations requires the actual files or at least the relevant source and generated XHTML.
