A failed fetch can leave unfinished pack data inside .git, and that can account for a large amount of disk space. In one reported case, a .git directory grew to about 6 GB. The fetch-pack: invalid index-pack output line, however, is only the last symptom Git prints. It does not say why the transfer failed. Before you delete anything, read the error that comes before it, measure what is actually taking up space, and check the repository’s integrity. Remove only leftovers that Git itself does not recognize as valid packs.
What the message means
When Git fetches, the fetch-pack code starts index-pack to receive the incoming pack data and build its index. If the output from index-pack is not in the form Git expects, the process stops with fatal: fetch-pack: invalid index-pack output. The message tells you that the receiving and indexing step failed. It does not identify the underlying cause, which could be a dropped connection, local resource exhaustion, an invalid pack, or a problem specific to that repository.

Read the error above it first
The same top-level message appears in other contexts. GitLab’s Geo synchronization documentation shows it alongside consistency (fsck) errors, including one that flags an object with invalid metadata. For that reason, the line immediately before the final fatal error matters more than the final line itself. Save the full log and sort it by the kind of failure it points to:

Can a failed fetch leave junk behind?
Yes, according to a community technical write-up that describes how Git handles incoming packs. In that account, Git writes an incoming pack to a temporary file named tmp_pack_* and renames it into place only after the transfer and index creation both succeed. If the process is interrupted, the temporary files can remain in .git/objects/pack. The write-up states that Git does not treat them as finalized packs, and that git count-objects -vH reports them in its garbage and size-garbage fields. The author puts the point this way: “Git will never treat that file as a pack.”

This is a plausible explanation for some unexpected growth in .git. It is not proof that a directory of any particular size, including the reported 6 GB, consists only of orphaned files. The available material does not establish the complete filesystem state of the machine in that case. Measure your own repository before drawing conclusions.

Save the complete output. Rerun the failing operation with its output captured, for example
git fetch --progress 2>&1 | tee fetch.log, so the lines before the fatal error are preserved.Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy. -
Confirm no Git process is using the repository. On Linux, run
pgrep -a git. If it prints any process that operates on this repository, wait for it to finish. Do not remove pack data while another Git operation may be reading or writing it.Rank #3

Cleaning up without damaging the repository
The safest option is to move the damaged copy aside and clone again, which avoids deleting anything from a repository you may still need.
-
Preferred path: rename the old directory, for example
mv project project.broken, then run a fresh clone. Keep the old copy until the new clone has been verified withgit fsck --full. -
Shallow clone when full history is not needed:
git clone --depth 1 <repository-url>transfers only the latest commit. The large-repository guide cited for this case warns that a shallow checkout can still be large and can still hit resource or network limits, so this is not a guarantee.Recommended: Fix Windows Errors and Clear Junk Files in Minutes - Free Scan →Recommended: Update Every Outdated Driver on Your PC in One Scan - Free →Recommended: PC Feels Slow? A Free Scan Shows What's Dragging Windows Down →Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy. -
Pruning in place: only after the process and integrity checks pass, a cleanup such as
git gc --prune=nowcan be run. Be aware that--prune=nowremoves unreachable objects immediately, skipping the normal grace period. Any commit that exists only as an unreachable object is then lost. Make a backup before running it.
Preventing a repeat
- Retry fetches on a stable connection, and avoid starting large transfers on links that drop frequently.
- Keep free disk space comfortably above the size of the repository you are fetching, since a failed transfer leaves partial data behind.
- Use a shallow clone when you do not need full history, and fetch the rest later only if you need it.
- Do not run two Git operations against the same repository at once.
- If the same fsck or object errors recur on fresh clones from the same server, report them to the server’s administrators instead of repeatedly cleaning up locally.
What the evidence supports
The explanation of the message comes from Git’s own fetch-pack code path. The fsck context comes from GitLab’s Geo synchronization documentation. The temporary-pack explanation and the count-objects behavior come from a single community technical write-up, which is not an official Git diagnosis and carries no publication date in the material reviewed. The large-repository guidance is general and describes resource and network limits rather than this specific failure. Together these support a careful, measured approach, but they do not establish the root cause of any particular machine’s 6 GB directory.
