A click chemistry toolbox is best understood as a set of reaction classes—not interchangeable products. The right choice depends on whether you can use copper, how quickly the partners need to react, the biological setting, and the structural cost of adding a strained reagent. CuAAC, SPAAC, and tetrazine-based IEDDA are useful options, but none is universally best.
What a click chemistry toolbox includes
Click chemistry covers more than azide–alkyne ligation. A 2024 review groups established reactions into cycloadditions, nucleophilic ring-opening reactions, non-aldol carbonyl reactions, and additions to carbon–carbon multiple bonds (2024 review in Bioconjugate Chemistry).

In practical terms, a toolbox may include reagent categories such as azides, alkynes, strained cyclooctynes such as DBCO, trans-cyclooctenes (TCO), and tetrazines. Vector Laboratories lists these kinds of reagents in its Click Chemistry Toolbox; that catalog is a supplier’s product information, not a recommendation that a particular item suits every conjugation.
How the main ligation options compare
| Reaction | Partners or catalyst | Useful distinction | Main tradeoff |
|---|---|---|---|
| CuAAC | Azide and alkyne; copper catalyst | An established cycloaddition when using a catalyst is acceptable. | Copper requirements can make it less suitable for some biological settings. |
| SPAAC | Azide and strained cyclooctyne, such as DBCO | Copper-free ligation used in biological contexts. | A 2024 review reports SPAAC as approximately 100-fold slower than CuAAC in the comparisons it covers. Strained partners can also add steric bulk and hydrophobicity. |
| IEDDA | Tetrazine and a strained electron-rich partner such as TCO, norbornene, or BCN | Can enable very fast ligation, with rates that vary substantially by reagent design. | The rate for one pair cannot be assumed for another; strained-partner structure also matters. |
The SPAAC rate comparison is a review-level approximation, not a guarantee for every pair of reagents. The same 2024 review reports IEDDA rate constants spanning 1 to 106 M−1 s−1 in water at 25 °C, reflecting different reagent designs (review and comparisons).

Choosing a reaction for a biological setting
Choose CuAAC when copper is acceptable
CuAAC pairs an azide with an alkyne in the presence of a copper catalyst. Its defining constraint is the catalyst: whether copper is acceptable depends on the molecule, assay, and biological context. The fact that CuAAC is established does not by itself establish compatibility with a particular sample or application.
Consider SPAAC when avoiding added copper matters
SPAAC uses a strained alkyne to react with an azide without an added copper catalyst. This makes it useful in biological work where adding copper is undesirable. The design tradeoff is a generally slower reaction in the review’s comparison, along with the possibility that bulky, hydrophobic strained partners affect the molecule or conjugate.

Consider IEDDA when a fast ligation is a priority
IEDDA pairs an electron-poor tetrazine with a strained, electron-rich partner. TCO, norbornene, and BCN are among the named partners. Since rates depend strongly on reagent structure, evaluate the exact tetrazine–partner pair rather than relying on a headline rate from a different combination.

- Catalyst: Is copper compatible with the experiment or intended biological setting?
- Reaction speed: How quickly must ligation occur, and is there evidence for the specific pair rather than just its reaction family?
- Selectivity: Does the proposed pair suit the functional groups and other components present?
- Biocompatibility: Is the reaction being used in vitro, in vivo, or ex vivo, and what constraints does that context impose?
- Reagent stability: Is the exact reagent stable under the intended handling and reaction conditions? The cited overview does not establish stability for specific products.
- Structural burden: Could a strained partner’s size or hydrophobicity interfere with the molecule’s behavior?
These considerations are a selection framework, not a protocol. The available comparative evidence does not establish concentrations, buffers, reaction times, yields, or a universally preferred reagent for a particular conjugate. Use current product documentation and method-specific evidence to determine conditions.
