Microsoft documented a 2024 Secure Boot issue that stopped some Linux bootloaders from starting; its notes describe a boot problem, not deletion of Linux partitions or personal files. That does not prove data loss is impossible in every update or device-specific failure, so check whether the files are actually inaccessible before attempting repairs.
What happened in Microsoft’s 2024 dual-boot issue?
Microsoft’s Windows 11 KB5041585 release notes describe an August 2024 Secure Boot Advanced Targeting (SBAT) setting intended to block vulnerable Linux EFI shim bootloaders. Microsoft said Windows should detect dual-boot systems and avoid applying the setting, but some customized dual-boot configurations were not detected correctly.

On affected systems, users could see: “Verifying shim SBAT data failed: Security Policy Violation. Something has gone seriously wrong: SBAT self-check failed: Security Policy Violation.” This identifies a bootloader verification failure; it does not establish that Linux files were erased.

Microsoft says the September 2024 Windows security update, KB5043076, and later updates do not contain the settings that caused this specific issue. Its notes say dual-boot systems need no additional steps for that issue after those updates. This is a resolution for the documented SBAT incident, not a guarantee against every possible dual-boot problem. If an older Linux installation ISO no longer boots after SBAT is applied, Microsoft advises obtaining an updated ISO from the Linux vendor.

How to tell a boot problem from missing Linux data
Secure Boot is part of the firmware startup process: firmware checks whether boot software is trusted. Microsoft’s Secure Boot documentation explains that Linux boot components depend on the system’s UEFI trust configuration. If the firmware refuses a bootloader or Linux disappears from the boot menu, Linux may be inaccessible even though its partition and files remain.
A missing boot entry, a Secure Boot rejection, a Linux bootloader error, and an unreadable partition are different symptoms. The SBAT message points to a bootloader verification problem. By contrast, do not assume that files are gone merely because Linux is absent from the boot menu. The cited Microsoft guidance does not provide a universal diagnostic procedure for every distribution, boot configuration, and storage layout.

- Boot entry missing: Linux may not be selected or listed by firmware; that alone does not show that the partition was deleted.
- Secure Boot or shim error: the boot process is refusing a boot component, as in the documented SBAT incident.
- Partition or filesystem unreadable: this is a separate data-access problem. Avoid formatting or repartitioning until you have confirmed what is on the disk and followed recovery guidance for your distribution.
What to do if Linux will not boot after a Windows update
- Record the exact symptom. Note the Windows and Linux versions, the error text, whether Linux still appears in the firmware boot menu, and whether the machine uses UEFI and Secure Boot.
- Check whether the message matches the 2024 SBAT issue. If it says “Verifying shim SBAT data failed: Security Policy Violation,” consult Microsoft’s KB5041585 notes and your Linux vendor’s current support guidance. Microsoft says the settings behind that incident are absent from the September 2024 security update and later updates.
- Protect access to Windows before changing firmware settings. If Windows uses BitLocker, make sure you can retrieve its recovery key before changing Secure Boot or other boot-integrity settings.
- Use your distribution’s supported recovery instructions. If you need installation or recovery media, obtain a current image from the Linux vendor. Microsoft specifically advises using an updated Linux ISO if an older one no longer boots after SBAT is applied.
- Verify the data before considering destructive repairs. Do not format or repartition a volume just because Linux is missing from the boot menu. Establish whether the Linux partition and files are actually unavailable first.
Secure Boot and BitLocker: two separate concerns
Secure Boot governs whether firmware trusts a bootloader; disabling it is not a universal fix. Changing it can affect boot security, so first identify the specific error and follow current instructions from the device manufacturer and Linux distribution rather than changing firmware settings at random.

BitLocker protects the Windows operating-system drive, not the Linux partition. Microsoft’s BitLocker recovery-key guidance explains how to find the key, and its Secure Boot troubleshooting guidance describes circumstances in which firmware or Secure Boot changes can lead to a recovery prompt. A BitLocker prompt concerns Windows drive recovery; it is not evidence that Linux files were erased. Check that the recovery key is available before making changes that may affect boot integrity.

How to reduce risk before dual-boot maintenance
- Keep a separate backup of important personal files before partition, bootloader, or firmware maintenance.
- Record the Linux distribution and version, Windows version, boot mode, and any exact error message before trying a repair.
- Keep the Windows BitLocker recovery key accessible before changing Secure Boot or firmware settings.
- Use current recovery media and instructions from your Linux distribution; an updated bootable Linux USB can be useful, but it is not a guaranteed fix for a boot-policy problem.
