A useful way to organize that setup is through five areas: memory, tools, permissions, hooks, and observability. This is an editorial framework, not an official Anthropic architecture; Anthropic documents the underlying features individually.
What is a Claude Code harness?
Anthropic describes Claude Code as an agentic coding tool that can read a codebase, edit files, run commands, and integrate with development tools. It is available through several surfaces, including the terminal, IDE, desktop, and browser. A harness is the set of instructions, connections, controls, and inspection practices around that agent—not a separate Claude Code product.

The five-part model below is a practical lens for deciding what to configure. It is not exhaustive: Anthropic’s documentation also covers skills and multiple agents, which can support particular workflows without fitting neatly into just one category.

What belongs in CLAUDE.md?
Use persistent instruction files for guidance Claude should have available across conversations, such as project conventions, build and test commands, architectural constraints, or preferences learned from corrections. Anthropic’s documentation covers both CLAUDE.md and AGENTS.md, as well as auto memory: notes Claude writes based on corrections and preferences.

The important boundary is that these mechanisms provide context, not enforced configuration. An instruction such as “do not modify generated files” can guide Claude, but it does not itself technically prevent a write. Keep instructions concrete and useful; put mandatory controls in mechanisms designed to enforce them.
How do MCP tools fit with permissions?
Model Context Protocol (MCP) is an open standard for connecting AI tools to external data sources. Claude Code has a dedicated MCP setup guide. In a harness, MCP belongs to the capability side: it can make an external source or service available to the workflow.

Adding a tool is not the same as authorizing every possible action through it. Treat connection scope and action permissions as related but separate decisions. Before connecting a service, identify what information or operations the integration exposes, then configure permissions and review the actual access behavior using the applicable Claude Code settings and security documentation.
What do Claude Code permissions control?
Permissions determine which actions Claude Code is allowed to take under the applicable configuration. They are distinct from memory, which advises the model, and from MCP, which supplies additional capabilities. A useful review asks what the action is, what scope it affects, and whether the permission is appropriate for personal use, a project, or an organization where that scope is supported.

Use Anthropic’s settings reference and security guidance for the current configuration details. Do not treat a request in an instruction file as equivalent to a permission rule.
What can hooks enforce?
Hooks let you attach runtime behavior to defined Claude Code events. They are useful when a workflow needs a programmatic check or action at a particular point, rather than relying solely on an instruction in context.

Anthropic’s memory guidance gives a concrete distinction: if an action must be blocked regardless of what Claude decides, a PreToolUse hook is the suggested route. That does not mean every hook is unbypassable or that hooks alone provide complete safety. Choose the mechanism that matches the requirement, and verify its behavior in the relevant workflow.

How can you inspect agent behavior?
Observability in this framework means being able to inspect what happened, rather than assuming that an instruction, tool connection, or control worked as intended. Use the session inspection or logging features documented for the Claude Code surface you use, and review both the agent’s actions and their effects in the project or connected system.

- Check the session record or inspection view to understand the sequence of actions.
- Confirm file changes with your normal version-control diff and tests.
- For external services, inspect the relevant service-side activity or records when available.
- For hooks and permissions, test the intended allowed and blocked cases rather than relying on configuration text alone.
The available documentation establishes these as distinct setup concerns; it does not substantiate a general cost-tracking recipe or a universal performance improvement from adopting the five-part model.
Where do skills and agents fit?
Skills and multiple agents are additional workflow surfaces in Anthropic’s overview and have their own documentation. A skill can package reusable task-specific guidance or procedures; multiple agents can divide work across specialized roles. Whether either belongs in a particular harness depends on the workflow. They need not be forced into the five categories: assess what context, capabilities, controls, or visibility they add in your actual setup.
How should you improve an existing setup?
- Write down the requirement. State what should be more consistent or controlled: project conventions, access to an external source, authorization, a mandatory check, or session review.
- Choose the matching mechanism. Use instruction and memory features for context, MCP for connected capabilities, permissions for authorization, hooks for event-driven behavior, and inspection features for visibility.
- Separate advice from enforcement. If an action must not happen, do not rely on a natural-language instruction alone; configure an appropriate control and verify it.
- Test the workflow. Try a normal task and relevant boundary cases, then inspect the actions, resulting changes, and any connected-system activity.
- Maintain the setup. Revisit instructions, integrations, permissions, and hooks when project practices or access needs change.
Anthropic’s documentation supports the components in this guide, but not the five-layer grouping as a canonical architecture. A benchmark improvement repeated in the source article is not independently established by the sources available here, so it should not be treated as a verified result.
