If you need a free, open-source genome browser that runs as a graphical Linux desktop application, the evidence supports two clear choices: IGV Desktop and JBrowse Desktop. Both can work with genome data locally, but they differ in setup and workflow. The UCSC Genome Browser is a useful alternative for browser-based exploration, not a native desktop app. A verified list of twelve qualifying desktop applications is not supported, so this guide focuses on the options that meet the stated criteria rather than padding the list.
Which Linux desktop genome browser should you choose?
| Tool | Best fit | Linux desktop setup | License and qualification |
|---|---|---|---|
| IGV Desktop | Interactive visualization of genomic data and associated metadata from local or cloud sources. | The official x64 Linux download includes Java 21. IGV 2.19.8 is identified on the download page; Java 21 or later is required starting with version 2.19.1. | MIT open-source license. The official x64 package is the straightforward route; for platforms outside the supported x64 Linux list, IGV directs users to its cross-platform command-line package and their own Java installation. | JBrowse Desktop | Building a view around genome assemblies and tracks, then saving a reusable session. | Linux users can get it as an AppImage. The official quick start shows opening a genome, adding a track, and saving a session through the GUI without a command line or web server. | JBrowse 2 is released under Apache License 2.0. This entry refers specifically to the standalone desktop mode, not hosted JBrowse Web or embedded components. JBrowse Desktop quick start JBrowse 2 documentation |
There is no evidence here for a meaningful performance ranking between these tools. Choose by the files and tracks you need to inspect, the session workflow you prefer, and whether the documented Linux package fits your system.

IGV Desktop: a direct choice for interactive data viewing
IGV Desktop is a graphical application for exploring genomic data and metadata, with support for common genomic data from local or cloud sources. The project’s quick-start documentation describes IGV as available under the MIT open-source license. Read the IGV quick start
Linux installation and Java
- Open the official IGV download page and select the x64 Linux package if your system is in the supported x64 list.
- Use the bundled Java 21 in that package. IGV 2.19.8 is the version identified on the page, and Java 21 or later is required beginning with IGV 2.19.1.
- If your Linux platform is outside the supported x64 list, follow IGV’s direction to use the cross-platform command-line package with your own Java installation; confirm that your platform and Java setup satisfy the project’s requirements.
These instructions distinguish the documented x64 bundle from other platforms; they do not establish compatibility with every Linux distribution or processor architecture.

JBrowse Desktop: a GUI workflow for assemblies, tracks, and sessions
JBrowse Desktop is the standalone Linux desktop mode of JBrowse 2. Its documented quick start covers opening a genome, adding a track, and saving a session in the graphical interface. You do not need to set up a web server or use a command line for the steps shown there. Follow the JBrowse Desktop quick start
Linux installation and first session
- Get the Linux AppImage from the project’s official release/download route linked from the desktop quick start.
- Launch the AppImage according to your Linux desktop’s normal AppImage handling.
- In the GUI, open a genome, add the track or tracks you need, and save the session using the quick-start workflow.
The quick-start documentation supports this desktop workflow; it should not be taken as a claim that hosted JBrowse Web and embedded JBrowse components are desktop applications. JBrowse 2 is released under Apache License 2.0. JBrowse 2 documentation

Where UCSC Genome Browser fits—and where it does not
UCSC Genome Browser is a major option for exploring genomic data across assemblies, but UCSC describes its standard interface as web-based. That makes it a browser-accessible alternative, not a verified native Linux desktop client. UCSC documents local mirror and server installation separately; running a local server is not the same as installing a desktop application. UCSC documentation
Recommended Free Tools
Use UCSC when its web interface and available assemblies suit your task. Check the terms for the specific data and use case: UCSC says its Genome Browser and Blat software are free for academic, nonprofit, and personal use, while commercial download and installation of most binaries or source require a license, with stated exceptions. Assembly-specific data-use terms may also apply. UCSC Conditions of Use

How to choose for your workflow
- Choose IGV Desktop if its supported x64 Linux package and Java setup fit your machine, and you want an interactive viewer that can use local or cloud genomic data.
- Choose JBrowse Desktop if you want the documented AppImage-based desktop workflow for opening an assembly, adding tracks, and saving a session through a GUI.
- Use UCSC in a web browser if you specifically want UCSC’s browser-based genome exploration; do not count its web interface or local server installation as a native desktop app.
- Check licenses and data terms separately. Software licensing and the permitted use of a particular genome assembly or dataset are not necessarily the same question.
Why this is not a twelve-app list
The available official documentation establishes two options meeting the full combination of criteria: free, open source, Linux, and desktop application. It does not establish twelve current qualifying apps. Adding web-only services, proprietary software, or tools whose current Linux support and licensing are unverified would make the count look more complete while making the recommendations less reliable.
