There is no single best molecular editor for every job. For desktop 3D building and broad visualization, start with Avogadro. For quantum-chemistry orbitals and Q-Chem workflows, consider IQmol. For a Java desktop viewer or an interactive molecular view embedded in a web page, look at Jmol or JSmol. The other names on this list—ChimeraX, BKChem, Molsketch, and Ketcher—need a closer look at licensing or current project status before you rely on them.
The key distinction is what you need to do: draw a flat chemical structure, build and edit a 3D molecule, inspect a calculation, view a large biomolecule, or add a viewer to a web page. These tools do not all solve the same problem, and “free” does not always mean unrestricted commercial use.

| Jmol / JSmol | Broad molecular visualization; Jmol for desktop and JSmol for browser embedding | Java desktop application or HTML5/JavaScript browser component | GNU LGPL, according to the project |
| UCSF ChimeraX | Molecular visualization, particularly biomolecular structures | Not stated in the cited page | Free for academic, government, nonprofit, and personal use; commercial users should consult the licensing terms |
| BKChem | Potential 2D chemical drawing option | Catalog describes Python and Tk; current platform support not stated | Current license, download, and project activity not verified in primary documentation |
| Molsketch | Potential 2D chemical drawing option | Catalog describes C++ and Qt and lists Windows and Android; current support not verified | Current license and project status not verified in primary documentation |
| Ketcher | Potential browser-based chemical editor | Catalog describes a TypeScript web application; current browser and deployment support not verified | Current license, feature status, and project activity not verified in primary documentation |
For a decision grounded in current project documentation, Avogadro, IQmol, and Jmol/JSmol have the clearest evidence here. The catalog entries for BKChem, Molsketch, and Ketcher are useful leads, not enough to confirm their current downloads, licenses, or maintenance status.

Production or daily build?
UCSF describes production builds as prioritizing stability and distributing Toolshed bundles. Daily builds may include unforeseen problems. If reliability matters more than trying recent changes, prefer a production build; check UCSF’s current download and licensing pages before installing, since release channels and terms can change.
5–7. 2D and browser-based candidates: verify before adopting
BKChem, Molsketch, and Ketcher are often grouped with molecular editors, but the available descriptions here come from a third-party project catalog rather than current primary project documentation. Treat them as candidates to investigate, not verified current recommendations. Confirm each project’s official download, supported platforms, license, and recent activity before using it for a critical workflow.

What “free and open source” means for this shortlist
A zero purchase price does not establish that a tool is open source, currently maintained, available for your operating system, or cleared for commercial use. Avogadro and Jmol document open-source licenses; ChimeraX’s cited terms instead define free use by user category and direct commercial users to separate licensing information. For IQmol and the three catalog-listed 2D/web candidates, confirm the current license and terms on the project’s own site before making a deployment decision. Also distinguish an editor’s license from the license for external software it can connect to, such as Q-Chem.
