An order showing “paid” in your order system while the payment provider shows something different does not automatically mean either system is broken. An order, a payment authorization, a captured charge, fulfillment, settlement, a payout, and a bank deposit are distinct states or events. First identify which two records you are comparing; then match the relevant transaction and account for timing, adjustments, and missed or repeated updates.
Start by identifying what disagrees
“Order versus payment” can mean several different comparisons. An order record describes a purchase in the sales or order-management system. A payment transaction records an attempt or movement of funds. A payout groups amounts the provider sends onward, while a bank deposit is the entry that eventually appears in the merchant’s account. Each comparison joins different records and lifecycle stages.

- Order to transaction: Does the order have a successful authorization or capture associated with it?
- Order to payout: Which captured transactions and adjustments contributed to a payout, and when?
- Payout to bank deposit: Does the provider’s payout record correspond to a bank credit, allowing for processing time and the bank’s posting date?
Shopify’s documentation distinguishes capture from fulfillment and describes payout activity separately from an order’s gross amount. These are useful diagnostic distinctions, but the exact statuses and records vary by platform and payment provider. See Shopify’s enterprise OMS integration guidance and its Shop Cash payout reconciliation guide.
Order creation does not prove that money was captured
An order can exist before a payment is captured. Depending on the configuration, capture may happen at checkout, when an order is fulfilled, or after an explicit action by the order-management system. Shopify’s enterprise OMS documentation states that “Fulfillment and capture are independent.” In other words, shipping or marking an order fulfilled does not by itself establish that a payment was captured; likewise, a captured payment does not prove the order has been fulfilled.

Authorization and capture are also different. An authorization generally indicates that a payment was approved for processing; capture is the step that initiates collection of the authorized amount. The available Shopify guidance supports the distinction and the configurable capture approaches, but not a universal set of status labels or timing rules for every provider. Check the order’s payment configuration and the provider’s transaction record rather than inferring the state from a generic “paid” label.
One order can have several payment transactions
Do not assume that one order equals one successful charge. Shopify’s Order documentation notes that an order can have multiple transactions, including failed payment attempts. A failed first attempt followed by a successful retry can therefore leave several transaction records attached to a single order.

Inspect the transaction list and each transaction’s state. Where the records expose them, compare the order ID with the provider’s transaction or source reference, then check amount, currency, payment method, and timestamps. Include partial captures, refunds, disputes or chargebacks, and fees in the comparison. The available documentation does not establish a universal field mapping for every provider, so use the provider’s own transaction details to interpret its identifiers and statuses. See Shopify’s Order GraphQL Admin documentation.

Settlement and payout are not the same as an order payment
A captured amount does not necessarily appear as an equal, immediate bank deposit. A provider’s payout can combine transactions and reflect refunds, chargebacks, fees, or other adjustments; the payout may also be recorded separately from when a bank posts the deposit. Compare the provider’s payout record and itemization with the bank entry rather than matching a single order’s gross total directly to a deposit.

Payment methods within the same order may not settle together. Shopify documents that Shop Cash can settle separately from the card or installment portion of an order. This means an order can be correctly paid while its amounts appear in different payout activity. For that Shopify-specific example, use the Shop Cash payout reconciliation instructions.
Why system records drift apart
Capture timing and lifecycle mismatch
The order system may have created the order or recorded an authorization while capture is deferred until fulfillment or a manual action. A payment provider may show a later state because the two systems are reflecting different points in the lifecycle.

Missed, delayed, or duplicated webhook processing
Webhook-driven integrations can leave a local copy stale if an event is missed or not processed successfully. Shopify warns that apps should not rely on receiving webhook data as their only source of truth and recommends reconciliation jobs as a redundancy. Its order webhook guidance says not to reconstruct order state by replaying webhook events: use the current state in the delivery payload, and deduplicate retry deliveries using the X-Shopify-Webhook-Id. A repeated delivery is not necessarily a second payment.

Adjustments and payout grouping
Refunds, fees, disputes, chargebacks, grouped payout lines, and separate settlement by payment method can make a payout differ from the sum of order gross amounts. The discrepancy may be valid once the associated adjustments and grouping are included.
Different timestamps, currencies, or references
The order’s creation or update time, a transaction’s event time, payout time, and bank posting time may fall in different reporting windows. Check the timezone and the period covered by each report. Compare currency as well as amount; conversion is a useful diagnostic check, but the cited guidance does not establish a particular foreign-exchange cause or a universal conversion procedure. Use the provider’s records to verify any conversion or currency adjustment rather than assuming one.

- Name the two records: decide whether you are matching an order to a transaction, an order to a payout, or a payout to a bank deposit. Do not use the same expected amount or timing for all three joins.
- Align lifecycle stages: check whether the order is merely created or authorized, whether capture is deferred, and whether the provider has settled the transaction into a payout. Confirm the configured capture approach.
- Match stable identifiers: use the platform’s order ID and, where available, the provider transaction ID or source reference. For payout activity, use the payout’s itemization or references to trace the contributing transactions.
- Inspect every transaction and adjustment: review failed attempts, successful transactions, partial captures, refunds, disputes or chargebacks, fees, and any payout grouping. Compare gross transaction values with net payout values, not as if they were interchangeable.
- Compare dates and currencies: check event and update timestamps, timezone, reporting window, currency, and any provider-documented conversion. A mismatch in reporting periods can look like a missing payment even when records eventually align.
- Check webhook handling: look for failed processing, stale local records, and retries mistaken for new events. For Shopify order webhooks, deduplicate using
X-Shopify-Webhook-Idand use the current payload rather than rebuilding state by replay. - Reconcile periodically: fetch changed records since the previous run, compare them with local state, and send unmatched or inconsistent records to an exception queue for investigation. Shopify recommends reconciliation jobs to complement webhooks.
- Reconcile payouts separately: use payout details and itemization where available, and allow for grouped entries or payment methods that settle on different payouts.
What the comparison should contain
For a useful investigation, put the relevant records side by side and compare the fields that apply to that join:

Provider-specific status meanings, settlement timing, adjustment handling, and API fields differ. Shopify’s guidance and Stripe’s reconciliation material offer platform-specific examples, not a universal schema. For payment-processing reconciliation concepts, see Stripe’s payment processing best practices; use your own provider’s transaction and payout records to establish what happened in a particular case.
