For phishing resistance, a FIDO2 security key or a phishing-resistant Microsoft Authenticator passkey is stronger than a manually entered one-time code. But “Microsoft Authenticator” covers several sign-in methods, and they do not offer the same protection. The right choice depends on which Authenticator method your account supports, your organization’s policy, compatible devices, and how you will recover access if your phone or key is lost.
Which is more phishing-resistant?
A FIDO2 security key and a phishing-resistant Authenticator passkey use cryptographic sign-in tied to the site or service. That makes it harder for a fake sign-in page to capture a credential that can then be reused. A manually entered one-time password (OTP) does not have that protection: NIST explains that an OTP is not bound to the specific session, while WebAuthn—the technology used by FIDO2—can use verifier-name binding. See NIST’s Digital Identity Guidelines.

This is a comparison of how the methods work, not a head-to-head test showing that one prevents a particular percentage of account takeovers. “Authenticator” is not one uniform method: push approvals, OTP codes, passwordless phone sign-in, and passkeys need to be considered separately.

Push approvals and verification codes
Authenticator can send sign-in notifications for approval and generate verification codes. These are not equivalent to a FIDO2 sign-in’s verifier-name binding. A code that a user types into a fake site can be relayed during a phishing attempt; an approval notification is also a different mechanism from a passkey. Microsoft’s documentation describes several distinct Authenticator methods, and its Entra MFA guidance says, in the context it addresses, “Microsoft Authenticator isn’t phishing-resistant.” Read that statement in context rather than applying it to every feature in the app.

Passwordless phone sign-in and passkeys
Microsoft separately describes Authenticator passkeys for Microsoft Entra ID as phishing-resistant and device-bound: the passkey remains on the phone where it was created. Microsoft documents hardware-backed storage paths on supported platforms, including Secure Enclave on iOS and Secure Element where available—or Trusted Execution Environment fallback—on Android. These details apply to the documented Entra passkey feature; they should not be generalized to every Authenticator method or every personal Microsoft account configuration. See Microsoft’s Authenticator authentication-method documentation.
How the options compare
| Factor | Microsoft Authenticator | FIDO2 security key |
|---|---|---|
| What it can mean | Push approval, verification code, passwordless phone sign-in, or—where supported—an Authenticator passkey. Protection depends on the method. | A separate physical FIDO2 authenticator. Microsoft documents USB and NFC key types. |
| Phishing resistance | Microsoft describes Entra Authenticator passkeys as phishing-resistant. Do not extend that property to push approvals or OTP codes generally. | FIDO2/WebAuthn uses verifier-name binding in supported implementations, helping prevent credentials from being reused at an impostor site. |
| What you need at sign-in | Access to the enrolled phone and the relevant app method. | The key and a compatible USB connection or NFC reader; the key may require a PIN or fingerprint, depending on its design. |
| Account and policy | Available methods depend on account type, the precise feature, and—at work or school—organization policy. | Personal-account setup is documented by Microsoft. Work or school enrollment can require administrator enablement, an approved compatible key, and another verification method already registered. |
| Operational trade-off | Convenient for people who already carry their phone, but phone access and recovery matter. | A separate authenticator that may suit organizational requirements or user preference, but adds procurement, registration, backup, and support logistics. |

Personal Microsoft account
Microsoft Support documents adding a security key through the account’s security settings. It also documents passwordless use of Authenticator. These are separate setup paths, so confirm that the exact method you want is available for your account before relying on it. Work or school account
Your organization’s Microsoft Entra settings determine which methods you can use. Microsoft says an administrator must enable security-key registration and approve compatible keys; another verification method must already be registered. Ask your IT administrator whether FIDO2 keys and Authenticator passkeys are allowed, which models or interfaces are approved, and what recovery process applies.

How to choose and set up a safer method
- Identify the account. Check whether you are securing a personal Microsoft account or a work or school account. For the latter, confirm availability with your administrator before selecting a method.
- Name the Authenticator method. Determine whether you are enrolling push approval, OTP, passwordless phone sign-in, or an Entra device-bound passkey. Do not assume that enabling the app means you have enrolled a passkey.
- Check compatibility. For a physical key, verify that the account accepts FIDO2, the organization approves the key if applicable, and your device has the required USB connector or NFC support. Check the manufacturer’s requirements for the exact key.
- Register the method and test sign-in. Follow the account’s current Microsoft instructions or your organization’s enrollment steps. Confirm you can sign in with the new method before making it your only practical option.
- Set up recovery before you need it. Register another usable verification method and understand the account recovery route. Microsoft says two-step verification requires access to two recovery methods; organizational users should also know how to contact their help desk.
What happens if your phone or key is lost?
An Authenticator passkey depends on access to the phone holding it; a physical key depends on having the key and a compatible reader or connection. Neither should be treated as a complete recovery plan on its own. Keep another usable method registered, and make sure you know how to regain access if the primary authenticator is unavailable. Microsoft’s passwordless guidance discusses recovery methods at How to go passwordless with your Microsoft account.

Organizations should account for more than the cryptographic method: physical keys need to be purchased, distributed, registered, backed up, and supported. Microsoft’s Entra guidance recommends FIDO2 keys for highly regulated industries or users with elevated privileges, while noting equipment, training, help-desk, and recovery costs. It also identifies Authenticator passkeys as an option for those groups. This is Microsoft’s implementation guidance, not a universal ranking. See Microsoft Entra’s passkey guidance.

If your priority is phishing resistance, choose a supported FIDO2 security key or a phishing-resistant Authenticator passkey—not a manually entered OTP on the assumption that all Authenticator methods protect equally. Between the key and passkey, decide based on account support, policy, device compatibility, whether you prefer a separate physical authenticator, and how you will maintain access and recover your account.
