LICONN is a light-microscopy method designed to map neuronal connections while labeling selected molecules in the same brain tissue. In a 2025 report on mouse-brain research, sequential hydrogel chemistry enlarged tissue 16-fold, helping researchers image fine structures and trace neurons while also distinguishing molecular markers associated with different synapses.
What LICONN shows
LICONN stands for light-microscopy-based connectomics. Its goal is to combine two kinds of information: the structure of neuronal connections and molecular labels that identify selected features in the sample. The method was reported by M. R. Tavakoli and colleagues in a 2025 Nature study; the workflow described here is based on Tim Wogan’s 22 May 2025 account in Chemistry World.

The underlying problem is that a structural image may not make every synapse type easy to distinguish. The report gives inhibitory synapses as an example: they can be less conspicuous structurally than excitatory synapses. Molecular labels can help identify features associated with each type, though a marker only supports conclusions about the molecule it detects; it does not, by itself, establish a synapse’s function or physiology.
How tissue expansion makes the method possible
Conventional visible-light microscopy is limited by diffraction to roughly 200 nm at best, while the finest synaptic details discussed in the report are on the scale of tens of nanometres. Expanding tissue is intended to make small structures more accessible to light microscopy while retaining enough organization to trace neurons. The 16-fold expansion is the study’s reported result, not a guarantee for every sample or protocol.

According to the Chemistry World account, the team delivered a solution containing acrylamide monomer through mouse vascular systems alongside fixative. After removing and slicing the brains, they used sodium acrylate to form a swellable hydrogel. The tissue was heated and treated with chemicals to disrupt its mechanical cohesiveness, then underwent additional hydrogel steps. Researchers added antibody labels for selected molecules and imaged the expanded sample with light microscopy.
This is a description of the reported study, not a reproducible laboratory protocol. Exact conditions and sample-specific limitations should be taken from the paper and its supplementary methods.

How the team traced neuronal connections
The researchers manually traced neurons across multiple images and used those traces as examples to train a deep-learning system to predict neuronal connections. The report says the model made reliable independent predictions after three rounds of optimization. It does not provide a quantitative accuracy figure, so that description should not be treated as a general performance guarantee.

Electron microscopy can reveal fine structural detail, but the report contrasts it with methods that provide molecular specificity. Researchers may combine electron microscopy with fluorescence microscopy to correlate structure and molecular labels, but that approach can require specialized equipment and expertise and must bridge a resolution mismatch. LICONN’s stated aim is to bring fine structural tracing and molecular labeling into a light-microscopy workflow.

Ordinary light microscopy is more accessible, but its diffraction limit can leave the finest synaptic features unresolved. Expansion seeks to address that constraint by physically enlarging the sample. The method’s value therefore depends not only on image resolution, but also on whether preparation preserves structures densely enough to trace axons and dendrites. As neuroscientist Forrest Collman told Chemistry World, “The difference between a good dataset and a bad dataset is often driven by the histology portion of the protocol, not the imaging portion.”

- Established in the report: a method-development study in mouse brain tissue combining expansion, light microscopy, selected molecular labeling, and neuronal reconstruction.
- Not established by this report: routine clinical use, diagnostic performance in people, or reliable applicability to every tissue type.
- Potential, not settled outcome: the researchers suggest the approach may be accessible to more neuroscience laboratories and could be useful in other organs.
