How to Uninstall Plugins from a Minecraft Server Safely

A practical, dependency-aware guide to removing Minecraft server plugins from Paper, Spigot, and Bukkit-compatible servers without losing configuration or breaking startup.
Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

To uninstall a Minecraft plugin safely, stop the server completely, make a full backup, remove or quarantine the plugin’s .jar from the server’s root plugins folder, decide separately whether to keep its data folder, then restart and inspect the logs. Do not delete a plugin while the server is running: files can be written back, worlds can be left in an inconsistent state, and the next startup may fail.

The procedure below applies to Paper and the Bukkit-compatible layout used by Spigot and Bukkit-based servers. A hosting panel may use different button names, but it still exposes the same files. Vanilla Minecraft does not load this plugin type, and a server using a different mod or extension system may have different removal rules.

What you are actually removing

A plugin installation normally has two separate parts:

  • The executable JAR: the file the server loads at startup. Paper loads plugin JARs from the server directory’s plugins folder.
  • The plugin data folder: a directory inside plugins containing configuration, databases, caches, generated files, and sometimes player or economy data.

Removing the JAR disables the plugin. Removing the data folder is an additional, destructive choice. You can disable a plugin while preserving its settings, or remove both parts for a genuinely clean reset. Treat those decisions independently.

Before touching any files

Tell players and stop the server cleanly

Warn connected players, save any work, and use the server console’s normal stop command or your host’s Stop action. Wait until the process has fully exited and the panel reports that the server is offline. Do not rely on closing a terminal window, killing a Java process, or disconnecting from a remote session while the server is still running.

Paper’s troubleshooting guidance is explicit: modifying server files while the server is running can corrupt them; only a full shutdown prevents that. A clean stop also lets plugins flush configuration and database changes before you edit their files.

Make a complete backup

Archive or copy the entire server directory before removal, not just the JAR. Include all worlds, the plugins directory, server configuration, permissions, scripts, and logs. A ZIP of the server folder is a practical minimum. Store the archive outside the live server directory and, if possible, keep a second copy on another device or storage service.

Record which plugin you are removing and why. If the server behaves differently after the restart, that note and the pre-change log make troubleshooting much faster. Never overwrite your only backup with a later, already-broken copy.

Find the correct plugin JAR

On a local or self-managed server

  1. Open the directory containing the server JAR, such as the Paper or Spigot launch directory.
  2. Open the root-level plugins folder. This is the folder next to the server JAR, not a similarly named directory inside a world folder or an old backup.
  3. Identify the target JAR by its filename. Plugin filenames often include a version, for example ExamplePlugin-2.4.1.jar. The filename is not always identical to the command shown in /plugins, so confirm by opening the JAR’s metadata only after the server is stopped.

Do not remove a JAR from another server instance on the same machine. Multi-server setups commonly have separate directories for survival, creative, test, and proxy instances, each with its own plugins folder.

On a hosted server

Use the provider’s file manager or connect with SFTP, then navigate to the same server root and plugins directory. Download a backup before deleting anything if the panel does not provide an archive function. Some panels hide files until you switch to an advanced view; do not assume an empty-looking directory is the live server directory until its world and configuration files are visible.

Choose quarantine or permanent deletion

There are two safe ways to remove the executable. Quarantine is preferable when you are diagnosing a crash or are unsure whether another plugin needs it.

Method What you do Best use Rollback
Move the JAR out of plugins Place it in a backup folder outside the server’s plugin directory. Testing, troubleshooting, or uncertain removal. Move the same file back.
Rename the extension Change PluginName.jar to a non-JAR name such as PluginName.jar-disabled. Quick isolation when your panel supports renaming. Rename it back to end in .jar.
Delete the JAR Remove the file after confirming your backup is usable. Permanent removal of the executable. Restore the JAR from the backup or reinstall the exact version.

The server only loads files recognized as plugin JARs in plugins. A renamed file ending in .jar-disabled is therefore ignored while remaining available for recovery. Keep quarantined files outside the live directory and label them with the plugin name and version.

Move or rename a plugin on a command line

Run these commands only after the server has stopped and after creating your backup. Replace the filename with the exact JAR name.

# Linux or macOS: create a quarantine folder and move the JAR
mkdir -p plugins-disabled
mv plugins/ExamplePlugin-2.4.1.jar plugins-disabled/

# Alternative: disable it in place by changing its extension
mv plugins/ExamplePlugin-2.4.1.jar plugins/ExamplePlugin-2.4.1.jar-disabled

On Windows, use File Explorer’s Rename or Cut/Paste actions, or PowerShell:

New-Item -ItemType Directory -Force plugins-disabled
Move-Item "pluginsExamplePlugin-2.4.1.jar" "plugins-disabled"
# Or disable in place
Rename-Item "pluginsExamplePlugin-2.4.1.jar" "ExamplePlugin-2.4.1.jar-disabled"

Do not run a broad command that removes every JAR unless you intentionally want to disable every plugin and have a tested backup.

Decide what to do with the plugin’s data

Keep the data folder when reinstalling is possible

Leave the plugin’s directory in plugins when you may reinstall it, want to preserve settings, or need its logs and database for investigation. Keeping data does not make the plugin run without its JAR. It simply preserves the files for a future installation.

  • Play with up to four friends or brave the dungeons alone. Battle new-and-nasty mobs across action-packed, wildly varied levels, in a quest to defeat the evil Arch-Illager!

Configuration files should be stored in the plugin’s data folder within plugins, although individual plugins may create additional files elsewhere. Read the plugin’s own documentation before deleting anything outside its named folder.

Archive data before a clean reset

If you want to reinstall with factory settings, stop the server and move the data folder to an archive location rather than deleting it immediately. Include database files, YAML or JSON configuration, language files, and plugin-created subdirectories. Start with the folder renamed, for example ExamplePlugin-data-old, so you can restore it if a needed setting or record was overlooked.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Delete data only when loss is intentional

Deleting the folder can erase plugin-specific state such as claims, homes, kits, player statistics, generated menus, permission assignments, or economy records. The exact contents vary by plugin and are not recoverable unless they exist in your backup. Removing the JAR alone is the reversible option; removing both JAR and data is a clean reset.

Check dependencies before restarting

Some plugins provide libraries or services used by others. Paper specifically calls out ProtocolLib, Vault providers, and permission plugins as examples of components that may be required by multiple plugins. Removing one can leave several apparently unrelated plugins unable to load.

Questions to answer

  • Does another plugin list the target as a required dependency rather than a soft or optional dependency?
  • Is it a permissions, economy, protocol, chat, library, or API plugin that other features commonly use?
  • Does the plugin’s documentation identify integrations, hooks, or provider relationships?
  • Are you removing a provider while leaving a consumer configured to use it?

If the target is a shared dependency, plan a coordinated removal. Quarantine the dependency first, restart, and use the log to identify every plugin that fails. You may need to remove or reconfigure those dependents as well. Do not delete a replacement dependency until you know which plugins have migrated.

Restart and verify the result

  1. Confirm the target JAR is no longer in the live plugins folder. A disabled copy ending in .jar-disabled is acceptable; a second active copy with another filename is not.
  2. Start the server through the normal launch command or hosting-panel Start action.
  3. Wait for the server to finish startup instead of connecting while it is still loading.
  4. Open logs/latest.log and search for the removed plugin’s name, Could not load, Unknown dependency, Missing required plugin, or stack traces.
  5. From the console, run plugins; in game, run /plugins if you have permission. The removed plugin should not be listed as enabled.
  6. Test the important functions that remain: joining, permissions, chat, teleportation, protection, economy, and any commands supplied by dependent plugins.

A clean startup does not prove that every feature is intact. Some failures occur only when a player invokes a command or when a scheduled task runs, so watch the console during normal activity and test the areas affected by the removed plugin.

If the server will not start

Read the first relevant error

Look in logs/latest.log for the earliest plugin-loading error, not only the final shutdown message. A missing dependency, incompatible API version, duplicate plugin, malformed configuration, or a plugin that still references removed data can each produce a different recovery path.

Restore the executable first

  1. Stop the server again and wait for a full shutdown.
  2. Move the quarantined JAR back into the root plugins folder, or restore it from the backup.
  3. If you also moved or deleted the data folder, restore that folder before testing again.
  4. Start the server and confirm that the pre-removal state returns.

Restoring one change at a time identifies whether the failure came from the JAR, its data, or a dependency. Do not repeatedly restart a failing server while making additional edits; each run can add new log noise and complicate recovery.

Use isolation to identify a bad plugin

When the goal is diagnosing crashes rather than uninstalling a known plugin, do not delete everything at once. Create a quarantine directory outside plugins, then move only the suspected JARs. Paper recommends splitting plugins into groups and testing iteratively while keeping dependent plugins together.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Binary-style testing

  1. Stop the server and back it up.
  2. Move half of the nonessential plugin JARs out of plugins.
  3. Restart and observe the log and in-game behavior.
  4. If the problem remains, the cause is probably in the half still enabled; if it disappears, it is probably in the quarantined half.
  5. Stop the server, divide the suspect group again, and repeat until you identify the plugin or dependency relationship.

Keep core permissions, protocol, and library plugins with the features that depend on them during each test. Otherwise, you can create missing-dependency errors that obscure the original fault.

Paper, Spigot, Bukkit, and vanilla differences

Paper

Paper uses the root plugins directory and reads plugin JARs during startup. Its troubleshooting guidance supports full shutdowns, full-directory backups, JAR quarantine, dependency checks, log review, and iterative isolation.

Spigot and Bukkit-compatible servers

The folder-and-restart workflow is the same when the server uses the Bukkit plugin format: stop fully, back up, remove or quarantine the JAR, decide what to do with its data, then restart and verify. Panel labels and log presentation can differ.

Vanilla or a different extension system

A vanilla server does not load Bukkit or Paper plugins, so there is no plugin JAR to uninstall using this method. Fabric, Forge, proxy software, and other systems have their own mod or extension directories and dependency rules. Confirm the server software shown by the startup command or panel before changing files.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Hosted-panel and SFTP checklist

  • Use the panel’s Stop control and wait for an offline or stopped status.
  • Use the built-in backup feature, or download the complete server directory through the file manager or SFTP.
  • Open the live server root, then plugins; do not edit a template, backup, or staging instance.
  • Use Rename, Move, or Delete on the exact JAR.
  • Keep the data folder unless you intentionally want a reset.
  • Start the server and inspect the panel console plus logs/latest.log.
  • Use the panel’s file history or your downloaded archive to restore the JAR if startup fails.

SFTP performs the same file operation as a local file manager; the difference is only how you authenticate and where the provider exposes backups. Never edit files through two sessions at once, because a panel restart or automated sync can overwrite your change.

Common mistakes and their fixes

Mistake Symptom Fix
Deleting while the server is running The file reappears, settings are overwritten, or startup/world errors occur. Stop completely, restore the backup if needed, then edit offline.
Removing only a similarly named folder The plugin still loads after restart. Find the active JAR in the root plugins directory and verify the server instance.
Deleting data automatically A reinstall loses settings or player records. Restore or archive the data folder; remove it only for a deliberate clean reset.
Removing a shared dependency Several unrelated plugins show missing-dependency errors. Restore the dependency, identify consumers, and remove or reconfigure them together.
Leaving two copies of a plugin Duplicate-plugin or unpredictable loading errors appear. Keep only one active JAR in plugins; quarantine old versions elsewhere.
Skipping log review The server starts but commands or features fail later. Read logs/latest.log and test dependent features after startup.

Short decision guide

  • You are certain the plugin is standalone and permanently unwanted: back up, stop, delete its JAR, keep or archive data according to your retention needs, then restart and verify.
  • You might reinstall it: move the JAR out of plugins and keep the data folder.
  • You are investigating a crash: quarantine the JAR or rename it to .jar-disabled; do not delete its data yet.
  • It is a library, permissions, protocol, or economy component: check dependents first and test with a coordinated plan.
  • The restart fails: stop, restore the JAR and any moved data from the backup, then investigate the earliest log error.

Frequently Asked Questions

Can I uninstall a plugin by deleting only its JAR?

Yes. Removing or quarantining the JAR disables the plugin while leaving its data folder intact. That is usually the safest reversible first step; deleting the data is a separate choice.

Where is the plugin folder on a Paper server?

It is the root-level plugins directory in the server directory, alongside the server JAR and world folders. On a host, reach it through the file panel or SFTP.

Will removing a plugin delete its player data?

Removing only the JAR normally leaves the plugin data folder. Deleting that folder can erase plugin-specific settings and records, so archive it first unless a clean reset is intentional.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

How do I disable a plugin without deleting it?

Move its JAR outside plugins, or rename the extension from .jar to something such as .jar-disabled while the server is stopped.

What should I do if other plugins stop working?

Check logs/latest.log for missing-dependency errors. Restore the removed JAR from quarantine or backup, then determine which dependent plugins need it before attempting a coordinated removal.

Does this work on a vanilla Minecraft server?

No. Vanilla does not load Bukkit or Paper plugins. Confirm your server software first; other mod or extension systems use different directories and removal procedures.
