Docker’s official samples include an NGINX/Flask/MongoDB arrangement because each service has a distinct job. The public request path is:
- A browser connects to the VPS on HTTPS.
- NGINX terminates TLS, applies HTTP-to-HTTPS policy, and forwards the request over the private Compose network.
- Gunicorn serves the Flask WSGI application inside the
webcontainer. - Flask connects to MongoDB by the Compose service name, such as
mongo, on the internal network.
Only NGINX publishes ports to the host. Flask is reachable internally on port 8000, while MongoDB is not published at all. Flask’s documentation is explicit: "Do not use the development server when deploying to production." The development server and debugger are for local work, not internet-facing traffic.

What each service does
| Service | Purpose | Network exposure | Persistent storage |
|---|---|---|---|
web |
Flask application running under Gunicorn | Internal port 8000, exposed only to Compose services | Usually none; application code is in the image |
mongo |
MongoDB database | Internal database port 27017 | Named volume mounted at /data/db |
nginx |
Reverse proxy and TLS edge | Publishes host ports 80 and 443 | Certificate storage if certificates are managed on the host or in a volume |
What you need before deploying
- A VPS with a supported Linux distribution, a public IP address, and enough disk space for the operating system, images, logs, MongoDB data, and backups.
- A DNS name whose A or AAAA record points to the VPS. Use the final hostname when requesting TLS certificates.
- A non-root deployment account with administrative elevation. Use root only for initial system administration.
- Docker Engine and the Docker Compose plugin installed from the vendor-supported repositories for your distribution.
- A plan for secrets: an environment file with restrictive permissions is the minimum; a host or cloud secret manager is preferable.
- A backup destination separate from the MongoDB volume and, ideally, separate from the VPS.
There is no universal VPS size or price that can be asserted for this stack. Capacity depends on request volume, document size, indexes, logs, and backup retention. Start with a small instance only when you can monitor memory, CPU, disk, and database growth and increase capacity before those resources are exhausted.
Prepare and lock down the VPS
Create the deployment account
Create a named account, install its SSH public key, and grant only the administrative elevation needed to install Docker and maintain the service. Disable password authentication and direct root SSH access after confirming that key-based login works in a second session. Keep the SSH port reachable, but do not expose MongoDB or Gunicorn publicly.
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
Install updates and Docker
Update the operating system before installing Docker Engine and the Compose plugin. The exact package commands differ between distributions; follow the Docker instructions for the distribution and release you selected. Verify both components as the deployment account:
docker version
docker compose version
Run Docker commands without root only after adding the deployment account to the Docker group, and understand that membership grants root-equivalent control of the host. If that risk is unacceptable, use an administrative wrapper instead.
Set DNS and firewall policy
Point your hostname at the VPS and wait for DNS to resolve before issuing a certificate. At the host or provider firewall, allow SSH and the web ports required by your proxy. Do not allow inbound 27017 or 8000. The Compose network keeps those services private even if an application mistake occurs, while the firewall provides a second boundary.

Containerize Flask for production
Build a small image from a pinned Python base image and install pinned application dependencies. A production image should contain the application and its dependencies, not source-code bind mounts intended for development.
Free tools Windows power users keep installed
One-click scans. No signup required.
Example Dockerfile
FROM python:<pinned-version>-slim
WORKDIR /app
ENV PYTHONDONTWRITEBYTECODE=1
PYTHONUNBUFFERED=1
COPY requirements.txt .
RUN pip install --no-cache-dir -r requirements.txt
COPY . .
EXPOSE 8000
CMD ['gunicorn', '--bind', '0.0.0.0:8000', 'app:app']
Replace the module and application object in the final command with your project’s actual WSGI entry point. If your project uses an application factory, use Gunicorn’s factory syntax instead. Pin the Python base and every dependency, rebuild when security updates are released, and keep a .dockerignore file that excludes virtual environments, local caches, test artifacts, and your secrets file.
Make Flask proxy-aware
Because Flask is behind NGINX, configure trusted proxy headers using the framework’s proxy middleware with the correct number of trusted hops. This lets Flask construct secure URLs and client addresses correctly without blindly trusting headers from direct internet clients. Limit accepted hosts, configure a production secret key through the environment, and keep debug mode disabled.
Connect Flask to MongoDB by service name
Containers on the default Compose network resolve one another through service names. From Flask, the hostname is mongo, not localhost. Inside the web container, localhost refers to the web container itself.
Read the URI at runtime
import os
from pymongo import MongoClient
mongo_uri = os.environ['MONGO_URI']
client = MongoClient(mongo_uri, serverSelectionTimeoutMS=5000)
database = client[os.environ['MONGO_DATABASE']]
Inject MONGO_URI and the database name at runtime. Do not copy credentials into the Dockerfile, source repository, image layers, or a command that will be retained in shell history. A URI for a Compose-hosted database uses the service name, for example mongodb://user:password@mongo:27017/appdb?authSource=admin; substitute credentials through your secret mechanism rather than committing that literal string.

Handle startup ordering correctly
depends_on controls startup order, not database readiness. MongoDB may still be initializing when Gunicorn starts. Add a MongoDB health check and make the application retry its initial connection with bounded backoff, or otherwise delay application readiness until a ping succeeds. A health endpoint should report whether the process is alive and, separately, whether its required dependencies are usable.
Define the Compose application
The following manifest shows the intended structure. It is an architectural starting point, not a complete production policy: pin image versions, add health checks, choose a secret mechanism, configure TLS, and adapt the commands to your application.
services:
web:
build: .
env_file: .env
expose:
- '8000'
depends_on:

ports:
- '80:80'
- '443:443'
depends_on:
- web
restart: unless-stopped
volumes:
mongo-data:
The web service uses expose, so port 8000 is available to other Compose services without being published on the VPS. The proxy is the only service with host port mappings. The named volume keeps MongoDB’s files outside the container’s writable layer.
Use a production override
Keep development and production settings separate. In production, remove source-code bind mounts, set production environment variables, add restart policies, restrict published ports, and include operational services such as health checks and log handling. Docker’s Compose guidance specifically recommends these changes when moving from a development stack to a server.
Manage credentials and configuration
Create a production-only .env file outside version control, restrict its permissions to the deployment account, and provide values such as:

MONGO_ROOT_USER=replace-with-a-long-random-value
MONGO_ROOT_PASSWORD=replace-with-a-long-random-value
MONGO_URI=mongodb://app-user:replace-at-runtime@mongo:27017/appdb?authSource=admin
MONGO_DATABASE=appdb
FLASK_SECRET_KEY=replace-with-a-long-random-value
MongoDB’s Flask tutorial demonstrates passing a connection string through an environment variable. Follow the same principle for every secret. Prefer a dedicated application database user with only the permissions the application needs; reserve the root account for administration and backup tasks. If your host supports Docker secrets or an external secret manager, use it instead of a plain environment file.
Rotate credentials deliberately: create the replacement credential, deploy it, verify connections, then revoke the old one. Never print the URI in application logs or expose it through a diagnostic endpoint.
Persist MongoDB data and back it up
Container writable layers are not reliable deployment storage. Docker’s Compose quickstart warns that you cannot rely on data written only there when containers are regularly replaced. Mount a named volume or a carefully managed host path at /data/db, and do not remove that volume during routine cleanup.
Design the backup plan
- Take logical or filesystem-consistent backups on a schedule suited to your recovery-point objective.
- Copy backups away from the VPS and encrypt them at rest.
- Retain multiple restore points rather than overwriting one archive.
- Record the MongoDB image version and backup procedure with each backup set.
- Test a restore into an isolated MongoDB instance. A backup that has never been restored is an assumption, not a recovery plan.
A logical backup can be run through the container with MongoDB’s dump tools, writing the archive to storage outside the database volume. Keep credentials out of shell history and process listings where possible. Before upgrades, verify that you have a recent backup and enough free disk space for both the operation and the archive.
Protect the volume
Do not run broad cleanup commands that prune volumes. Confirm the volume name with docker volume ls and inspect mounts before replacing a service. If you use a host path instead of a named volume, set ownership and permissions explicitly and ensure the path is included in your backup and monitoring policies.
Best Value
Put NGINX in front and enable HTTPS
Flask’s deployment guidance describes the reverse proxy as the internet-facing HTTP server that forwards requests to the WSGI server. NGINX, Caddy, or a cloud load balancer can fill that role. Configure the proxy for the public hostname, TLS certificates, HTTP-to-HTTPS redirection, forwarded headers, request-size limits appropriate to your application, and timeouts that match your workload.

proxy_set_header X-Forwarded-For $proxy_add_x_forwarded_for;
proxy_set_header X-Forwarded-Proto $scheme;
}
}
Use your real hostname and add a separate TLS server block for port 443 with certificate and private-key paths managed by your certificate process. Redirect port 80 to HTTPS after certificate issuance. Keep private keys readable only by the proxy process and back up certificate configuration according to your renewal method.
Choose the edge that fits your operation
NGINX offers broad configuration control but requires you to manage certificates and renewal. Caddy automates much of certificate issuance and renewal, reducing setup work. A cloud load balancer can add provider-managed TLS, observability, and failover, but introduces a separate service and recurring charge. Whichever you choose, the security boundary is the same: only the edge is public; Gunicorn and MongoDB remain on private networks.
Deploy the stack and verify it
- Copy the application, Dockerfile, Compose files, proxy configuration, and production environment file to the deployment directory. Confirm that secrets are excluded from version control.
- Validate the Compose model and rendered environment before starting. Resolve missing variables and invalid mounts first.
- Build the application image and start the stack in detached mode:
docker compose build docker compose up -d - Inspect service state and recent logs:
docker compose ps docker compose logs --tail=100 web docker compose logs --tail=100 mongo docker compose logs --tail=100 nginx - Check the health endpoint through the public hostname over HTTPS. Confirm that Flask can read and write a test document, then remove the test data.
- Verify that MongoDB is not published on the host, that the certificate is valid, and that HTTP redirects to HTTPS.
Use logs to distinguish an application error from a proxy error. A 502 from NGINX usually means the proxy cannot reach Gunicorn, while a successful proxy connection followed by an application status code points to Flask or MongoDB logic.
Update the application without deleting the database
For an application-only change, rebuild the web image and recreate only that service. Docker documents this update pattern:
Do these 3 things before closing this tab:
1Clear out junk files and repair common Windows errors2Fix the driver behind crashes, sound loss and screen glitches3Repair Windows errors before they cause bigger problemsdocker compose build web
docker compose up --no-deps -d web
Do not remove the MongoDB volume as part of an update. When changing MongoDB versions, read the image’s upgrade guidance, take and verify a backup, check compatibility, and schedule downtime or a controlled migration if required. Keep the previous application image available until the new container passes health checks.
Operate the VPS as a production system
- Monitor disk usage, memory, CPU, container restarts, MongoDB health, and backup completion.
- Patch the host, Docker Engine, base images, Gunicorn, NGINX, and Python dependencies on a defined schedule.
- Set log rotation so application and proxy logs cannot fill the disk.
- Use restart policies for automatic recovery, but investigate repeated restarts instead of treating them as a fix.
- Restrict administrative access, review SSH keys, and keep the firewall policy minimal.
- Rotate credentials and TLS keys through a documented process.
- Document restore steps and rehearse them on an isolated system.
Troubleshoot common failures
Flask cannot connect to MongoDB
- Check that the URI hostname is
mongo, notlocalhostor the VPS public address. - Inspect MongoDB logs for initialization or authentication errors.
- Confirm that the database credentials in the running container match the credentials used in the URI.
- Allow for startup readiness; add retries or a health check if the failure happens only immediately after deployment.
NGINX returns 502 Bad Gateway
- Run
docker compose psand confirm thatwebis running. - Read the web logs for import errors, missing environment variables, or Gunicorn worker crashes.
- Confirm that Gunicorn binds to
0.0.0.0:8000and that NGINX useshttp://web:8000. - Check that the proxy and web services share the Compose network.
HTTPS or redirects loop
- Verify that the TLS server block forwards
X-Forwarded-Protoand that Flask trusts the configured proxy hop. - Check that the certificate hostname matches the public DNS name.
- Ensure the proxy, rather than Flask, is responsible for the external HTTP-to-HTTPS redirect.
Data appears to vanish after redeployment
- Inspect the MongoDB mount with
docker inspectand verify that it points to the intended named volume or host path. - Check whether a cleanup command removed the volume.
- Restore the newest independent backup before attempting further changes.
Self-hosted MongoDB or a managed service?
A MongoDB container keeps the entire stack on one VPS and gives you direct control over versions, networking, and storage. You also own patching, disk expansion, monitoring, replica strategy, backup jobs, restore testing, and failure recovery. This is practical when you are comfortable operating stateful services and have a tested backup plan.
A managed MongoDB service shifts much of that operational work to the provider. Evaluate it against the same questions before choosing: who performs backups and restores, where data is located, what network path and latency the VPS will use, how scaling works, what security controls are available, and what recurring cost applies. A managed database can reduce maintenance, but it does not remove the need to configure credentials, least-privilege access, encryption, monitoring, and application-level backup verification.
Quick Recap
Deployment checklist
- Flask runs under Gunicorn or another production WSGI server;
flask runand the debugger are disabled. - NGINX, Caddy, or a cloud load balancer is the only public application entry point.
- MongoDB is reachable by the Compose service name and is not published to the internet.
- Credentials, the MongoDB URI, and Flask’s secret key are injected at runtime.
- MongoDB’s
/data/dbdirectory is on a persistent volume. - Backups are stored independently and have been restored successfully in a test.
- Production Compose settings remove development bind mounts and include restart behavior.
- HTTPS, forwarded headers, firewall rules, patching, monitoring, and log rotation are configured.
