A reproducible AI-assisted microscopy workflow preserves the original images and acquisition context, records every processing step and model version, validates outputs on representative held-out data, and keeps each result traceable to its inputs. The practical goal is not simply to rerun a script: another researcher should be able to identify what was analyzed, how the model was configured, what changed the images, and how the conclusions were checked.
What should a reproducible microscopy workflow preserve?
Keep the source images unchanged, alongside the information needed to interpret them. The OME format ecosystem emphasizes structured metadata and interoperability; the exact metadata checklist depends on the instrument, assay, and institution. At minimum, make a manifest that links every image to a stable sample identifier and records available acquisition context.

- Image identity: source filename or stable identifier, sample identifier, condition, and acquisition or field identifier.
- Image structure: axes and dimensions, pixel or voxel spacing, channels, and any labels or annotations.
- Acquisition context: microscope and acquisition settings where available, plus calibration details relevant to measurements.
- Image history: any acquisition-side or prior preprocessing already applied, with the responsible tool and settings if known.
Keep technical metadata separate from sensitive or identifying sample information where local policy requires it. Do not treat a converted or preprocessed image as the sole source: retain the instrument output or another lossless original so later users can distinguish acquired data from derived data.
Which image format and data-management tools should you choose?
Choose based on dataset size, access pattern, metadata requirements, and compatibility with the exact software versions in the workflow. OME-Zarr is intended for cloud-friendly, multidimensional bioimaging data; it is not a universal replacement for established formats. The 2021 Nature Methods paper by Moore and colleagues described Zarr as a complement to formats such as OME-TIFF and HDF5, writing: “We propose that complementing established open formats such as OME-TIFF and HDF5 with a next-generation file format such as Zarr will satisfy the majority of use cases in bioimaging.”

| Option | Role in a workflow | What to verify |
|---|---|---|
| OME-Zarr / OME-NGFF | OME metadata model combined with Zarr storage; designed for cloud-friendly, multidimensional bioimaging data and access at scale. | Check the NGFF version and reader/writer support in every tool. The official NGFF page reports version 0.4 released September 29, 2026, and cautions that editor’s-draft data may not be supported. |
| OME-TIFF and other established formats | Established options in the OME format ecosystem; OME-NGFF was proposed as a complement, not a universal replacement. | Confirm that the chosen applications preserve the dimensions, channels, labels, and metadata your analysis needs. |
| Bio-Formats | OME read/write tool with a standardized interface used by open analysis platforms such as ImageJ and CellProfiler, OMERO, and commercial programs such as MATLAB. | Check support for the specific instrument output and the actual Bio-Formats version in use; test representative files after conversion. |
| OMERO | OME client-server software for managing, visualizing, and analyzing images and associated metadata. | Confirm local installation, access controls, storage, and institutional governance requirements. |
For a conversion, retain the source files and record the converter, its version, settings, and validation checks. Open representative converted files in the actual reader, viewer, and analysis software versions planned for use; where practical, check a round trip for lost dimensions or metadata. OME’s 2021 paper also argues that shared metadata across formats supports findable, accessible, interoperable, and reusable data. That is the authors’ rationale, not a guarantee that any particular conversion preserves every field.
How do you build the workflow so someone else can rerun it?
-
Define the analysis question and unit of analysis
State what the model must detect, segment, classify, track, or measure, and identify the biological sample or acquisition that counts as the independent unit. Write down inclusion and exclusion rules before comparing outcomes across experimental groups. Specify which conclusions the outputs are intended to support.
-
Inventory the inputs
Make the image manifest and preserve the original files as described above. Check that sample and condition identifiers connect images to the experimental design without exposing sensitive data unnecessarily. Record missing or uncertain acquisition fields rather than silently filling them in.

-
Document conversion and image preparation
For each transformation, record its order, tool and version, parameters, and the input and output identifiers. Keep preprocessing settings in a machine-readable configuration as well as any explanatory notes. This lets a rerunner distinguish, for example, an image rescaled for inference from the original image used for measurement.
-
Freeze the computational environment
Record the operating system or container, package and plugin versions, model framework and version, and hardware when it can materially affect execution. Pin dependencies with a lockfile or preserve a container where feasible. Identify the model by a stable release or identifier, or retain the weights used; a model name alone may not identify the actual model state.
-
Version the procedure and give each run a record
Keep scripts, notebooks, workflow definitions, and configuration under version control. Assign each run a unique record that captures the input set, code revision, model identifier or weights, parameters, execution date, and output location. Record random seeds where applicable. Write derived outputs to a new run-specific destination instead of overwriting source images or earlier results.

Validate the AI output before interpreting biology
Set aside representative evaluation data and avoid splitting correlated fields from the same specimen across training and validation in a way that makes generalization appear stronger than it is. Inspect overlays and failure cases across relevant acquisition conditions, cell types, signal levels, and experimental groups. Choose task-appropriate measurements and selection criteria with domain collaborators; there is no universal microscopy metric or cutoff established here.

Preserve outputs and provenance
Keep predictions, corrected annotations, quality-control decisions, measurement tables, and summary code connected to the source images and run record. Include data dictionaries, format and version details, model identification, workflow files, and limitations when sharing. Repository choice and retention depend on institutional storage, privacy, consent, access, and data-governance rules.
What should a run manifest contain?
A useful manifest is an index, not a substitute for the workflow itself. It can be a table or machine-readable file with one row per input image or sample and a separate run record for each execution. Choose stable identifiers so files remain linkable if their storage paths change.

- Model record: task, model name and immutable release or weights identifier, framework version, preprocessing, and postprocessing.
- Execution record: code revision, environment or container, relevant hardware, random seed where applicable, date, and run-specific output location.
- Evaluation record: held-out data identifiers, annotations or reference labels, chosen task-specific measures, review decisions, and known failure modes.
- Derived-data links: paths or identifiers for predictions, corrected annotations, measurements, and summary outputs tied back to their source images.
These fields are practical recommendations for making runs inspectable; OME does not define a canonical manifest for AI microscopy analysis. A rerun should be able to follow the recorded sequence and identify any changes, rather than relying on undocumented notebook state or a model file whose provenance is unclear.
How can you decide whether the workflow is reproducible enough?
Before sharing results or relying on them for biological interpretation, check the workflow from the perspective of a colleague who did not build it:
Do these 3 things before closing this tab:
1Scan for outdated or missing drivers - takes under a minute2Repair Windows errors before they cause bigger problems3Fix the driver behind crashes, sound loss and screen glitches- Can they identify the original image set and its sample context without guessing?
- Can they confirm dimensions, channels, pixel scale, and metadata survived conversion?
- Can they reconstruct the software environment, model state, ordered processing, and parameters?
- Can they trace each reported measurement back through model output and postprocessing to its input?
- Can they inspect evaluation images, selection criteria, and examples of failure?
- Can they access the required files under the applicable repository and governance rules?
Compatibility must be checked at the implementation level, not inferred from a format label. For OME-NGFF in particular, the official page’s September 29, 2026 release information and warning about editor’s-draft support make version checking important: confirm that the stable specification and the software implementations you plan to use agree. This workflow is a reproducibility guide, not assay-specific validation; biological interpretation still depends on appropriate domain judgment and local data policy.
