How to Secure Autonomous AI Agents Against Prompt Injection and Data Leaks

Secure autonomous AI agents with controls enforced outside the model: least-privilege access, action screening, explicit approval, protected memory and outputs, adversarial tests, and monitoring.

Secure an autonomous AI agent by treating it as a connected system, not as a model that can reliably police itself. Enforce access in application code and the services the agent calls; treat user and retrieved content as untrusted; require approval for consequential actions; protect data throughout prompts, memory, tools, logs, and responses; and test and monitor the complete workflow.

Understand how prompt injection can become a data leak

Prompt injection can be direct: a user gives the agent a malicious instruction. It can also be indirect: an instruction is hidden in a webpage, file, or other content the agent reads. The risk arises because the model processes instructions and external data in the same context and cannot be relied on to distinguish them securely. Formatting or delimiters can clarify boundaries, but they are not a hard security boundary.

In a connected agent, a manipulated response may lead to a tool request against a backend service or disclosure through a tool call or final answer. System-prompt leakage is related, but hiding the prompt does not establish access control. OWASP’s LLM01:2025 Prompt Injection guidance describes the vulnerability as inherent to the nature of generative AI; its LLM07:2025 System Prompt Leakage guidance says a system prompt should not be treated as secret or used as a security control.

Build the security boundary outside the model

Model instructions can ask an agent to refuse unsafe requests or treat retrieved text as untrusted. Those instructions are useful behavioral guidance, not enforcement. Deterministic application logic, tool execution components, and data services must decide what the agent is actually permitted to do.

Control layer What it should enforce
Model instructions Explain task boundaries, identify untrusted content, and ask for approval when required; do not rely on these instructions to authorize access.
Application and policy logic Check the user’s identity, request, resource scope, action, and approval state before allowing a proposed tool call.
Tool and data services Enforce authorization at the point of access, using narrowly scoped credentials and permissions.
Operations and monitoring Limit activity, record useful action metadata, detect anomalies, and support investigation.

OWASP’s AI Agent Security Cheat Sheet summarizes the division of responsibility: “The agent can propose an action, but a policy service or execution component should independently validate scope, privilege, and approval state before execution.”

1. Map trust boundaries and sensitive data

Before deployment, inventory every place the agent can receive, retrieve, store, send, or expose information. Include user inputs, documents, APIs, tools, persistent memory, logs, and final responses. Classify sensitive data and specify which user identities and requests are allowed to access each resource.

  • Mark external or user-provided content as potentially adversarial, even when it comes from a normally useful source.
  • Trace how data moves between retrieval, model context, tool arguments, memory, logs, and outputs.
  • Identify which components perform authorization and where a denied request must stop.

2. Give the agent only task-specific permissions

Use least privilege for both tools and data. If a task only needs to read, do not grant write access. Scope credentials to the required resources and users, and separate agents or roles that have different access needs.

  • POWERFUL SECURITY KEY: The YubiKey 5C NFC is the most versatile physical passkey, protecting your digital life from phishing attacks. It ensures only you can access your accounts
  • WORKS WITH 1000+ ACCOUNTS: Compatible with popular accounts like Google, Microsoft, and Apple. A single YubiKey 5C NFC secures 100+ of your favorite accounts, including email, password managers, and more
  • FAST & CONVENIENT LOGIN: Plug in your YubiKey 5C NFC via USB and tap it, or tap it against your phone (NFC), to authenticate. No batteries, no internet connection, and no extra fees required
  • MOST SECURE PASSKEY: Supports FIDO2/WebAuthn, FIDO U2F, Yubico OTP, OATH-TOTP/HOTP, Smart card (PIV), and OpenPGP. That means it’s versatile, working almost anywhere you need it
  • PRIMARY & SPARE KEYS: Just like having a spare house key, we recommend buying two YubiKeys - one for daily use and one as a spare. That way you’ll never get locked out of your accounts

Validate every proposed tool call and parameter against application policy, the authenticated identity, and the current session. Enforce authorization at the data source or execution layer on every access, not just when the agent starts and not only in its prompt. This limits the damage an injected instruction can cause even if it changes the model’s proposed action.

3. Keep untrusted content separate and screen actions

Label retrieved pages, files, and tool output as untrusted in the agent’s context, and preserve those boundaries as content is passed between components. Input validation or sanitization may reduce risk, but neither it nor prompt delimiters reliably prevents prompt injection.

Before executing a proposed action, compare it with the original user task, the caller’s current permissions, and any required approval. Reject requests that expand the task’s scope or expose data without authorization. Validate tool parameters in code rather than assuming the model has interpreted the request safely.

  • POWERFUL SECURITY KEY: The YubiKey 5 NFC is the most versatile physical passkey, protecting your digital life from phishing attacks. It ensures only you can access your accounts
  • WORKS WITH 1000+ ACCOUNTS: Compatible with popular accounts like Google, Microsoft, and Apple. A single YubiKey 5 NFC secures 100+ of your favorite accounts, including email, password managers, and more

  • PRIMARY & SPARE KEYS: Just like having a spare house key, we recommend buying two YubiKeys - one for daily use and one as a spare. That way you’ll never get locked out of your accounts

4. Gate consequential actions on explicit approval

Require a user or operator to approve high-impact or irreversible actions, such as sending or deleting information or changing important system state. Set the threshold according to the action’s impact and reversibility.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Keep approval state in deterministic application logic. The agent must not be able to create its own approval, treat an instruction found in a webpage as approval, or bypass the gate by changing how it describes an action. The execution component should verify approval immediately before carrying out the action.

5. Protect data in prompts, memory, tools, logs, and outputs

Do not put credentials, connection strings, or other secrets in system prompts. Apply normal access controls to connectors and memory stores, and scope access to the appropriate user and request. Isolate persistent memory across users and sessions, set retention and size limits, and inspect proposed memory writes rather than automatically retaining everything the agent encounters.

Check tool arguments and final responses for sensitive values or unauthorized disclosure. Apply appropriate encryption and redaction to stored information, and keep credentials and sensitive personal information out of plain-text logs. Logging should support investigation without becoming another place where exposed data accumulates.

6. Test, observe, and constrain the agent

Maintain repeatable abuse-case tests covering the ways the system can fail. Run them before deployment and after material changes to prompts, tools, memory, retrieval, policies, or providers.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Prompt override attempts in direct user input and retrieved content.
  • Unauthorized tool use and privilege escalation.
  • Memory poisoning or cross-user memory exposure.
  • Attempts to disclose sensitive context through tool arguments or final responses.

Record structured action and access metadata, alert on anomalous behavior, and set operational limits on tool calls, retries, chain depth, execution time, and cost. These controls help contain runaway or attacker-triggered activity; they do not replace authorization checks.

Review the whole design, not just the prompt filter

When evaluating an agent implementation, check whether authorization is enforced at every data and tool access; whether permissions are granular and identities isolated; whether proposed actions are checked against user intent and approval state; whether memory, outputs, and logs are covered; whether adversarial tests and audit trails exist; and whether operational limits and monitoring are in place.

OWASP’s guidance supplies recommendations and threat descriptions, not measured comparisons of specific defenses or products. A filter, model instruction, or security product should not be presented as categorically effective without comparative evidence; evaluate it as one part of the full control design.
