Reconcile GST returns separately for every GSTIN, even when several registrations belong to the same PAN and are later combined for management reporting. Match each registration’s books to its own outward-supply details, GSTR-2B, GSTR-3B, tax ledgers and annual return; do not treat input tax credit as a shared pool between states.
Why every GSTIN needs its own reconciliation
Under Section 25(4) of the Central Goods and Services Tax Act, 2017, a person with more than one registration is treated as a distinct person for each registration for purposes of the Act. The Act published by CBIC therefore makes GSTIN—not the company-wide PAN—the practical unit for return and input tax credit (ITC) checks.

CBIC’s reconciliation form instructions say the reconciliation statement is filed separately for every GSTIN and that an entity operating across states must internally derive ITC for each GSTIN. The CBIC instructions are historical form material, so confirm the applicable form and instructions for the financial year being filed.
A consolidated finance report can still show company-wide totals, but build it after each GSTIN’s liabilities, credits and open exceptions have been reconciled. Retain state and tax-head detail in that summary so aggregation does not hide where a difference belongs.

What to reconcile for each registration
Outward supplies: GSTR-1 to books and GSTR-3B
Start with the registration’s sales invoices and adjustments. GSTR-1 is the monthly or quarterly statement of outward supplies; it includes invoice-level and summary information, amendments, credit and debit notes, exports and HSN/SAC summaries. The GST Portal GSTR-1 guide also describes GSTR-1A as an optional facility to add or amend records for the same period before filing GSTR-3B. Check the live portal and applicable rules for current availability and treatment.
For each period, tie the source records to GSTR-1, then compare the reported liability with GSTR-3B and the registration’s tax-payment and ledger records. Investigate period shifts, amendments and classification differences rather than forcing an unexplained total to match.

Inward supplies: GSTR-2B, books and eligible ITC
Use the registration’s GSTR-2B as a matching statement, not as an automatic approval to claim every listed amount. The Portal describes GSTR-2B as a static, auto-drafted ITC statement for each registered person; it is not a return to file. Match it against that GSTIN’s purchase and expense records, check for duplicate entries, assess restrictions and required reversals, and review reverse-charge tax. See the GSTR-2B FAQ and GSTR-2B advisory.

The portal’s “ITC not available” categories are limited; the taxpayer must assess other applicable restrictions. Classify mismatches so they can be acted on: supplier filing or timing differences, data errors, duplicate records, possible ineligibility, reverse-charge items or another review issue. Claim only eligible amounts after required reversals, and reconcile the result to GSTR-3B and the electronic credit ledger.

Where a supplier adds or amends a record through GSTR-1A, Portal guidance says it reaches the recipient’s next-period GSTR-2B. Track that timing rather than treating its absence from the current statement as a permanent mismatch.
Tax payments and electronic ledgers
For each GSTIN, compare tax reported in GSTR-3B with the cash or credit used to discharge liability and with the relevant electronic ledger movements. Keep differences visible by tax period and tax head; a company-wide net figure can conceal a payment or credit issue in a particular registration.

How to run the reconciliation
- Build a GSTIN master. Record each registration’s legal name, state, GSTIN, return frequency, accounting location, responsible preparer and reviewer, and whether it has a separate registration or ISD role. Confirm registration details and status in the GST Portal.
- Tag source data by GSTIN. Extract sales and purchase invoices, credit and debit notes, expense records, reverse-charge items, tax payments and electronic ledger movements. For shared costs, retain the underlying supplier invoice and a documented allocation basis.
- Match outward supplies. Tie invoice-level sales and adjustments to the GSTIN’s GSTR-1, including amendments, exports and exempt, nil-rated or non-GST reporting where applicable. Check HSN/SAC summaries, then reconcile liability to GSTR-3B and payment records.
- Match inward supplies and review ITC. Compare purchase and expense documents with that GSTIN’s GSTR-2B. Log exceptions by type, follow up on supplier filings or corrections, assess eligibility and reversals, and tie the supported amount to GSTR-3B and the electronic credit ledger.
- Review inter-registration and shared-service entries. Identify supplies between registrations and centrally received services used by multiple registrations. Keep invoices, allocation calculations and evidence of use. Seek current professional advice where the correct supply, valuation, place-of-supply or ISD treatment is unclear.
- Keep an exception log. For every difference, capture the GSTIN, tax period, source and return values, amount, cause, action, owner, due date and closure evidence. The reviewer should be able to trace the entry back to the invoice and portal download.
- Close the year by GSTIN. Bridge each registration’s books or share of consolidated financial statements to its annual turnover and ITC. Explain central allocations and timing items, then reconcile to that GSTIN’s annual return and any applicable reconciliation statement for the year.
- Consolidate after registration-level closure. Aggregate resolved figures for management reporting while retaining state, tax-head and open-exception detail.
Keep credit and shared services within the right GSTIN
Do not assume that credit available to one state registration can be used by another. CBIC FAQ guidance says separate state registrations are distinct registered persons and cross-utilization of credit between them is not allowed. The CBIC FAQ and CBIC Sectoral FAQs also address common input services: credit should be supported by appropriate invoicing or distributed through the Input Service Distributor (ISD) mechanism to the distinct persons that actually use the services.

Account for different filing frequencies across states
Registrations under the same PAN do not necessarily share a return calendar. GST Portal guidance says a taxpayer can opt for the Quarterly Return Monthly Payment (QRMP) scheme for some GSTINs and remain outside it for others. Set return frequency, period tracking and review deadlines at GSTIN level, and confirm current periods and due dates on the portal rather than relying on a single company-wide calendar. See the GST Portal QRMP FAQ.
Use a consistent control sheet without merging identities
A useful reconciliation file can put registrations side by side for review, provided each column or record remains identifiable by GSTIN. Compare frequency, state and tax-head ledger balances, types and volumes of outward supplies, shared-service usage, unresolved GSTR-2B mismatches, and period- or year-end differences. Apply the remedy to the specific registration and transaction; a mismatch that looks similar across two states may have a different cause or treatment.
For year-end work, CBIC’s cited instructions support GSTIN-wise reconciliation, but they are dated 2020. Check the current consolidated law, applicable-year forms and live portal calendar before filing or relying on a deadline. Transaction-specific questions—especially shared services, allocation, place of supply and ITC eligibility—require review against the facts and current rules.
