An AI coding agent that can read your .env file may bring its API keys, database passwords, and other credentials into its working context—or expose them through tools. The safest default is to keep secrets outside the agent’s accessible files and context, then layer file, network, and approval controls around the work. Whether an agent can read a particular file depends on its product, mode, and permissions; agents do not all access .env automatically.
Can my AI coding agent read my .env file?
It can if the file falls within the agent’s available workspace or other permitted paths and its tools can read it. What the agent can access varies by product and mode: a local agent working in an open folder has a different boundary from a hosted agent operating on a repository. VS Code says its built-in agent tools are limited to the current workspace by default, while its security guidance warns that workspace contents, terminal output, and diagnostic information may be sent as model or tool context. See VS Code’s agent security guidance for its documented behavior.

That does not mean every agent searches for or reads .env on its own. The practical risk is that a credential-bearing file may be available when an agent, its tool, or an instruction in the project asks for it. Treat the file-access boundary—not assumptions about the agent’s intentions—as the security decision.
How can prompt injection make an agent expose secrets?
Prompt injection is untrusted content that tries to steer an agent’s actions. It can arrive in issue text, a web page, a repository file, package documentation, or a response from an MCP server. AWS identifies these kinds of inputs as possible sources of instructions that redirect an agent. Microsoft gives a concrete runtime-protection example: project documentation instructs an agent to read .env and post its contents externally. See AWS guidance on mitigating prompt injection and Microsoft Defender for Endpoint’s AI runtime protection documentation.

- POWERFUL SECURITY KEY: The YubiKey 5 NFC is the most versatile physical passkey, protecting your digital life from phishing attacks. It ensures only you can access your accounts
- WORKS WITH 1000+ ACCOUNTS: Compatible with popular accounts like Google, Microsoft, and Apple. A single YubiKey 5 NFC secures 100+ of your favorite accounts, including email, password managers, and more
- FAST & CONVENIENT LOGIN: Plug in your YubiKey 5 NFC via USB and tap it, or tap it against your phone (NFC), to authenticate. No batteries, no internet connection, and no extra fees required
- MOST SECURE PASSKEY: Supports FIDO2/WebAuthn, FIDO U2F, Yubico OTP, OATH-TOTP/HOTP, Smart card (PIV), and OpenPGP. That means it’s versatile, working almost anywhere you need it
- PRIMARY & SPARE KEYS: Just like having a spare house key, we recommend buying two YubiKeys - one for daily use and one as a spare. That way you’ll never get locked out of your accounts
The danger is not limited to an agent voluntarily printing a key in chat. If the agent has access to file-reading and network-capable tools, hostile instructions may try to combine them to move data outside the project. Michael Stepankin of GitHub Security Lab warned that indirect prompt injection in a chat can expose tokens or confidential files, or lead to code execution without the user’s explicit consent. His GitHub Security Lab article was published August 25, 2025, and updated July 6, 2026.
How do I stop an AI agent from seeing API keys?
Keep secrets outside the agent’s accessible files
Where possible, do not put production credentials in a workspace the agent can read. Use the narrowest file-access scope the product supports, and avoid adding extra folders unless the task requires them. A project-level protection setting can be useful, but check what it actually protects: in VS Code, the documented "**/.env": false pattern requires manual approval for edits to matching sensitive files. It is not a universal rule preventing reads or disclosure.
Use sandboxing, but understand the boundary
VS Code describes agent sandboxing as OS-level isolation for shell execution and child processes on supported platforms. It can restrict file and network access, but it is not a complete security boundary. Injected credentials, developer-tool configuration and caches, permitted paths, network access, fallback behavior, and bypasses can weaken isolation. Approval rules also have limitations because command parsing may not reliably capture every action. Use sandboxing alongside—not instead of—file restrictions and careful review. See VS Code’s documentation for the platform-specific details.

Limit tools, network access, and approvals
Grant only the filesystem, network, and tool permissions the task needs. Keep auto-approval scoped to the current session, review MCP servers before trusting them, and require human approval for irreversible operations. AWS recommends treating non-developer input as untrusted, separating agents exposed to such input from agents that perform trusted actions, and giving the exposed agent read-only, least-privilege access where possible. Build-time safeguards such as branch protection and security checks add another layer. See AWS’s mitigation guidance.
Review changes before integrating them
Inspect generated edits and commands before accepting them, and run the project’s relevant security checks. A review of the final diff can catch accidental credential additions, but it cannot undo a secret already sent to an external service. Prevention of access and exfiltration therefore matters as much as reviewing output.
Do cloud coding agents have the same access as local agents?
No. Their documented boundaries can differ substantially, so assess the exact product and mode rather than generalizing from one vendor’s controls. GitHub says its Copilot cloud agent cannot access Actions organization or repository secrets by default unless those secrets are specifically added to the copilot environment. GitHub also documents repository and branch limits, a default exfiltration-prevention firewall, and security analysis using CodeQL, secret scanning, and dependency analysis. These are product-specific controls, not evidence that local agents or other hosted agents cannot see secrets. See GitHub’s Copilot cloud agent documentation.

What if the agent must use a credential?
Reduce both the credential’s scope and the time it remains available. Microsoft recommends explicit agent identity and scope, with time-limited entitlements such as short-lived tokens or temporary approvals. Prefer credentials limited to the required task and permissions over long-lived, broadly privileged secrets. See Microsoft’s guidance on identity for AI agents.
Also separate tasks that need untrusted content from tasks that need trusted credentials or consequential write access. If an agent must inspect potentially hostile material, keep that work isolated from credentials and privileged tools unless a specific, controlled need justifies access.

What to do if a secret may have been exposed
If an agent could read a credential and may have sent it to a tool or external service, treat the credential as potentially compromised. Revoke or rotate it with the system that issued it, then review the agent’s session and relevant service logs if available. Remove the secret from the workspace and check changes before continuing. Rotating a key limits future use; it does not establish whether it was accessed or copied, so investigate the affected account or service as appropriate.
The security guidance cited here does not establish a universal incident rate for coding-agent secret exposure. The risk depends on the product’s access boundaries, enabled tools, and the content and instructions it encounters.
