The lists below cover the original releases, not the later Omega Ruby and Alpha Sapphire remakes.
Ruby and Sapphire version exclusives
The two original games have different Pokémon distributions. These species are identified as version exclusives by both Serebii and Pokémon Database.

How to get the exclusives in your game
Catch the Pokémon assigned to your version
If you have Ruby, look for the Ruby column; if you have Sapphire, look for the Sapphire column. The entries include the members of the Seedot and Lotad evolution families, so the evolved forms are part of those same exclusive lines rather than additional unrelated families.

Searching longer in your own copy will not make the other version’s exclusives appear as ordinary in-game encounters. Pokémon Database says missing Pokémon require a trade with someone using the opposite version. Bulbapedia gives Mawile and Sableye as examples: Sapphire players can trade with Ruby players for Mawile, while Ruby players can trade with Sapphire players for Sableye.

For example, a Sapphire player seeking Groudon needs a trade from Ruby; a Ruby player seeking Kyogre needs one from Sapphire. The same rule applies to the paired species in the table.
Make sure you are using the right game list
This guide is for the original Game Boy Advance games set in Hoenn. The Pokémon Company’s Ruby and Sapphire page describes those games and their setting. Omega Ruby and Alpha Sapphire are separate remakes, not alternate names for the original releases; Nintendo described them as new takes on the 2003 games with new content and enhanced graphics in its 2014 release notice. Do not use the table above as a complete list for the remakes.

Route and trading details depend on your setup
The version-exclusive references establish which species belong to each game and the need to trade for the other group. They do not establish route-by-route encounter locations, encounter rates, or the precise hardware and link setup required for every trade. Check instructions specific to your game version and equipment before arranging a trade or following a route guide.
