How to Fix “Intune Can’t Uninstall Apps Installed from the Apple App Store”

Intune cannot normally remove an unmanaged app downloaded directly from Apple’s App Store. Add it to Intune, adopt management where supported, then assign Uninstall—or manually delete it under Apple User Enrollment.

Short answer: Microsoft Intune normally cannot remove an iPhone or iPad app that a user downloaded directly from Apple’s App Store because that installation is unmanaged. Microsoft documents the behavior as by design. On supported device-enrollment models, add the app to Intune, assign it as Available or Required, let Intune take over management, and then change the assignment to Uninstall. Apple User Enrollment is the major exception: an existing App Store installation cannot be taken over, so the user must delete it manually before a supported managed deployment.

What Intune is actually trying to remove

“App Store app” can describe several different states. The source catalog is not the deciding factor; the important question is whether Intune installed or adopted the app through Apple’s managed device-management channel.

Microsoft explains this distinction and the supported conversion workflow in its troubleshooting guidance: Intune can’t uninstall Apple App Store apps.

Why the uninstall fails

An app installed directly by the user is outside Intune’s MDM control. Seeing the app in the App Store, or even adding a matching app record to Intune, does not retroactively make the existing installation managed. Microsoft identifies the resulting uninstall failure as expected behavior rather than an Intune defect.

Before changing assignments, identify the enrollment model. Apple User Enrollment separates personal and organizational data and does not support installing App Store apps as managed apps in the same way as device enrollment. Microsoft states that an existing app installed before User Enrollment can remain in the personal partition; the user must remove it before a managed version can be deployed where supported. Check the management state before troubleshooting the device

  1. Open the Intune admin center and go to Apps > All apps. Confirm that the application was added as the correct iOS/iPadOS Store app, rather than only existing in Apple’s catalog.
  2. Review the app’s assignments. Confirm that the affected user or device is in the targeted group and note every Required, Available, and Uninstall assignment.
  3. Open the device record and inspect app inventory or installation status. A user-installed app may be present on the device without appearing as an Intune-managed installation.
  4. Check the enrollment type: supervised Apple Device Enrollment/ADE, ordinary device enrollment, or Apple User Enrollment.
  5. Check the last device check-in. An offline device cannot receive an assignment change or device action.

Supported fix: bring the app under Intune management, then uninstall it

This is Microsoft’s documented workflow for a supported device-enrollment scenario.

  1. In Apps > All apps, add the application as an iOS/iPadOS Store app.
  2. Assign it to the affected user or device group with Available or Required intent.
  3. Wait for the device to check in and process the assignment. On devices where user approval is required, accept the prompt allowing Intune to take over management of the existing installation.
  4. Verify that Intune now reports the app as managed.
  5. Edit the assignment and change its intent to Uninstall. Do not merely remove the assignment; removing an assignment can leave the app installed.
  6. Use a small pilot group first when many devices are involved, then monitor the uninstall status and confirm that the icon has disappeared.

Processing is not instantaneous. Microsoft’s deployment documentation says required-app installation, update, or removal is normally evaluated within about 24 hours, although actual completion depends on check-in, connectivity, assignment processing, and enrollment state.

Supervised and ADE-enrolled devices

On supervised devices enrolled through Apple Device Enrollment/ADE, the management-takeover prompt may not be shown. Intune can be able to adopt the installation without asking the user. Continue by checking the managed state and then applying the Uninstall intent.

Ordinary device enrollment

On other supported device-enrollment models, expect a user-facing takeover prompt. If it never appears, confirm the target, force a device sync, and check assignment and app-installation status before assuming the workflow failed.

Apple User Enrollment and BYOD: when manual deletion is required

Apple User Enrollment does not support installing App Store apps as managed apps in the same manner as full device enrollment. Intune therefore cannot simply convert an existing personal App Store installation into a managed one under this model.

  1. Ask the user to uninstall the unmanaged app from the device.
  2. Deploy the supported managed version, if the application and enrollment scenario permit it.
  3. If centralized app removal is a requirement, evaluate moving corporate devices to a supported device-enrollment model rather than User Enrollment.

This is particularly relevant when an app was installed before enrollment: it may remain in the personal partition and outside the policy’s control.

Use the device-level removal action for an app already delivered by Intune

Remove apps and configuration is not a universal remote-delete command. It applies to Intune-delivered applications and requires the device to be powered on and connected to an internet-enabled network.

  1. Go to Devices > All devices.
  2. Select the device.
  3. Select Remove apps and configuration.
  4. Select + Add, then choose App.
  5. Select the applicable Intune-delivered app and choose Next.
  6. Review the action and select Remove.
  7. Monitor the action status and restore items if necessary.

Follow Microsoft’s current procedure at Remove apps and configuration. Avoid removing Wi-Fi, VPN, or certificate profiles at the same time if they are needed for the device to contact Intune.

Resolve assignment conflicts and reinstall loops

Changing one assignment to Uninstall does not always win. Inspect all user- and device-targeted assignments before debugging the handset.

  • A remaining Required assignment generally takes precedence over Uninstall and can reinstall the app after removal.
  • Available and Uninstall can resolve differently depending on whether the assignments target a user or device.
  • A user who installs an Available app from Company Portal can cause it to return when another assignment combination permits installation.
  • Remove or replace conflicting Required assignments before testing Uninstall.
  • Do not confuse the Uninstall on device removal setting with an active uninstall assignment. Microsoft’s defaults for new iOS/iPadOS assignments are: Line-of-business app—Yes; Store app—No; VPP app—No; Built-in app—No. Those values govern unenrollment or management-profile removal, not an immediate uninstall while the device remains enrolled.

VPP and Apple Business Manager applications

A volume-purchased app has a different license lifecycle from a user-installed App Store app. If the goal is both removal and license reclamation, change the assignment to Uninstall. Simply removing the assignment can leave the app installed and does not immediately reclaim the license.

License revocation is supported when the license was assigned from Intune, the device is managed by Intune, and the Intune device record still exists. Deleting the device record first can prevent the expected license operation. See Manage VPP apps for Apple devices.

If the goal is only to remove company data

Do not uninstall the app when the actual requirement is protecting organizational information. Intune App Protection Policies (MAM) can selectively remove work or school data from supported apps without fully managing the device. On retirement, Intune can trigger a selective wipe for supported Microsoft apps containing protected organizational data, but the app itself may remain installed.

Use Retire or MAM without enrollment when data removal, rather than application deletion, is the objective.

Diagnostic checklist

  • App present but uninstall fails: confirm it is not an unmanaged direct App Store installation.
  • No takeover prompt: check for supervised/ADE enrollment, Apple User Enrollment, or a pre-enrollment personal installation.
  • App returns: remove conflicting Required assignments and check Company Portal installs.
  • Action pending: connect and power on the device, sync it, and review the last check-in.
  • VPP license remains allocated: use Uninstall rather than only removing the assignment, and preserve the Intune device record until license processing completes.
  • Only work data must disappear: use MAM selective wipe or Retire, not an app uninstall.

Frequently Asked Questions

Can Intune remove any app downloaded from Apple’s App Store?

No. A direct user installation is normally unmanaged. Intune must deliver or take over the app through a supported MDM enrollment model before an Uninstall assignment can remove it.

Does deleting the app from Intune uninstall it?

No. Deleting an Intune app record is not the same as assigning the app an Uninstall intent, and it can leave the application installed.

Does removing a VPP assignment reclaim the license?

Not reliably. Use the Uninstall intent when you need both app removal and license reclamation, and keep the Intune device record until processing is complete.

Can Apple User Enrollment manage an existing App Store app?

No. Under Apple User Enrollment, the user generally must delete the existing unmanaged app before a supported managed deployment.

Will a Required app reinstall after the user deletes it?

It can. A Required assignment continues enforcing installation, so remove or change that assignment before testing an uninstall.
