First find the last stage the cloned system reaches: whether firmware detects the target drive, whether it selects the right boot entry, and whether failure occurs in GRUB, Windows Boot Manager, or during operating-system startup. Then check that the machine’s boot mode matches the installation. Repair boot files only after identifying the target disk and its system partitions; repeating the clone or formatting partitions can make recovery harder.
Identify where startup stops
“Won’t boot” can describe several different problems. Record the exact message or screen, whether the target drive appears in firmware, and whether startup reaches a bootloader or operating-system splash screen. Also note whether you restored an entire disk or selected partitions, whether the target is in the original computer, and which firmware mode the original installation used.
- Drive missing in firmware: investigate drive detection and connections before repairing boot files.
- Drive appears, but no suitable boot option is listed: check boot order, boot mode, and—on UEFI systems—the firmware boot entry.
- GRUB or Windows Boot Manager appears but reports an error: the bootloader or its configuration may be the problem.
- The operating system begins loading and then fails: the issue is later in startup; do not assume reinstalling a bootloader will address it.
A USB flash drive can hold Clonezilla Live or operating-system recovery media. It is a way to start recovery tools, not a repair for the installed disk by itself.
Protect the source and identify the target
If the original drive still works, keep it unchanged until the clone has been verified. When practical and safe, disconnect the source for a test boot so the computer cannot start from the original by mistake. If both drives remain connected, check which one firmware is selecting.

Before inspecting or changing partitions, identify disks by model and capacity and compare their partition layouts. Device names can differ between a live environment and an installed system; choosing the wrong disk can damage the source or complicate recovery. Do not format partitions or repeat the clone as an initial troubleshooting step.
Check firmware mode and boot selection
Confirm that firmware detects the target drive, then check its boot order and selected entry. Establish whether the original installation used legacy BIOS with an MBR layout or UEFI with GPT and an EFI System Partition. A boot-mode mismatch can prevent a valid installation from appearing as bootable. On UEFI systems, the presence of the data partitions does not by itself prove that a usable firmware boot entry exists.

Clonezilla supports MBR and GPT partition formats and can boot on BIOS or UEFI machines. Its restore and bootloader behavior depends on the selected workflow and system setup, however; restoring disk contents does not guarantee that the replacement computer’s firmware will select the intended entry. Clonezilla’s command reference also provides an option to skip EFI NVRAM updates, underscoring that EFI boot entries are a separate consideration.
If Linux reaches GRUB or cannot find its root system
Inspect the restored layout first
Start a Linux live environment and inspect the target’s partition map, filesystems, and mount points without changing them. Determine which partition contains the root filesystem and whether the installation has a separate /boot partition or an EFI System Partition. Check that the restored layout is the one you intended and that the system’s boot configuration points to the restored installation.

Do not run a GRUB installation command until you know the actual target disk, the relevant partition, and whether the machine is booting through BIOS or UEFI. The right repair depends on those details, as well as on which filesystems the installation uses.
Consider Clonezilla’s GRUB-install option only when it fits
Clonezilla documents -g, --grub-install for installing GRUB after a restore. Its auto setting can attempt to identify the relevant partition, but automatic detection is conditional—not a guarantee for every custom layout. The command reference describes GRUB installation in the MBR of the disk containing the selected GRUB partition. That does not, by itself, establish that a UEFI system has a valid EFI bootloader file and firmware entry.

The Debian ocs-sr(8) manual gives ocs-sr -g auto restoredisk IMAGE1 sda as an example. Treat it as an example, not a command to copy unchanged: it names a particular image and destination disk, and the correct device depends on your own setup. Check the documentation for the Clonezilla version you are using before relying on an option’s exact behavior.
If Windows Boot Manager or Windows boot files are the problem
Use Windows installation or recovery media to reach a command line or Windows PE. In recovery, drive letters may differ from their normal assignments. Use DiskPart’s list vol to identify both the volume containing the Windows installation and the system partition that holds boot files; verify them before running a repair.

Microsoft documents BCDBoot as a tool that copies boot-environment files from an installed Windows image to the system partition, creates a BCD store, and can add or repair Windows boot-menu entries. It can also update UEFI firmware boot entries. The command must refer to the correct Windows directory and system partition, so do not assume drive letters or format the system partition as a first step.
If the cloned disk is in another computer
Recheck boot mode, boot order, and the target’s firmware boot entry on the replacement machine. A cloned disk can contain the operating-system files without that computer having a configured entry that starts them. If both original and target drives are connected, test with only the intended target attached when doing so is safe. Storage-controller settings and encrypted volumes can also make a case hardware- or configuration-specific; verify the actual symptom rather than assuming either is the cause.
