Symmetry can reduce how many distinct units and bonds are needed, but a computational design is only a proposal: experiments must establish whether the intended crystal forms and what structure it actually has.
Start with the lattice you want to build
A crystal design begins with a target: a periodic arrangement of structural units and the symmetry relationships between them. The design must specify both the geometry of the repeating structure and how its units connect. DNA supplies programmable connections through complementary base pairing, but the sequence choices also affect whether assembly succeeds.

One current inverse-design approach is MOSES, short for Mapping Of Structurally Encoded aSsembly. Described in a 2025 ACS Nano paper, it places a target arrangement on a simple cubic scaffold and maps its symmetries onto voxels with directional, addressable DNA bonds. Positions equivalent under the target’s symmetry can reuse voxel and bond identities, reducing the number of distinct components and the sequence information needed to encode the lattice.

The paper demonstrates computational designs analogous to zinc blende (ZnS), cubic Laves phase (MgCu2), and a lattice arranged as the letter H. These examples show what the method can design; they are not evidence that each structure was experimentally assembled. The method also does not fully optimize relative bond energies or cooperativity, which the authors identify as topics for further simulation and experimentation.

Choose a building-block strategy
There is no single DNA motif that suits every target. A design route should be judged by its fit to the desired geometry, its experimental precedent, and the effort required to establish the resulting structure.
| Route | What is established | What it does not establish |
|---|---|---|
| MOSES symmetry mapping | A 2025 inverse-design method that maps target symmetries to DNA-bonded voxels and seeks to reduce distinct voxel and bond types. | The demonstrated ZnS-like, MgCu2-like, and H-shaped designs are not, on that basis alone, experimentally validated crystals. |
| Holliday-junction arrays | A 2022 experimental study examined branched junction constructs, sequence variants, crystallization, and solved structures. | Results from the tested constructs do not establish a universal sequence recipe for other lattices. |
| Tensegrity triangles | A 2009 study demonstrated a self-assembled 3D DNA crystal and reported its structure at 4 Å resolution. | That result is precedent for the demonstrated architecture, not a general protocol for arbitrary target lattices. |
Holliday junctions and sequence choice
In the 2022 study, each experimental system used three oligonucleotides: a repeating scaffold strand, a complementary linear strand, and a second crossover strand. Two-base complementary sticky ends joined blocks into continuous arrays. The researchers studied 4×5 and 4×6 scaffold designs, as well as a scrambled-flank variant.
The study tested all 36 immobile Holliday-junction sequence combinations in its systems. In the 4×5 system, 75% of tested junctions crystallized; the paper separately notes that some crystallized samples were not adequate for structure solution. In the 4×6 system, 17 of 36 tested junctions crystallized. These are outcomes for those constructs and conditions, not general success rates for DNA crystals.

Sequence also affected the structures observed. The 4×5 system yielded P32 or P3221 structures, while some 4×6 variants yielded R3 rather than P32. The 2022 authors cautioned that no particular tested junction should be treated as a privileged choice for designing self-assembled lattices. A sequence that works in one lattice context cannot simply be assumed to work in another.
Turn a target into a testable design
- Specify the periodic target. Define the intended repeating geometry and symmetry before choosing sequences. Decide what structural units occupy the lattice positions and which positions or connections are equivalent.
- Choose a compatible building-block route. Consider symmetry-mapped voxels for an inverse-design workflow, or an experimentally studied motif such as a Holliday-junction array or tensegrity triangle when its architecture fits the target.
- Assign the connections. Encode intended contacts with complementary DNA bonds, taking account of bond direction and the identity of each structural unit. For Holliday-junction arrays, sticky ends can connect blocks; the two-base sticky ends in the 2022 systems are a study-specific example, not a universal design rule.
- Screen sequence and construct variants. Treat junction sequence and flanking sequence as design variables. Empirical outcomes differ across lattice contexts, so test the actual construct rather than extrapolating from a sequence used elsewhere.
- Assemble and determine the structure. A predicted arrangement is not a verified crystal. Use structural characterization to establish whether a crystal formed and whether its symmetry and pore arrangement match the intended design.
Evaluate sequence effects and pore geometry
Sequence choices can influence more than whether a sample crystallizes: they can change the symmetry and cavity arrangement of the resulting structure. In the 2022 study’s 4×5 system, the estimated cavity volume was about 639 nm3 for the P32 form and about 24 nm3 for the P3221 form. Those are estimates for the specific structures studied, not standard pore sizes for DNA crystals.

If a lattice is intended to host guest molecules, assess its periodic cavities as part of the target rather than inferring usable space from the overall unit-cell dimensions. The 2022 work also considered ion capture as a possible contributor to crystallization, drawing on structural observations and molecular-dynamics simulations. That proposed mechanism should not be treated as a universal explanation for crystal formation.

Structural determination distinguishes a plausible design from a realized lattice. It can test the crystal symmetry and reveal cavity arrangement; a reported resolution describes the detail achieved in a particular structure, not the quality of every DNA crystal.

Two experimental precedents illustrate the range of evidence. Simmons and colleagues reported 134 solved crystal structures across their 2022 junction and system variants. Zheng and colleagues reported a 4 Å structure for a self-assembled tensegrity-triangle crystal in 2009; its structural data are deposited as PDB 3GBI. These results establish experimental outcomes for those studies, not a field-wide crystallization rate or a guarantee that a new design will assemble.

What makes a design route a good choice?
- Component complexity: Compare the target’s symmetry and the number of distinct voxels, bonds, or strands the design requires. MOSES is specifically intended to reduce distinct voxel and bond types through symmetry mapping.
- Experimental precedent: Separate structures generated computationally from motifs and lattice families that have been assembled and structurally characterized.
- Sequence sensitivity: Allow for junction and flank effects in the chosen system; the 2022 results show that crystallization and observed symmetry varied among tested sequences.
- Functional geometry: If guest loading matters, evaluate cavity size and periodicity in the determined structure, not just the proposed lattice.
- Validation effort: New oligonucleotide sequences require experimental screening and structural determination before claims about the formed lattice are justified.
