How to Connect a 3PL to Your Ecommerce Store and Keep Inventory in Sync

A practical guide to choosing a 3PL connection, setting inventory rules, mapping SKUs, testing fulfillment flows, and correcting stock drift.
Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Connect your store and third-party logistics provider (3PL) by choosing an integration path, agreeing which system owns sellable inventory, mapping products reliably, and testing the full order-to-shipment cycle. Then monitor failed updates and reconcile quantities regularly; no connector should be assumed to sync every change instantly or without errors.

How the connection should work

A 3PL connection is more than sending orders to a warehouse. A functioning integration passes the information each side needs across the order and inventory lifecycle: the store sends orders for fulfillment, the 3PL or its software reports fulfillment and tracking, and the systems coordinate which quantities remain available to sell.

As an Amazon Associate I earn from qualifying purchases.

The exact flow depends on the store platform, the 3PL’s warehouse or order-management software, the connector, and your inventory configuration. Before enabling anything, make sure the parties agree on what data moves, in which direction, and what happens when an event fails or arrives more than once.

  • Orders: Which order statuses are imported, and when? Confirm whether the connector sends only eligible orders or also drafts, test orders, replacement orders, or orders from every sales channel.
  • Inventory: Which system calculates the quantity customers can buy, and which locations contribute to it?
  • Fulfillment: How are shipment confirmations, tracking numbers, and partial shipments returned to the store?
  • Exceptions: How are cancellations, returns, oversells, duplicate messages, and failed deliveries handled?

Do not treat “connected” or “automatic” as proof that all these flows are included. Ask the 3PL to describe the connector’s specific behavior for your store, locations, order types, and sales channels.

Choose an integration path

Start by asking the 3PL which ecommerce platforms and integration methods it supports. A direct connector is not automatically the best fit: its coverage may be limited to certain stores, warehouse locations, or lifecycle events. Compare options against the flows your business actually needs.

Path When it may fit What to verify
Connector supplied by the 3PL The provider supports your store and its standard workflows cover your orders, catalog, and inventory setup. Supported platforms and regions; locations and channels covered; order, shipment, tracking, cancellation, and inventory behavior; error visibility and support ownership.
Third-party integration or order-management layer You need to coordinate multiple storefronts, marketplaces, warehouses, or systems, and the intermediary explicitly supports the required flows. Which system becomes the inventory authority; whether the intermediary passes all required events; how mappings, credentials, errors, and reconciliation are managed.
Custom API integration Your workflow is not supported by an existing connector and you have a team responsible for building and maintaining the integration. API coverage, version changes, authentication, event delivery and retry behavior, duplicate protection, monitoring, and long-term maintenance responsibility.

Amazon Supply Chain Services describes direct apps, third-party integrations, and custom APIs as separate Multi-Channel Fulfillment (MCF) integration options. Its integrations page reports “over 100 integrations”; the page does not state a publication year, and that figure is Amazon’s count, not an independently audited measure of the wider market. The right option for a merchant still depends on the provider and the workflow.

Use a short requirements list before comparing vendors. Include the sales channels you use, the locations that hold stock, variants and bundles, order types, shipment and tracking updates, and the people responsible for responding to errors. Capabilities can vary by platform, 3PL, region, inventory setup, and API version, so confirm them with the selected providers rather than assuming a feature is universal.

Decide who owns inventory before syncing

Choose a system of record—the system whose inventory state other systems should follow—and define precisely what quantity you intend to publish. An on-hand count and an available-to-sell quantity are not necessarily the same. If stock is reserved for open orders or held back as a safety buffer, publishing the physical on-hand count could make unavailable units appear purchasable.

Write down the quantity rule in operational terms. For example, define whether storefront availability comes from one warehouse or several, and whether the published quantity excludes stock already committed to orders. If you use a buffer, specify which system applies it so it is not subtracted twice. These are choices to make with the 3PL and connector; the platforms’ documentation does not establish one universal calculation for every merchant.

Also agree which order event changes stock. A store may adjust inventory at one stage of the order lifecycle while warehouse software allocates or decrements it at another. If both systems subtract for the same event, customers can see too little stock; if neither does, the store can oversell. BigCommerce documents that order-related inventory behavior depends on configured inventory settings and can vary by order lifecycle event. Check your own configuration and the 3PL’s behavior together.

Set the initial baseline

Do not begin with two independently maintained quantities and assume they will converge on their own. Establish the intended available-to-sell quantity in the chosen authoritative system, then use that value to initialize the other system or systems. Reconcile the starting quantities before opening the flow to live orders.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Shopify’s enterprise OMS guidance describes a pattern in which available-to-sell quantities for every SKU are pushed as the initial baseline. Order events then flow to the OMS so it can decrement real inventory, while the OMS pushes updated available-to-sell quantities back to Shopify. Treat that as Shopify’s documented OMS pattern, not a rule that every Shopify app or 3PL follows.

Map products using stable identifiers

Inventory can only stay aligned when the systems agree about which catalog item a quantity belongs to. Map at the level the connector expects—often the individual SKU or variant—and check that each store item points to the correct item in the 3PL’s catalog. A product title that looks right is not enough to establish a reliable match.

Amazon’s Shopify MCF instructions describe mapping the Shopify catalog and automatically mapping shared SKUs. An M2E integration listing describes linking items by SKU or product ID. Those examples show possible approaches, not a guarantee that every 3PL uses either matching rule.

Audit the catalog before turning on automation

  • Check that identifiers are present, consistent, and unique where the connector requires uniqueness.
  • Review each variant separately, including size, color, or other options that represent distinct stock.
  • Identify duplicate, retired, or legacy SKUs and decide whether they should map to a current item or remain excluded.
  • Ask how bundles and kits are represented: as a separately stocked item, as component inventory, or by another supported method.
  • Confirm how the connector handles items with no match, multiple possible matches, or a mapping changed after orders already exist.

Keep a mapping record that identifies the store item and the corresponding 3PL item, and assign someone to approve changes. If a mapping is wrong, quantity updates can be technically successful but still change stock for the wrong product.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Configure the order and fulfillment lifecycle

Agree which events travel in each direction, not just whether an integration is described as bidirectional. The store may send order data to the 3PL, while the 3PL returns shipment and tracking updates; inventory updates may follow a separate flow.

At minimum, document what should happen at order creation, allocation or reservation, shipment, cancellation, and return. The correct stock effect depends on your store settings and the connector’s design. For instance, a cancellation after allocation may require stock to become available again, while a cancellation after a parcel has shipped may need a different operational process. Do not assume that a refund automatically returns physical stock to sellable inventory.

Ask how the system represents partial fulfillment and multiple shipments. If an order has several items or ships from more than one location, verify whether the store receives the correct line-level quantities and tracking information. Amazon’s Shopify MCF page for the UK describes automatic fulfillment and tracking updates alongside catalog mapping, shipping preferences, and automatic inventory updates. That is a regional example, not evidence that every MCF connection or 3PL supports the same features in every market.

Implement in a controlled sequence

  1. Inventory the workflow. List each store, marketplace, warehouse, inventory location, order type, and catalog structure in scope. Mark which flows must be automated and which will remain manual.
  2. Get the provider’s integration specification. Ask the 3PL which connector or API it supports and request its documented behavior for order import, inventory updates, shipments, tracking, cancellations, errors, and supported regions. Confirm which system is responsible for support when data is missing.
  3. Agree on inventory semantics. Record the system of record, the quantity sent to the storefront, any safety buffer, and the order events that reserve, decrement, or restore stock. Align the store’s configured inventory behavior with the 3PL’s workflow.
  4. Clean and map the catalog. Match products and variants using the provider’s required identifiers. Resolve duplicates and decide how bundles, kits, and unmapped products should be handled before enabling automatic updates.
  5. Set the baseline. Establish the correct available-to-sell quantities and compare the store and 3PL before live order flow. Follow the connector’s documented setup sequence; do not run competing manual updates while it is establishing the baseline.
  6. Test representative transactions. Use a test environment if the provider offers one. Test an order with the relevant SKU and quantity, then confirm receipt, allocation, inventory movement, shipment confirmation, and tracking in both systems. Include a cancellation and any partial-shipment or return case relevant to your operation.
  7. Check failure and duplicate behavior. Determine how to identify failed deliveries, whether a message can be retried, and what happens if the same event is received twice. Confirm the process for safely correcting a failed or duplicate update.
  8. Release gradually and monitor. Start with a controlled set of products or orders where practical. Review the integration’s errors and compare inventory before expanding to the full catalog or all channels.

Amazon says MCF API users can test before going live with its outbound API sandbox. That facility is specific to the Amazon API context; confirm separately whether your chosen 3PL or connector provides a sandbox or other safe test method.

Plan for event delays and inventory drift

Event-driven updates can keep systems closer to current, but they do not eliminate the need for monitoring. A webhook or API message can be delayed, fail, or require correction. Do not promise customers that stock is “real-time” unless the provider documents or contractually supports the relevant event flow and latency.

Shopify’s OMS guidance recommends daily or more frequent reconciliation: compare Shopify quantities with OMS state and correct drift. Set a cadence that fits your operation, with more frequent checks where volume, stock volatility, or the cost of an oversell makes delay consequential. The platform guidance establishes a recommended cleanup pattern, not a universal sync interval or guarantee.

Make reconciliation actionable

  • Compare quantities for the same mapped items and locations; a total across all warehouses is not a valid comparison if the storefront publishes only one location.
  • Find mismatches, then determine which system has the authoritative quantity under your agreed rules before applying a correction.
  • Log the discrepancy, likely cause, correction, and owner so a recurring mapping or event problem is not hidden by repeated manual fixes.
  • Escalate repeated failures to the party responsible for the connector or API, and verify whether queued events need replay after the underlying problem is fixed.

BigCommerce documents inventory change events at product or variant and location levels. Its documentation says a newly created webhook can take up to one minute to work, requires the destination to use HTTPS on port 443, and includes delivery-exception reporting with retry behavior. Its general event reference also describes order-related inventory changes and shipment-created, shipment-updated, and shipment-deleted events. Confirm which scopes apply to your catalog and configuration, and build alerts around the actual documented delivery behavior.

Troubleshoot common sync problems

An order does not appear at the 3PL

Check whether the order status is eligible for import, whether the sales channel is included, and whether the connector reports a mapping or delivery error. Confirm the order was not excluded by a filter or sent to a different fulfillment location. Before manually re-entering it, check whether it is queued or already received; sending it twice can create duplicate fulfillment work.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The wrong item or quantity is allocated

Compare the store’s variant identifier with the 3PL’s mapped item, then check the order line quantity and any bundle rules. Verify that the product is not using a legacy or duplicate SKU. Correct the mapping only after confirming the intended item and assess whether existing orders need separate correction.

Store inventory changes twice or not at all

Trace which system changes stock at each order event. A duplicate decrement can occur if both systems act on the same lifecycle event; a missed decrement can occur if neither does or an update fails. Compare the event history, store inventory settings, and connector rules, then correct stock in the agreed system of record.

Shipment or tracking information is missing

Check whether the 3PL marked the order shipped and whether the connector supports sending the relevant shipment event to the store. For split shipments, verify whether every parcel and its tracking number are returned separately. If shipment data is present at the 3PL but absent in the store, use the provider’s error and retry process rather than assuming the inventory update also failed.

Quantities drift after launch

Compare mapped quantities at the same location and identify when the difference began. Investigate failed or delayed events, manual stock edits, returns, cancellations, duplicate processing, and changes to product mappings. Reconcile from the authoritative system, document the correction, and fix the underlying cause so the discrepancy does not recur.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Questions to settle with the 3PL before launch

  • Which ecommerce platforms, marketplaces, countries, warehouses, and inventory locations does this exact connector support?
  • What quantity does it sync: on-hand, available-to-sell, or another defined value?
  • Which order statuses and sales channels are imported, and what events cause reservation or inventory decrement?
  • Are product variants, bundles, kits, partial shipments, cancellations, returns, and tracking updates supported?
  • How are unmapped products, duplicate messages, failed deliveries, and retries surfaced and resolved?
  • Is a sandbox available, and what test data or credentials are required?
  • Who maintains the integration, API credentials, mapping changes, and compatibility when platform APIs change?
  • What monitoring and reconciliation tools are included, and who owns incident response when quantities diverge?

Get answers specific to your configuration rather than relying on a general feature list. Amazon’s UK Shopify information, for example, should not be treated as confirmation of current eligibility or identical features in another country; check the service’s local availability and terms.

Product prices and availability are accurate as of the date/time indicated and are subject to change. Any price and availability information displayed on Amazon at the time of purchase will apply.
