Since those story pages no longer have that general comment workflow, there are no NPR story-page replies to follow there. A Disqus account or notification setting does not restore it.
Can I comment on an NPR article?
NPR’s 2016 announcement said the comments feature on NPR.org stories was not providing a useful experience for most users, and set August 23, 2016, as its end date. Read NPR’s announcement for the decision and its stated rationale.

That answer applies to the general story-page comments feature. It does not prove that every NPR-branded page or project has identical features today. A legacy NPR project page, for example, may still show a Disqus sign-in prompt; that page-specific widget is not evidence that ordinary NPR news stories accept comments.

How to follow replies to an NPR story comment
If you did not leave a comment in an active discussion on the story page, there is no story-page comment thread there to follow. Disqus can send reply notifications for comments on pages that actually use its service, but that general feature does not reinstate NPR’s discontinued story comments. See Disqus’s guidance on commenter notifications for discussions hosted with Disqus.

Before signing in or changing notification settings, check whether the specific page has an active comment thread. A Disqus prompt on a legacy project page applies only to that page; it is not an NPR-wide commenting option.

NPR’s announcement, attributed to managing editor for digital news Scott Montgomery, said: “After much experimentation and discussion, we’ve concluded that the comment sections on NPR.org stories are not providing a useful experience for the vast majority of our users.” It also reported that 2,600 people had posted at least one comment in each of the preceding three months, comparing that group with 79.8 million NPR.org users over the same period (0.003%). These are historical figures reported in 2016, not current audience statistics.
