How to Choose Methods for Studying RNA Folding and Dynamics

Choose an RNA folding method by the evidence needed: nucleotide-level reactivity, cellular structure, conformational dynamics, or complementary structural information.

Choose an RNA-folding method by the evidence you need: chemical probing with sequencing for nucleotide-level accessibility across conditions; time-resolved probing or single-molecule methods for changes over time; and structural methods such as NMR or cryo-EM for complementary views of conformational states. No single method directly reveals every RNA state. The right choice depends on whether you need cellular or purified RNA, local reactivity or a structural model, ensemble averages or individual-molecule behavior, and what timescale and sample your experiment can support.

Start with the question your experiment must answer

“RNA structure” can mean different observables. A chemical-probing experiment measures how reactive particular parts of an RNA are under specified conditions. A sequencing readout can map that reactivity across many nucleotide positions. A dynamics experiment asks how structural populations or conformations change over time. A structural method may provide a different view of conformational states or a three-dimensional model. These measurements are related, but they are not interchangeable.

Before choosing a technique, write down the result that would distinguish your competing explanations. If a ligand is thought to change local RNA structure, for example, ask whether a change in nucleotide reactivity is enough, or whether you need evidence about conformational populations or a structural model. If the key question is how RNA behaves in a cell, a purified-RNA experiment alone cannot reproduce that context.

  • Local, nucleotide-level accessibility: consider SHAPE-MaP or DMS-based sequencing methods.
  • Differences between conditions: consider matched chemical-probing experiments and interpret any reactivity shift in context.
  • Time-dependent structural changes: consider a time-resolved probing or sequencing approach, or a biophysical method such as smFRET or optical tweezers when its observable fits the question.
  • Complementary structural information: consider NMR, cryo-EM, X-ray crystallography, SAXS, or a combination with probing, subject to the RNA and sample constraints.

These are starting points, not performance rankings. The evidence available does not establish universal resolution, throughput, time-resolution, or sample-size cutoffs that would let one method be declared best in every setting.

What chemical probing measures

Chemical probes react with accessible chemical features of RNA. Sequencing-based workflows can then translate the resulting modifications into nucleotide-level reactivity profiles. That profile is evidence about local chemical accessibility and flexibility; it is not, by itself, a complete atomic structure or a direct inventory of every conformation present.

Reactivity can change because of base pairing or other local structural changes, but also because a protein or ligand shields a nucleotide, reagent delivery changes, or the local chemical environment differs. A shift in a profile can therefore be consistent with a structural rearrangement without uniquely proving one. Matched controls and an interpretation tied to the probe chemistry are essential, especially when comparing treatments or cellular conditions.

Sequencing-based chemical probing is useful when the question concerns many nucleotide positions or when the same RNA needs to be compared across conditions. Standard protocols report ensemble behavior: the measured profile combines contributions from the molecules in the sample rather than identifying each molecule’s trajectory. That makes probing powerful for mapping broad structural accessibility, but it cannot alone resolve every distinct state in a heterogeneous population.

DMS and SHAPE report on different features

DMS and SHAPE are both used to probe RNA, but they do not report the same chemical property. Choose between them based on the nucleotides and structural feature of interest, the experimental context, and the readout you plan to interpret.

Approach What it reports Context and key qualification
DMS-based probing Reactivity at selected accessible nucleobase faces DMS readily penetrates cells and is used for in vivo profiling; interpretation depends on probe-accessible nucleobase chemistry.
SHAPE probing Acylation of the ribose 2′-hydroxyl, used to report local nucleotide flexibility across the four nucleosides Reactivity reflects chemical accessibility and local flexibility; protein or ligand contacts and other local context can affect it.

SHAPE-MaP combines SHAPE modification with mutational profiling and sequencing to produce quantitative per-nucleotide reactivity. In-cell protocols exist, including applications in bacteria and cultured mammalian cells. DMS-based methods are also used in vivo. Neither label alone guarantees that an assay will work in a particular cell type or for a particular RNA; delivery, treatment effects, and the target’s chemistry still matter.

Use the probe whose chemistry addresses the question rather than treating “more reactivity” as a universal measure of “more structure.” The method-specific details matter: DMS examines selected nucleobase faces, while SHAPE targets the ribose 2′-hydroxyl. A result should be described as a change in reactivity unless the experiment and supporting evidence justify a more specific structural interpretation.

When to study RNA in cells

In-cell probing asks about RNA in a cellular environment, where interactions and reagent access can differ from those in purified samples. It is the appropriate context when the biological question depends on cellular conditions, but a cellular profile should not be treated as simply an in-vitro profile collected in a different container.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

DMS readily crosses cell membranes, which helps explain its use for in vivo profiling. In-cell SHAPE-MaP has been applied to bacteria and cultured mammalian cells. Those examples establish that in-cell approaches are possible; they do not guarantee compatibility with every organism, cell type, growth condition, RNA, or probe-treatment regime.

Plan for delivery and treatment controls

  • Check reagent access. Permeability and the target chemistry affect whether a probe can generate an interpretable signal in the chosen system.
  • Use matched controls. Compare conditions in a way that helps distinguish probe-dependent reactivity from changes caused by treatment, handling, or local chemical context.
  • Watch for uneven exposure. The in-cell SHAPE-MaP protocol emphasizes rapid, uniform reagent exposure. Cell clumping can impede diffusion and yield apparently lower modification.
  • Evaluate the cell response. For a new cell line, assess culture conditions and cellular responses to reagent treatment before committing to a full experiment.
  • Validate mixing and timing. A protocol’s performance depends on delivering the reagent consistently enough for the intended comparison.

Smola and Weeks’ 2018 in-cell SHAPE-MaP protocol estimates roughly three days for the described workflow. That is a protocol-specific estimate, not a universal duration for an in-cell probing experiment; the target, cell system, sequencing, and analysis requirements can change the practical schedule.

How to investigate folding dynamics

Dynamics questions require a method matched to the timescale and observable. Time-resolved chemical probing and sequencing-based approaches can examine structural changes over time, while smFRET and optical tweezers provide complementary biophysical views of conformational behavior. Nanopore and next-generation sequencing approaches are also covered in reviews of RNA structure and dynamics. The available evidence does not support a single time-resolution or sample-size threshold that applies across these approaches.

A method’s ability to provide time points is not the same as tracking an individual molecule continuously. Standard chemical-probing measurements are ensemble-based. Single-molecule approaches are relevant when individual-molecule behavior or conformational populations are central, but they should be chosen only when their observable and protocol fit the target system.

Use time-resolved SHAPE for a nucleotide-level kinetic view

Smola and Weeks’ 2016 time-resolved SHAPE protocol describes nucleotide-resolution snapshots taken 5–15 seconds apart. Its title describes “one second snapshots,” but the cited protocol’s demonstrated sampling interval is 5–15 seconds; these figures describe that method-specific work, not a general capability of all RNA-dynamics methods. Do not assume the same interval is feasible for another RNA, reaction, or protocol.

This approach is worth considering when the question is whether local reactivity changes across a time course. It provides a nucleotide-level view at the sampled points, but a profile remains an ensemble measurement rather than a movie of every molecule. A timescale faster than the protocol can capture, or a need to distinguish individual trajectories, calls for a different experimental design.

Consider smFRET or optical tweezers for biophysical views

Single-molecule FRET (smFRET) and optical tweezers are complementary options when conformational behavior is the target, rather than simply a broad nucleotide-reactivity map. The choice between them should turn on the physical observable that can test the hypothesis, the RNA construct and sample requirements, and the temporal behavior of interest. The evidence summarized here does not provide comparable performance thresholds or a universal rule for choosing one over the other, so assess the current primary protocol for the exact system.

Nanopore and next-generation sequencing methods can also contribute to structural and dynamics questions. As with chemical probing generally, the sequencing readout does not erase the distinction between an ensemble profile and a measurement of individual conformational behavior. Confirm what the specific protocol records before treating it as a direct kinetic readout.

When to use NMR, cryo-EM, and other structural methods

NMR, cryo-electron microscopy (cryo-EM), X-ray crystallography, and small-angle X-ray scattering (SAXS) are complementary tools for structural questions. They do not all provide the same kind of evidence, and no method should be assumed to solve every state of an RNA. RNA size, flexibility, sample preparation, and the structural resolution required constrain which approach is practical.

Use a structural method when the question requires structural information beyond chemical accessibility, but define the needed result first: a view of a conformational state, a model, or information that complements a reactivity map. The methods named here should not be treated as interchangeable routes to an identical answer. The available sources do not establish universal cutoffs for RNA size, sample quantity, or achievable resolution across them, so those details must be checked against current protocols for the target.

Multiple techniques are often combined because each leaves dimensions unresolved. Chemical probing can locate condition-dependent reactivity changes; a structural or single-molecule method can add a complementary view of states or behavior. Integration strengthens a mechanistic interpretation only when the measurements address compatible samples and conditions and the limitations of each readout remain clear.

Match the method to the practical experiment

Feasibility is part of method selection, not an afterthought. First ask whether the RNA can be studied in its biologically relevant context or whether a purified construct is needed for the measurement. Then check whether the method’s sample preparation and instrumentation are accessible for the target’s size, flexibility, and experimental question. These constraints can rule an approach in or out, but they do not justify a universal ranking: the evidence does not provide comparable costs, sample-quantity thresholds, or performance cutoffs for these method families.

For sequencing-based probing, the workflow includes probe exposure, mutational profiling or another sequencing readout, and interpretation of nucleotide-level reactivity. The sequencing output is valuable only if the experiment preserves a meaningful comparison: conditions need appropriate controls, reagent exposure should be consistent, and the analysis should be tied to what the probe actually modifies. For a new in-cell system, test culture and treatment conditions before scaling up. The roughly three-day estimate in Smola and Weeks’ 2018 protocol describes that workflow and should not be used as a schedule for every experiment.

For a structural or single-molecule approach, define what extra evidence would resolve the uncertainty left by probing. A three-dimensional model, conformational-state information, or behavior at the individual-molecule level are distinct goals. Consult the current primary protocol for the exact RNA and system to confirm compatibility and practical requirements. If no single method addresses all dimensions, a complementary approach can be useful—but only when the measurements can be interpreted together rather than treated as interchangeable confirmations.

Matthew J. Smola and Kevin M. Weeks describe the basis of their in-cell SHAPE-MaP protocol this way: “SHAPE takes advantage of the reactivity of small electrophilic chemical probes that react with the 2′-hydroxyl group to assess RNA structure at nucleotide resolution.” That succinctly captures both the value and the boundary of the result: SHAPE yields nucleotide-level evidence based on a specific chemical reaction, which must then be interpreted as structural evidence rather than mistaken for a complete structural model.

A practical method-selection sequence

  1. Define the observable. Decide whether the result must be nucleotide-level reactivity, a condition-dependent accessibility profile, a time course, individual-molecule behavior, or structural information about conformational states.
  2. Choose cellular or purified context. If cellular interactions are part of the question, plan an in-cell assay and validate probe delivery and cell response. If the question is about the RNA under controlled purified conditions, design that experiment accordingly; do not equate the two contexts.
  3. Match the probe to the chemistry. Consider DMS for selected accessible nucleobase faces and SHAPE for 2′-hydroxyl reactivity associated with local flexibility. Check that the chosen chemistry addresses the target feature.
  4. Decide whether an ensemble profile is sufficient. If nucleotide-level population-averaged reactivity answers the question, sequencing-based probing may fit. If you need conformational populations, kinetics, or individual-molecule information, consider a time-resolved or biophysical method whose observable fits.
  5. Set the temporal requirement. Specify the time interval and transitions the experiment must distinguish. Compare that requirement with the exact protocol’s demonstrated performance; do not generalize the 5–15-second snapshots in one time-resolved SHAPE protocol to other methods.
  6. Check sample and structural constraints. For NMR, cryo-EM, X-ray crystallography, SAXS, smFRET, or optical tweezers, verify that RNA size, flexibility, preparation, and resolution needs fit a current protocol and available instrumentation.
  7. Plan controls and validation. Account for reagent exposure, cell-treatment effects, protein or ligand protection, and local chemical context. For comparisons, keep conditions matched enough to interpret reactivity changes.
  8. Combine methods only to resolve a real gap. Add a complementary method when it answers a dimension the first readout cannot; avoid collecting a second measurement that does not discriminate between the competing explanations.

Common interpretation errors to avoid

  • Calling reactivity a structure. Chemical-probing data report accessibility and flexibility as structural evidence, not a complete atomic structure.
  • Assuming a reactivity shift has only one cause. Local structure, ligand or protein protection, reagent delivery, and chemical context can all affect reactivity.
  • Conflating in-cell and in-vitro results. Cellular context changes interactions and probe access; the experiments address different conditions.
  • Generalizing one protocol’s timing. The 5–15-second snapshots are from a specific time-resolved SHAPE demonstration, not a universal limit or promise.
  • Equating ensemble and single-molecule evidence. A standard sequencing-based profile averages the sample; it does not describe every molecule’s path.
  • Expecting one method to answer every structural question. Structural and probing methods are complementary, and RNA flexibility, sample preparation, and the desired resolution shape what is feasible.

How to make the final choice

For nucleotide-level, condition-dependent accessibility, begin with sequencing-based chemical probing and choose DMS or SHAPE by the chemistry needed. For an in-cell question, make probe access and cell-treatment validation part of the design. For time-dependent changes, define the timescale before selecting time-resolved probing, nanopore or sequencing-based approaches, smFRET, or optical tweezers. For a structural model or complementary view of states, assess NMR, cryo-EM, X-ray crystallography, or SAXS against the RNA and sample constraints.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Then verify the current primary protocol for the target RNA and experimental system. Method families do not guarantee identical performance across instruments, cell types, or constructs. A sound design states exactly what each measurement can establish, what it cannot establish alone, and which complementary result would resolve the remaining uncertainty.

Frequently Asked Questions

How do I study RNA structure in living cells?

Choose an in-cell probing method whose chemistry and delivery fit the cell system and RNA. DMS readily penetrates cells and is used for in vivo profiling; in-cell SHAPE-MaP has been applied in bacteria and cultured mammalian cells. Validate cell treatment, culture conditions, reagent access, and uniform exposure. In SHAPE-MaP, cell clumping can impede diffusion and make modification appear lower. Interpret the resulting reactivity as evidence about accessibility and flexibility, not a complete structure.

What is the difference between DMS and SHAPE probing?

DMS reports on selected accessible nucleobase faces and readily enters cells. SHAPE reagents acylate the ribose 2′-hydroxyl and report local nucleotide flexibility across the four nucleosides. Both provide chemical-probing evidence, and both can be affected by accessibility, protein or ligand contacts, and local context. Select based on the chemical feature relevant to the question rather than assuming one is universally better.

How can I observe RNA folding dynamics?

Start by defining the timescale and whether an ensemble time course or individual-molecule behavior is needed. Time-resolved chemical probing can provide nucleotide-level snapshots; a 2016 time-resolved SHAPE protocol describes snapshots 5–15 seconds apart. That is a method-specific demonstration, not a general performance guarantee. smFRET and optical tweezers offer complementary biophysical views when their observable fits the RNA and question.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

When should I use NMR, smFRET, or cryo-EM for RNA?

Use the evidence goal to distinguish them: smFRET is a single-molecule option for conformational behavior, while NMR and cryo-EM are complementary structural approaches. The appropriate choice depends on RNA size and flexibility, sample preparation, instrumentation, and whether you need individual-molecule behavior or structural information about states. The methods are not interchangeable, and current protocols should be checked for the specific target.

How long does an in-cell SHAPE-MaP experiment take, and what does it cost?

Smola and Weeks’ 2018 in-cell SHAPE-MaP protocol estimates roughly three days for its described workflow; that is not a universal schedule. The method comparisons here do not establish comparable cost figures for reagents, sequencing, services, or instruments. Confirm current protocol requirements and local facility or service costs for the target system rather than relying on a general estimate.

The Bottom Line

Choose the method by the evidence you need: DMS or SHAPE-based sequencing for nucleotide-level chemical accessibility, time-resolved probing for sampled changes over time, smFRET or optical tweezers for complementary biophysical views, and NMR, cryo-EM, X-ray crystallography, or SAXS for structural information. Validate the protocol in the exact RNA and cellular or purified context, and combine approaches only when the additional measurement resolves a real uncertainty.
