How to Choose a Reference Manager for Research Papers

Choose a reference manager by starting with your word processor and citation style, then test PDFs, sharing, sync, storage and institutional access.
Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Start with the word processor and citation style required for your paper. Then compare how each candidate handles PDFs, coauthor libraries, syncing, storage and total cost—including any license your institution already provides. For many researchers, Zotero is a practical first candidate; Paperpile may suit a Google Docs- and Drive-centered workflow, while EndNote, Mendeley or RefWorks can make sense when a lab or university already uses them.

Start with your writing setup and required citation style

A reference manager is only useful if it can insert and update citations in the environment where you write, and produce the style your journal, department or supervisor requires. Make those requirements your first filter rather than choosing by popularity or a feature count.

Zotero lists plugins for Microsoft Word, LibreOffice and Google Docs, as well as support for more than 9,000 CSL citation styles on its features page. Paperpile lists support for Word, Google Docs and BibTeX, and says its catalog includes 10,000+ styles on its pricing page. Those are vendor-published counts, not independent checks that a particular journal style is current or renders every reference correctly.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Confirm the required style by its exact name and version, if specified.
  • Check compatibility with the version of Word or other writing tool you actually use.
  • If you write in LaTeX, check the manager’s BibTeX workflow rather than assuming word-processor plugins matter to you.
  • Test a few citations and the bibliography in a copy of your document before committing a large library.

Compare the PDF workflow you will actually use

Consider whether you need to read papers in the manager, annotate PDFs, search full text, or turn highlights and quotations into notes attached to references. Feature lists can make these capabilities sound similar while placing them in different plans.

Paperpile

Paperpile’s September 2026 plan guide places full-text PDF search, notes and annotations in its Expert plan. If those are essential, compare the plan that includes them rather than assuming they are part of every subscription. See Paperpile’s plan guide.

Zotero’s data sync is distinct from attachment sync

Zotero’s documentation puts the distinction plainly: “Data syncing syncs library items, but doesn’t sync attached files (PDFs, audio and video files, images, etc.).” Its free 300 MB allowance is for attached-file storage; library data syncing and file syncing are separate. Zotero offers its own paid storage and WebDAV for attachment syncing, but WebDAV cannot sync group-library files. See the current details in Zotero’s syncing documentation.

Zotero says group libraries have no per-person fee for the group feature, but private-group file storage uses the owner’s storage plan. Also avoid placing the active Zotero data directory inside a general cloud-sync folder: Zotero warns that doing so risks database corruption. Follow its sync guidance for supported options.

Paperpile lists shared folders and libraries under Expert. Check that plan’s current terms and storage arrangements against the needs of all collaborators before moving a working group library there; its plan guide describes the plan features.

Compare total cost, not just the headline price

First ask your university library, department or employer whether it provides access to EndNote, RefWorks or another paid tool. Institutional subscriptions can change the practical cost for a student or research group, and local eligibility may differ.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Paperpile’s pricing page displayed Regular at $8.30 per month and Expert at $11.50 per month when billed annually, as accessed October 4, 2026. Its Help Center, updated September 15, 2026, describes a 50% academic discount and up to 20% group discount. These are changeable vendor-published prices and discounts; confirm the current rate, billing terms and eligibility before subscribing. Sources: Paperpile pricing and Paperpile plan guide.

For any option, include the cost of attachment storage, the number of collaborators, and the license terms that apply to your account. A free application can still leave you with a separate file-storage decision; a paid plan may bundle features you need, or charge for features you do not.

How the main candidates fit different research workflows

Candidate Consider it when Check before choosing
Zotero You want free software, support for Word, LibreOffice or Google Docs, a broad style catalog, PDF markup or group libraries. Plan attachment syncing and storage separately from reference-data syncing; group-file storage has its own limits.
Paperpile Your work centers on Google Docs and Drive and you prefer a managed paid service. Confirm whether you need Expert for PDF full-text search, notes, annotations and shared libraries; verify current annual pricing and discount eligibility.
EndNote Your institution provides a license or your research group already uses it. Check local access, current compatibility and whether it fits your writing and collaboration workflow.
Mendeley Your institution or collaborators already rely on it, or its current workflow matches your needs. Confirm present features and terms with the vendor or your library; dated comparisons may not reflect current details.
RefWorks Your institution subscribes and provides access. Check eligibility and current institutional terms before adopting it for a project.

CASRAI’s comparison, last updated July 23, 2026, characterizes EndNote as commercial and often institutionally licensed, Mendeley as free and proprietary, and RefWorks as institutionally subscribed. Treat that as secondary screening context, not a definitive statement of current availability or features; confirm with your library and the vendors in CASRAI’s comparison.

Test your finalists before moving a full library

Try two finalists against the same small, representative set of papers and collaborators. The test should reflect your actual workflow, not just whether you can import a citation.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  1. Add several references from the kinds of sources you use, then check author names, titles, dates and identifiers for errors.
  2. Insert citations and a bibliography into a test document in your required style; check updates and formatting after changing a citation.
  3. Attach and annotate a PDF, then test whether you can find the text or notes you need later.
  4. Invite a coauthor to a test library or folder and verify access, permissions and attachment behavior.
  5. Export a small sample, then see whether another tool can read the references and any attached material you need. Keep a backup before importing or reorganizing a large library.

Do not assume migration preserves everything. Current equivalent export fidelity across these five products is not established; the sample export is a way to discover whether the fields and attachments important to you survive your particular workflow.

A simple decision rule

  • Choose Zotero as a first trial if you value free software, broad word-processor support and group libraries, and are willing to plan PDF storage separately.
  • Choose Paperpile as a candidate if you work mainly in Google Docs and Drive and its paid plan covers the PDF and sharing features you need.
  • Check EndNote, Mendeley or RefWorks early if your institution or lab already provides access or has standardized on one.

Make the final choice using your required citation style, a real document, your PDF habits and a small collaboration-and-export test—not feature counts alone.
