To calculate molecular descriptors and fingerprints, parse a molecular structure with a cheminformatics toolkit, calculate the numeric properties or structural encoding you need, and save the toolkit and settings alongside the results. RDKit is a practical fit for Python workflows; Open Babel is useful when command-line structure handling and several fingerprint families are important. Their outputs are not automatically interchangeable.
What descriptors and fingerprints represent
A molecular descriptor is a named computed value, such as molecular weight, logP, or topological polar surface area (TPSA). A fingerprint encodes structural features in a form that can be compared or used as model input. Neither is, by itself, an experimental measurement of a molecule’s behavior.

Fingerprint similarity is meaningful only in the context of the algorithm and settings that produced the fingerprints. A matching bit or a high similarity score does not prove two molecules are identical or have equivalent biological activity.
Prepare and validate the molecular structures
Begin with an input format the selected toolkit can read, such as SMILES or a structure file. Parse each record into a molecule object and handle failed parses before calculating features. For datasets, keep a stable record identifier and retain the original structure alongside any standardized structure.

Decide and document how to handle salts, tautomers, protonation, stereochemistry, and aromaticity. These choices can affect calculated outputs; do not silently treat different representations as equivalent. The appropriate policy depends on the analysis.
Calculate descriptors with RDKit
RDKit’s rdkit.Chem.Descriptors module provides CalcMolDescriptors(mol), which returns a dictionary keyed by descriptor name. Its documentation includes exact molecular weight as an example; the getting-started guide also demonstrates descriptors such as TPSA and donor counts. See the RDKit getting-started guide and descriptor module documentation.

if mol is None:
raise ValueError(f"Could not parse SMILES: {smiles}")
descriptors = Descriptors.CalcMolDescriptors(mol)

Select descriptors that answer the analysis question rather than automatically including every available value. Descriptor names alone may not establish that two toolkits use the same definition; check definitions and versions before combining outputs.

Calculate descriptors with Open Babel
Open Babel documents numerical descriptors including atom and bond counts, hydrogen-bond donors and acceptors, logP, rotatable bonds, and TPSA. It also provides textual outputs such as canonical SMILES, InChI, InChIKey, and molecular formula. Consult the Open Babel documentation for the version and interface you are using, and check each descriptor’s definition before comparing it with a similarly named RDKit value.

Generate fingerprints with RDKit
RDKit’s getting-started guide recommends its fingerprint-generator interface for a consistent workflow. Choose the generator for the structural representation you need, then choose the output form appropriate to your use: bit vectors, sparse (unfolded) bit vectors, count vectors, or sparse count vectors. The output type and parameters affect what is represented; record them rather than saving only a label such as “fingerprint.”
For example, RDKit’s topological fingerprint identifies molecular subgraphs, hashes them to raw bit identifiers, folds those identifiers into a configured bit space, and sets the resulting bits. Folding can cause different subgraphs to map to the same bit. The getting-started guide and RDKit Book describe fingerprint generation and representations.

Generate fingerprints with Open Babel
Open Babel documents several fingerprint families with different structural bases:
Best Value

Choose based on the representation and task, not on a belief that identically named or similarly described fingerprints from separate toolkits are equivalent. See Open Babel’s fingerprint and similarity documentation for the available options and version-specific usage.
Choose a tool for the workflow
| Need | Documented route | What to consider |
|---|---|---|
| Python-based feature calculation and integrated cheminformatics APIs | RDKit | Its guide covers molecule parsing, descriptor calculation, fingerprint generators, and multiple vector forms. |
| Command-line structure conversion and multiple fingerprint families | Open Babel | Its documentation covers formats, descriptors, conversion, and fingerprint/similarity functions. |
Compare tools by interface, descriptor definitions, fingerprint family and representation, ability to apply the same standardization policy, and reproducibility of parameters and software versions. Do not compare results solely by column names or assume one toolkit is universally superior.
Keep the calculation reproducible
Export features with stable molecule identifiers and preserve the input structures and configuration metadata. Record at least:
- Toolkit name and version, plus the input format.
- Structure-standardization policy, including relevant salt, tautomer, protonation, stereochemistry, and aromaticity choices.
- Descriptor names and, where needed, definitions.
- Fingerprint family, generator parameters, and bit length where applicable.
- Whether the saved fingerprint values are bits or counts, and the representation used.
These details matter because descriptor definitions and fingerprint algorithms, parameters, and output forms differ. Official documentation search results identify RDKit documentation version 2026.03.6 and Open Babel documentation version 3.2.0; those are documentation versions, not evidence of the version installed on any particular machine. Check the documentation for the software version used in your workflow.
