How to Build a Mouse: How 2026 Studies Traced Embryo Cells as They Divided

Two October 2026 studies used gene editing to record cell divisions in mouse embryos, producing lineage maps of which cells descended from which, not a film or complete census.

Two studies published on October 8, 2026, one in Science and one in Cell, used gene editing to write marks into mouse cells as they divided, then read those marks back to reconstruct which cells descended from which. The result is a lineage map of an embryo, a record of family relationships among cells, not a film of development and not a complete inventory of every cell. Nature’s news report by Ewen Callaway, which is the source for the details below, describes both teams as using prime editing.

What the question is really asking

“How to build a mouse” sounds like a question about instructions, but developmental biologists mean something more specific: how one fertilized egg becomes an embryo with organs, tissues and many cell types, and which cells give rise to which parts. Answering that requires knowing the family tree of cells, a record called a lineage. Lineage is different from growth. Knowing that a cell divided tells you nothing about where its daughters ended up unless you can follow them.

That is the problem the 2026 studies tackle. Their output is a set of reconstructed relationships among cells, measured at particular points in development. Readers should keep that distinction in mind throughout.

Why a mouse embryo is hard to trace

Some animals make this kind of tracing straightforward. The nematode Caenorhabditis elegans is transparent and follows an invariant pattern of cell divisions that yields precisely 959 somatic cells. Its lineage was worked out decades ago, and Nature’s 2026 account cites that historical figure rather than a new measurement.

A mouse embryo offers almost none of those advantages. Development happens inside the mother, out of optical reach, and involves billions of cells whose fates are shaped by signals from their surroundings. The comparison below shows why the same approach cannot simply be copied across species.

Feature C. elegans Mouse embryo
Visibility during development Transparent body; cells can be watched Hidden; not optically accessible
Cell count Precisely 959 somatic cells (historical lineage work, as cited by Nature in 2026) Billions of cells, per Nature’s account
Division pattern Invariant and reproducible from animal to animal Shaped by external cues; Nature’s account does not describe it as invariant

Jay Shendure, a genome scientist at the University of Washington in Seattle and leader of the Science study, put the variability point this way: “Twins look the same, humans kind of look the same, yet even twins develop through very different sets of cell divisions.”

How lineage recording works

Lineage recording turns cell division into a readable history. The basic logic, as Nature describes it, runs in four stages:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  1. Introduce a recorder. Gene editing is set up so that edits accumulate at defined locations in the genome as cells divide.
  2. Let cells divide. Each division can add new marks, which are passed on to daughter cells. Marks made early are inherited by all later descendants of that cell.
  3. Read the marks. After development, the genome of each cell is sequenced to see which marks it carries.
  4. Reconstruct the tree. Cells that share more marks are inferred to be more closely related, and the pattern is assembled into a branching map.

The Science team’s method, which it calls the DNA Typewriter, adds sequential, indelible marks at specific sites in the genome. The sequence of marks is what makes it possible to order divisions into a tree rather than just tally them.

Why earlier recorders raised concern

The approach is not new. Jay Shendure’s team developed a CRISPR-based lineage recorder for zebrafish around 2016. That system introduced genomic “barcodes” and used DNA sequencing to infer relationships among cells. The difficulty is that the more edits a recorder makes, the more it can disturb the cells it is meant to observe. Nature’s report says that extensive editing during development could damage cells.

According to Nature’s account, the 2026 teams used prime editing as a more precise and less damaging way to make the marks. This is the report’s characterization of the two studies. It is not a general finding that every CRISPR-based recorder is harmful or that prime editing is harmless in all settings.

Item Science study (Yu et al., 2026) Cell study (Colgan et al., 2026)
Leader Jay Shendure, University of Washington Jonathan Weissman
Recording method DNA Typewriter: sequential, indelible marks at specific genome sites Prime editing-based recording; detailed implementation not stated in Nature’s account
Reported scope Lineage among 1.3 million edited cells from one embryo, examined after two weeks, about 10% of the embryo’s total Most cell divisions captured as organs formed; matching cell count not stated in Nature’s account
Embryo stage Two weeks after implantation of the fertilized egg into a mouse, when major organ systems had formed Captured as organs formed; exact stage not stated in Nature’s account

The table is limited to what Nature’s account establishes. It does not support ranking one method above the other, and it does not support any claim about which study is more complete, more accurate or safer.

What the numbers do and do not show

The headline figure is that the Science team reconstructed relationships among 1.3 million edited cells, about 10% of the embryo’s total. Three qualifications matter here.

  • It counts edited cells, not all cells. The result describes the cells that carried the recorder’s marks and whose relationships could be read. It is not a claim that every cell was edited.
  • It describes one embryo at one point. The reported result comes from a single embryo examined after two weeks. Nature’s account does not describe a second embryo or a different time point for this measurement.
  • It is not a complete lineage. Recovering about a tenth of the embryo’s cells is a substantial map, but it leaves most of the embryo outside the reconstruction.

The Cell study’s reported scope is described in terms of divisions captured rather than a cell total, so no equivalent number can be placed beside the 1.3 million figure from the accessible account.

What remains uncertain

This article relies on Nature’s report of the two studies. The full Science and Cell papers and their supplementary material were not reviewed for this piece, so specific editing designs, editing rates, sample sizes, error rates, tissue coverage, cell survival measurements and head-to-head performance comparisons are not reported here. Readers who need those details should consult the papers directly, cited by Nature as Yu et al., Science, DOI 10.1126/science.ael0508 (2026), and Colgan et al., Cell, DOI 10.1016/j.cell.2026.09.050 (2026).

The studies also do not establish how an embryo “decides” what to become. A lineage map shows which cells are related. It does not, on its own, show the signals that steered each branch, which is one reason the external cues Nature mentions matter to the picture.

The short answer

Building a mouse, from the standpoint of these studies, means dividing one fertilized egg into a large population of cells whose family relationships can be inferred from edits recorded along the way. The 2026 work gives developmental biologists a way to read those relationships in a mammal for the first time at this scale, as reported by Nature. What it delivers is a map of who descended from whom, covering a substantial share of the embryo at one moment, not a continuous recording of how each cell behaved.

The Shendure quotation captures why that map matters. Two embryos can look identical at the end and still have taken different routes to get there.

Nature’s account is the source for everything in this article. Where it does not give a number or method, this article does not supply one.
