How to Back Up public_html to a Remote Server Automatically

Set up cPanel’s WHM backup system to send account backups containing public_html to a remote server automatically, with Rsync configuration, SSH authentication, scheduling, verification, and recovery guidance.
Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

For automatic off-site protection of a cPanel account, use WHM’s scheduled backup system and add a remote destination. In WHM → Backup → Backup Configuration, enable backups, set retention, and create an Rsync Additional Destination with the remote hostname, SSH port (22 by default), username, destination directory, and private key. Select Save and Validate Destination, run one backup, verify the remote copy, and test a restore before trusting the schedule.

Rsync is the best fit when the destination accepts SSH. cPanel also supports FTP, WebDAV, and custom Additional Destinations. Keep a local copy as well as the remote copy: cPanel warns that remote transfers take additional processing time and strongly recommends an Additional Destinations location.

The correct architecture for an automatic off-site backup

A reliable setup has four parts: a scheduled backup job on the cPanel server, a separate account on the remote server, an encrypted transfer method, and a verification-and-restore routine. The remote system should not be the only copy. A local backup gives you a faster recovery path if the remote server is unavailable, while the remote copy protects against a failed disk, compromised hosting account, or loss of the original server.

For administrators with WHM access, cPanel’s native workflow is preferable to a home-grown script because it combines backup scheduling, retention controls, destination validation, logging, and notifications in one place. The resulting backup set can include the entire account, including public_html, rather than only the currently visible web files.

cPanel documentation strongly recommends saving backups to a remote Additional Destinations location.

What you need before configuring the destination

WHM administrator access

Automatic scheduling through WHM → Backup → Backup Configuration requires WHM access. A normal cPanel user can create a full account archive and send it to a remote FTP or SCP destination, but does not have the same server-wide scheduling and destination controls.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

A dedicated remote account

Create a separate account on the destination server solely for backups. Give it a dedicated directory, such as a path reserved for this cPanel server, and restrict that account so it can read and write only the backup area. Do not reuse a personal administrator login. Separation limits the damage if the cPanel server or a backup credential is compromised.

An SSH key and reachable endpoint

For Rsync, the destination must accept SSH connections. Gather the remote hostname or IP address, SSH port, remote username, destination path, and the private key that cPanel will use. The documented default Rsync destination port is 22; use another port only when the remote SSH service is configured for it. cPanel recommends key authentication rather than relying on an interactive password.

Enough space and a retention decision

Estimate how many backup generations you need and how much the account changes between runs. Retaining more generations improves recovery choices but consumes more remote storage. Keep the local retention policy and remote retention policy intentional; an automatic transfer is not useful if the destination fills up and later jobs cannot complete.

Configure WHM to send backups to Rsync

  1. Open the backup configuration. Sign in to WHM and go to Backup → Backup Configuration.
  2. Enable backups. Turn on the backup system and choose the backup frequency and retention settings appropriate for the account and server. Preserve a local destination unless you have a documented reason not to.
  3. Add an Additional Destination. In the Additional Destinations area, create a new destination and select Rsync as the transport.
  4. Enter the remote connection details. Supply the remote hostname, SSH port, remote username, destination directory, and the SSH private key. Confirm that the path exists or that the remote account is allowed to create it.
  5. Validate before saving the schedule. Select Save and Validate Destination. Treat a validation failure as a configuration problem to solve now, not as something the overnight job will fix.
  6. Run a real backup. Allow one scheduled run or start a forced run from the command line, then inspect the destination account. Confirm that a new backup set arrived, that its size is plausible, and that the remote account can read it.
  7. Perform a restore test. Restore a representative file or an isolated staging copy. A successful upload proves only that bytes moved; a restore test proves that the backup can actually be used.

Keep credentials outside public_html. A private key, destination password, or connection configuration exposed through the web root can turn a backup mechanism into an access path to the server.

How cPanel schedules and starts the job

cPanel’s documented default backup cron entry is 0 2 * * * /usr/local/cpanel/bin/backup. It runs at 2:00 AM in the server’s local time, not necessarily the time shown on your workstation or in the destination server’s logs. Plan around the server’s timezone and expected traffic, especially when large accounts are being archived.

WHM administrators can change the schedule in Configure cPanel Cron Jobs. To start a backup immediately instead of waiting for the next scheduled run, use:

/usr/local/cpanel/bin/backup --force

A forced run is useful after changing a destination, rotating an SSH key, or correcting retention settings. Watch the job through the available WHM status, log, and notification mechanisms; do not assume that a command returning control means every account and destination completed successfully.

What is actually protected when you say “public_html”?

A cPanel full account backup is an archive of the account, and cPanel states that it includes the account’s public_html files. It may also contain the account’s other cPanel-managed data, which is usually desirable when the goal is to recover a working website rather than a directory in isolation.

An Additional Destination therefore belongs to the cPanel backup workflow. It is not automatically a live, browsable mirror in which every file appears directly under a remote public_html directory. Confirm how your selected backup type is represented at the destination and document the extraction or restore procedure for the people who will operate it.

If your recovery requirement is “replace one deleted web file quickly,” retain a recent backup and practice extracting that file. If the requirement is “rebuild the account on another cPanel server,” retain complete account backups and test the broader restoration path, including database and account configuration data where applicable.

Incremental and full backups

Retention and transfer behavior depend on the backup type selected in WHM. Incremental backups can reduce repeated transfer work by recording changes, but they introduce a dependency on the chain of earlier backups. A missing or damaged predecessor can affect later recovery points.

cPanel documents an important restriction: if you use the Incremental backup type, you can only use Rsync Additional Destinations. FTP, WebDAV, and other destination choices are not interchangeable with incremental mode. If you need one self-contained archive that can be downloaded and extracted without earlier generations, choose a full backup approach and budget for the additional storage and transfer time.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Backup choice What it means operationally When it fits
Full account backup Each recovery point is a complete account archive; cPanel states that public_html is included. Storage and transfer requirements are higher. Independent recovery points, migrations, and simpler offline handling.
Incremental backup Recovery depends on the incremental sequence and is available with Rsync Additional Destinations only. Servers where changed-data efficiency matters and the chain will be monitored.

No universal retention count is correct. Decide how many daily, weekly, or event-driven points you can afford, then verify that the oldest point you intend to keep is still restorable.

Using cPanel without WHM

If you control only an individual cPanel account, open the Backup or Backup Wizard interface and create a full account backup. cPanel produces a .tar.gz archive, and that full archive includes the account’s public_html files. The interface can send the archive to a remote FTP server or an SCP destination when the hosting provider enables those options.

This user-level route is different from WHM’s server-managed schedule. It gives you a portable archive, but it does not provide the same central retention and Additional Destinations controls. cPanel also states that a full account backup cannot be automatically restored from the cPanel user interface. Recovery requires extracting the archive and uploading the public_html contents, or obtaining help from a WHM administrator or hosting provider.

  1. Create the full account archive from Backup or Backup Wizard.
  2. Choose the available remote FTP or SCP transfer option and enter the destination credentials and path.
  3. Wait for the transfer to finish, then sign in to the destination and verify the archive can be read.
  4. Download or copy a test archive to a safe location, extract one representative file, and confirm that its contents and permissions are suitable for a restore.

Ask your provider whether account-level backup generation can be scheduled externally if you need unattended operation but do not have WHM. Do not place an unprotected archive in the public web directory.

Rsync, FTP, WebDAV, and SCP compared

The right method depends on access level, destination support, authentication, and how you plan to recover. cPanel’s WHM Additional Destinations supports Rsync, FTP, WebDAV, and custom destinations. The cPanel user interface documents FTP and SCP for sending a full account archive.

Method Where it is documented in this workflow Authentication and transport considerations Backup form Important limitation
Rsync WHM Additional Destination SSH-capable endpoint; cPanel recommends an SSH private key. Port 22 is the documented default. Supports incremental mode and full backup workflows. Incremental backups require Rsync; destination validation and key permissions must be correct.
FTP WHM Additional Destination and cPanel full-account backup transfer Uses the remote FTP service and its credentials; security depends on the configured FTP variant and provider. Full account archive at the user level; backup behavior at WHM depends on the selected configuration. Not available for cPanel incremental Additional Destinations.
WebDAV WHM Additional Destination Requires a WebDAV endpoint and credentials accepted by that endpoint. WHM-managed backup destination. Not compatible with cPanel incremental Additional Destinations.
SCP cPanel user-level full-account transfer Uses an SSH/SCP destination and its credentials. A full .tar.gz account archive. The cPanel interface does not automatically restore the archive.
Custom destination WHM Additional Destination Depends on the custom integration and its authentication model. Defined by the destination implementation. Validate support, logging, and recovery behavior with the provider before relying on it.

For a server administrator who controls both ends, Rsync is usually the most flexible choice because it supports SSH key authentication and is the only Additional Destination type allowed with incremental backups. FTP or WebDAV can still be appropriate when the storage provider exposes only those protocols.

Verify every run instead of trusting a green status

Backup monitoring should answer three separate questions: did the job run, did the transfer finish, and can the data be restored?

  • Job execution: Check the WHM status and server logs for the scheduled or forced run. Confirm that the expected accounts were processed.
  • Transfer completion: Sign in with the remote backup account and verify a new archive or backup set, its timestamp, and a plausible size. A zero-byte or unexpectedly tiny object needs investigation.
  • Read access: Confirm that the remote account used for recovery can read the files. A transfer that was written with unusable ownership or permissions is not a recoverable backup.
  • Content integrity: Extract a representative web file and, where relevant, a database-related component in an isolated location. Check that the file is not truncated or corrupted.
  • Restore procedure: Periodically rebuild a staging copy or restore a small set of files. Record the commands, paths, and permissions needed so another administrator can repeat the process.
  • Notifications: Review cPanel’s available notifications and alert destinations. A silent failure can otherwise continue until the remote storage is empty or the retention window has passed.

Schedule restore drills after major changes: switching destination servers, changing SSH keys, changing backup type, or altering retention can invalidate assumptions that were correct during the original setup.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Security controls that prevent a backup from becoming a liability

  • Use a dedicated remote identity. Do not share the destination account with unrelated services or people.
  • Restrict the destination path. Limit the remote account to the backup directory and avoid shell or administrative privileges unless the transfer method genuinely requires them.
  • Prefer key authentication for Rsync. Protect the private key on the cPanel server and rotate it through a documented procedure.
  • Keep secrets out of the web root. Store keys, passwords, and connection settings outside public_html.
  • Separate backup access from production access. A person who can publish website files should not automatically be able to delete every remote backup generation.
  • Preserve multiple generations. A backup made after ransomware or accidental deletion may faithfully preserve the damage; older points provide a recovery option.
  • Test the least-privilege design. Validate both writing a new backup and reading it during restoration. If either requires broad administrator access, tighten the design before going live.

Troubleshoot common failures

Destination validation fails

Recheck the hostname, port, username, destination path, and private key. Confirm that the remote account is allowed to connect from the cPanel server and can write to the selected directory. A nonstandard SSH port must be entered explicitly; the default is 22.

The scheduled job runs but no remote files appear

Check whether the backup itself completed, whether the Additional Destination is enabled, and whether the remote path is being inspected with the same account configured in WHM. Review logs and notifications for authentication, permission, or network errors. A successful local backup does not prove that the remote transfer succeeded.

The transfer times out

cPanel documents a remote-destination timeout range of 30–300 seconds. Use a value appropriate for the endpoint and network, then investigate slow storage, firewall rules, overloaded servers, or a destination that is not accepting connections. Increasing a timeout cannot fix a wrong hostname or denied authentication.

Only part of the expected data is present

Check the selected backup type, retention behavior, and whether you are viewing an incremental set that depends on earlier generations. Confirm that the account was included in the run and that the remote destination has not discarded older components because of a storage limit.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The archive exists but restoration fails

Verify that the archive is readable by the recovery account, that it was completely transferred, and that the restore process matches the backup type. For a cPanel user-level full backup, extract the .tar.gz archive and upload the required public_html contents, or ask a WHM administrator or hosting provider to perform the restoration.

Operational checklist

  1. Create a dedicated remote account and backup directory.
  2. Generate or select an SSH key and install its public key for the remote account.
  3. Confirm the remote hostname, port, username, path, available space, and firewall policy.
  4. Enable WHM backups and retain a local copy.
  5. Add an Rsync Additional Destination in WHM → Backup → Backup Configuration.
  6. Enter the connection details and select Save and Validate Destination.
  7. Choose full or incremental backups deliberately; remember that incremental Additional Destinations require Rsync.
  8. Run /usr/local/cpanel/bin/backup --force once after configuration.
  9. Inspect the remote backup set, logs, and notifications.
  10. Restore a representative file or staging copy and document the procedure.
  11. Repeat verification after key rotations, destination changes, and retention changes.

Bottom line

With WHM access, the dependable path is cPanel’s scheduled Backup Configuration plus an Rsync Additional Destination authenticated by SSH key. Set retention, validate the destination, force one test run, and prove recovery with a restore drill. Without WHM, use cPanel’s Backup or Backup Wizard to send a full .tar.gz account archive to FTP or SCP, but plan the restoration manually or with provider assistance. In either case, keep local and remote copies, restrict the remote account, and treat verification—not the transfer status alone—as the measure of a usable backup.
