Scientists build 3D coral reef maps by combining many overlapping underwater photographs. Structure-from-motion software matches visible features across the images, estimates the camera positions, and reconstructs the scene as a point cloud and 3D surface. With suitable image quality and scale information, researchers can use that model to measure reef structure and coral characteristics.
1. Plan the survey around the question
The team first decides what it needs to learn: for example, how coral colonies are changing, how a restoration site is developing, or what structure occurs across a larger reef area. That goal shapes the survey route, area, image collection method, and products to generate. NOAA’s guide to large-area imaging for coral reef monitoring, research and restoration emphasizes tailoring collection, processing, and data extraction to the monitoring objective.

Survey platforms can include divers, remotely operated vehicles (ROVs), shallow-water autonomous underwater vehicles, and surface-operated drop cameras. These are alternatives, not a universal ranking: coverage needs, depth and access, ability to follow a consistent path, view quality, scale controls, and the project objective all affect the choice.

A diver or platform follows a planned route while taking photographs of the reef from different positions and angles. Adjacent images need enough shared detail—such as coral shapes or other recognizable features—for software to identify the same places in more than one frame. NOAA’s photogrammetry overview describes this multi-image approach: the 3D scene is reconstructed from photographs rather than captured as a single complete image.

Consistent image paths and useful view geometry help the software connect the photographs. If too few features overlap, or if images are unsuitable for matching, the reconstruction may be incomplete or less useful for measurement.
3. Check and prepare the images
Before reconstruction, teams review the photographs and remove frames that could undermine the model. NOAA’s documented workflow identifies examples including overexposed images, frames dominated by blue water or divers, and images that were not taken perpendicular to the reef. Project procedures may also standardize color and exposure correction.

This quality check is not just cosmetic: the model depends on recognizable reef features appearing consistently across views. NOAA describes image review and processing choices in its InPort data record.

Structure-from-motion (SfM) software searches for visual features shared among photographs, estimates where the cameras were when each image was taken, and uses those relationships to calculate a three-dimensional point cloud. A surface or mesh can then represent the reef’s shape. The same image set can also produce two-dimensional products such as photomosaics and orthophotos.

NOAA’s Pacific Islands Fisheries Science Center documents an end-to-end workflow in which images are collected by divers, quality-checked, and processed into 3D and 2D products. Its 2019 standard operating procedure names Agisoft Metashape for model and orthophoto generation: Processing Photomosaic Imagery of Coral Reefs Using Structure-From-Motion.

A reconstruction needs scale information if researchers want measurements in real-world units rather than an unscaled shape. Underwater scale bars or coded markers can provide that reference; NOAA records describe using coded scale bars and generating products such as digital elevation models.

Once scaled and processed, the imagery and model can support estimates of coral density, colony size, colony condition, and taxonomic identification under documented NOAA procedures. NOAA’s 2024 update says these SfM products can provide data comparable to rapid ecological assessments. The updated workflow covers survey planning, field procedures, data management, processing in Agisoft Metashape, and extraction in ArcGIS Pro: NOAA’s 2024 coral reef photogrammetry SOP update and its technical memorandum record.
What a 3D coral reef map can show
- Shape and relief: the reconstructed surface describes the reef’s three-dimensional structure; elevation products can represent changes in height.
- Coral demographics: documented workflows can extract information such as colony density, size, condition, and taxonomic identity.
- Different views of the same survey: researchers may use a 3D model alongside a photomosaic, orthophoto, or elevation product, depending on the analysis.
How accurate is the map?
There is no single accuracy or resolution value that applies to all reefs, platforms, or surveys. Usefulness depends on the image set, survey design, scale and control information, and processing choices. NOAA’s cited materials do not establish a directly comparable accuracy figure across platforms and sites; a specific accuracy claim should therefore be tied to a particular survey and its validation, not generalized to underwater photogrammetry as a whole.
