Fossils can keep a three-dimensional shape inside rock when minerals fill pores in buried bone, wood, or shell; when new minerals replace the original material; or when sediment or minerals fill an impression left behind. These routes preserve form in different ways, and a fossil that retains volume is not necessarily made of the organism’s original material.
How do fossils form inside rocks?
A remain or trace first has to be buried in sediment. As the sediment hardens, groundwater can move through its pores and carry dissolved minerals to the buried material. What happens next varies: minerals may enter pores, replace hard parts, or help preserve a mold that later fills in. These processes can overlap, and not every fossil follows the same sequence.

Three-dimensional preservation describes the shape that survives, not a single fossilization process. It can apply to body material altered by minerals or to a replica formed in a mold.

Permineralization happens when minerals carried by groundwater fill natural pores in original material. The National Park Service defines it as “the infilling of natural pores in original organic material by minerals” in its Permineralization and Replacement explanation. Silica and other dissolved ions can enter pores in wood, bone, or shells and precipitate there as local chemical conditions change.

The minerals add material within the pores; permineralization does not, by definition, mean that every original component has been removed. It can preserve the object’s volume and, in some cases, fine internal or microscopic detail. Silica may come from weathering rock-forming minerals, volcanic ash, or skeletal material from some marine organisms, according to the National Park Service.
How is replacement different from permineralization?
In replacement, original hard material is removed and new mineral matter takes its place. The California Geological Survey describes calcium carbonate, silica, and pyrite among minerals that can replace fossil material in its fossils overview.

The boundary between the processes is not always exclusive: permineralization and replacement can occur separately, but they often occur together. Replacement may leave a recognizable outer shape or surface ornament while changing the material and losing some internal structure. What is the difference between a fossil mold and a cast?
A mold is a three-dimensional impression in surrounding sediment or rock; a cast is the positive form made when that impression fills with sediment or minerals. The National Park Service describes a cast as “a replica of an organism or a trace such as a footprint or burrow produced by the infilling of a natural mold” in Mold, Casts, and Steinkerns.

External and internal molds
If a shell’s exterior leaves an impression in surrounding sediment and the shell later dissolves, the impression records its outside surface: an external mold. An internal mold records the inside surface of a shell or other hollow structure. In either case, the mold is an impression or void, not the preserved original shell material.
Casts and steinkerns
When material fills a mold, it forms a cast—a positive replica of the shape. A steinkern is a stony cast of the interior of a hollow structure, such as a shell. Molds and casts can also preserve traces, including tracks and burrows, rather than body parts.

Why can one fossil stay three-dimensional while another is flattened?
A fossil with minerals filling pores or a mold that is filled before it collapses can retain volume. By contrast, pressure from accumulating and compacting sediment can flatten or distort remains, producing a compressed fossil with a surface replica rather than the original volume.

Preservation modes are useful ways to describe outcomes, not necessarily exclusive boxes for every specimen. J. M. Schopf’s 1975 review, indexed by the U.S. Geological Survey as Four modes of preservation, distinguishes cellular permineralization, coalified compression, authigenic preservation, and hard-part preservation. The categories help explain why fossils can represent anatomy differently.

What does a three-dimensional fossil actually preserve?
It preserves shape and volume to some degree, but that alone does not establish that the original material or every internal feature remains. Permineralization can retain fine internal detail in some cases; replacement can preserve recognizable external ornament while losing internal shell structure; and a cast records the mold’s shape as a replica. Interpreting anatomy therefore means considering how the specimen was preserved, not just what its outline looks like.
A fossil is evidence of an organism or trace and of the physical and chemical conditions that acted on it after burial. The visible shape is the result of that history, not a guarantee of an unchanged remnant.
