How Do Scientists Map the 3D Structure of a Genome?

Scientists combine proximity-based sequencing, microscopy, and computational modeling to study how DNA is arranged in three dimensions inside cells.

Scientists map genome organization by measuring which DNA regions are near one another inside cells, then interpreting those measurements with imaging and computational models. Hi-C is a widely used genome-wide approach: it captures nearby DNA fragments, sequences the joined fragments, and records how often pairs of genomic regions are detected together. The resulting contact map is evidence about spatial organization—not a photograph or a single definitive set of coordinates for the genome.

Why a genome has a 3D structure

A genome is not laid out as a straight, uncoiled strand inside a nucleus. DNA is packaged with proteins into chromatin, and that material occupies space. The positions and proximity of different regions can be studied because they are relevant to how the genome is organized in cells. But the arrangement is not necessarily identical in every cell or at every moment: it can vary with cell type, cell state, and time.

That variability matters when interpreting results. A genome-wide assay may summarize contacts across many cells, while imaging can visualize labeled regions in individual cells. Neither kind of evidence alone describes every part of the genome, every simultaneous interaction, or every cell’s organization. Researchers therefore choose methods according to the question and often compare complementary kinds of evidence.

How Hi-C turns proximity into a contact map

Hi-C adapts chromosome conformation capture methods to sample contacts across many genomic locations. In a typical protocol, researchers preserve chromatin’s spatial relationships in cells, cut the DNA into fragments, join fragments that were near one another, and sequence the resulting junctions. The sequencing reads identify the genomic locations represented in each joined product. Counts of detected pairs are then organized into a matrix.

1. Preserve chromatin relationships

Cells are chemically fixed so that nearby chromatin regions are more likely to remain associated during sample preparation. This preserves proximity under the conditions of the assay; it does not establish that two regions are permanently attached in a living cell. The sample is then lysed so the chromatin can be processed.

2. Cut and mark DNA fragments

The DNA is cut, commonly with restriction enzymes, into fragments. Hi-C protocols also label fragment ends as part of preparing them for ligation. The exact enzyme choice and protocol affect which fragments can be recovered and how finely the genome can be sampled.

3. Join fragments that were near each other

DNA fragments brought into proximity in the nucleus can be ligated, or joined, so that a resulting molecule contains DNA from two locations. The method relies on this proximity-ligation step to convert spatial relationships into molecules that can be sequenced. As the NIH Common Fund 4D Nucleome Program explains, proximity ligation links regions that are very close together and sequences them to determine where those contacts occur (NIH 4D Nucleome Program overview).

4. Sequence the junctions and count contacts

Researchers enrich the ligated products and sequence them. Each useful read pair can be mapped to genomic locations, showing which two regions were joined in that molecule. An analysis pipeline processes the reads and summarizes the observed pairings; ENCODE publishes standards and a processing pipeline for Hi-C data (ENCODE Hi-C data standards and processing pipeline).

5. Read the contact matrix

In a contact matrix, genomic regions are arranged along both axes, and each cell represents the observed or estimated contact frequency for a pair of regions. A stronger signal indicates that a pair was detected more frequently in the analyzed sample and under that assay’s conditions. It is a measurement of contact frequency, not a direct measurement of distance in micrometers and not proof of a permanent bond, causal relationship, or gene-expression effect.

What the contact map can—and cannot—show

A Hi-C map is a compact way to examine patterns among many genomic regions. It can provide evidence that particular loci are often found in proximity, and it can reveal organization at different genomic scales depending on the data and analysis. The map itself, however, is not a three-dimensional image. It reports pairwise contact evidence, which is incomplete and subject to experimental and analytical constraints.

Contact frequency and physical distance are related only through assumptions and models; the map does not hand researchers a unique set of 3D coordinates. Many distinct arrangements could be consistent with some of the same pairwise measurements. Nor does a population-level contact pattern mean every cell contains the same arrangement. If a region is frequently paired with another across a sample, that does not mean the same contact happens simultaneously in every cell.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

For these reasons, careful descriptions say that contact maps support structural inference. They do not say that Hi-C photographs a genome, proves two regions are always touching, or by itself establishes that one region regulates another. The broader review literature likewise treats genome organization as a subject for multidisciplinary methods rather than a problem solved by one assay (Nature Reviews Molecular Cell Biology review of 3D genome methods).

How researchers infer a 3D arrangement

Computational reconstruction methods use contact frequencies to estimate candidate spatial arrangements. A model may translate the observed pattern into constraints on how genomic segments could be positioned relative to one another. Researchers then evaluate candidate structures against the input data and the assumptions of the chosen method.

Reconstruction approaches differ in how they represent contact frequency, handle noisy or missing observations, and assess the quality of candidate structures. A model is therefore an interpretation of the data, not a direct readout of coordinates. A useful result is one that is explicit about its assumptions and fits the evidence for the question at hand; there is no single computational reconstruction that should be treated as the uniquely established shape of a genome. A review of reconstruction techniques describes this variety of modeling approaches and evaluation strategies (Frontiers in Genetics review of methods for reconstructing 3D structures from Hi-C data).

Other methods reveal different aspects of genome organization

Hi-C is one part of a broader toolkit. Sequencing-based assays can survey many loci, microscopy can directly observe selected labeled regions, and computational methods can integrate measurements into structural models. The choice depends on whether the priority is genome-wide scope, a targeted locus, cell-specific evidence, visualization, or a particular type of molecular association.

Approach What is measured Useful for Important qualification
Hi-C Sequenced DNA junctions formed from nearby fragments Genome-wide sampling of pairwise contacts Contact frequencies are indirect proximity evidence; effective resolution depends on protocol and sequencing depth.
Micro-C and related sequencing methods Sequencing-based chromatin contact evidence Complementing or adapting genome-wide contact analysis Do not assume all sequencing-based methods have identical protocols or resolution.
SPRITE Barcode-based co-occurrence of interacting DNA, RNA, and proteins Identifying genomic regions associated in molecular clusters It uses a different measurement strategy from proximity ligation and does not comprehensively capture every simultaneous contact.
FISH and multiplex FISH Microscopic positions of fluorescently labeled genomic regions Visualizing selected loci, including in individual cells Targeted imaging does not by itself survey every locus across the genome.
Super-resolution imaging, in situ genome sequencing, and live microscopy Spatial or time-dependent observations, depending on the technique Investigating organization that benefits from direct visualization or live-cell observation Each method has its own targeting, labeling, and measurement constraints.
Hi-CO Nucleosome proximity evidence combined with computational modeling Specialized analysis of nucleosome positions and orientations It is a focused nucleosome-scale method, not a general resolution level for all Hi-C maps.

The method descriptions above follow multidisciplinary reviews and method-specific publications. The Nature Reviews review groups approaches into sequencing-based, microscopy-based, and computational or modeling categories. The NIH 4D Nucleome Program describes SPRITE as a method that isolates nuclei, fragments chromatin, assigns barcodes to interacting molecules, and sequences the barcodes to identify associated regions (NIH description of SPRITE and 3D genome mapping). Hi-CO combines nucleosome proximity analysis with computational modeling to derive nucleosome positions and orientations at specialized granularity (Nature Protocols Hi-CO protocol).

How to choose a method for a research question

There is no universally best way to map genome organization. Researchers match the technique to the type of evidence they need, then account for what that technique does not measure.

  • For broad contact sampling: a genome-wide sequencing assay such as Hi-C can sample pairwise contacts across many loci. Its effective resolution depends on the protocol and how much sequencing data are generated; it should not be assigned one universal scale.
  • For selected regions and direct spatial observations: FISH-based microscopy can show where labeled loci are in a cell. This can help examine cell-to-cell variation, but a targeted image is not the same as a genome-wide contact survey.
  • For molecular associations beyond DNA pairs: a barcode-based approach such as SPRITE can identify DNA regions associated with interacting DNA, RNA, and proteins. Its co-occurrence evidence answers a different question from a ligation-based contact map.
  • For a structural model: computational reconstruction can convert contact data into candidate arrangements. The model should be interpreted with its assumptions and noise handling in mind, rather than treated as directly imaged structure.
  • For nucleosome-level analysis: a specialized method such as Hi-CO may fit a question about nucleosome positions and orientations. That specialized scope does not imply that ordinary Hi-C studies resolve every nucleosome.

Population averaging versus cell-specific evidence is another key distinction. If the biological question concerns variability among cells, a population summary may obscure differences that imaging or other cell-resolved strategies can investigate. Conversely, observing selected labeled loci in some cells does not replace broad genome-wide sampling when the question concerns many genomic regions.

Why protocol and sequencing depth matter

Not every Hi-C experiment has the same practical resolution. Protocol design, restriction-enzyme choice, sample preparation, and sequencing depth influence how much detail can be distinguished in the resulting data. The Hi-C 3.0 protocol describes refinements including enhanced cross-linking and a restriction-enzyme cocktail intended to improve resolution potential across a range of genomic distances (Hi-C 3.0 protocol, Current Protocols, 2021).

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

“Resolution potential” is not a guarantee that every experiment will produce a map at a particular scale. A comparison between studies needs to consider their protocols and data, rather than transferring a resolution claim from one assay or dataset to another. In particular, a nucleosome-scale result from Hi-CO should not be described as the default resolution of Hi-C.

Common interpretation mistakes

  • Calling a contact map a picture: a matrix summarizes detected or estimated contact frequencies; spatial coordinates require further inference or direct imaging.
  • Equating proximity with permanent attachment: a detected contact reflects proximity preserved and measured under specific assay conditions. It does not show the regions are continuously joined.
  • Assuming contact causes gene expression: a contact alone does not demonstrate that it caused a change in gene activity. That causal conclusion requires evidence beyond the contact measurement.
  • Treating a population pattern as one universal cell structure: cells can differ, and a sample-level pattern should not be taken as a consensus shape present identically in every cell.
  • Assuming one assay captures every simultaneous interaction: proximity-ligation, barcode-based, and microscopy approaches have different limits. The NIH 4D Nucleome overview specifically cautions that proximity-ligation and microscopy methods do not comprehensively measure all simultaneous contacts.

Putting the evidence together

A careful study begins by defining the biological question: whether it concerns genome-wide contact patterns, selected loci, molecular associations, cell-to-cell variation, or a candidate 3D model. The method then determines what kind of evidence is collected. Hi-C yields sequencing-based pairwise contact frequencies; microscopy provides spatial observations for labeled regions; barcode-based methods identify co-occurrence among associated molecules; computational reconstruction estimates structures from measurement data.

Those evidence types can complement one another, but they should not be collapsed into a claim stronger than any one supports. A contact map helps researchers reason about genome organization, an image provides direct spatial evidence for the labeled targets, and a computational model proposes an arrangement consistent with measured contacts. Together, with their assumptions made explicit, these approaches build a more informative picture of genome organization than any single assay can provide.
