Sequence determines how well the strands pair; salt changes the ionic environment that supports pairing; and temperature shifts the balance between bound and separated strands. These effects interact: conditions that help distinguish a well-matched target from off-target sequences can also reduce the amount of desired target that remains bound.
What DNA hybridization is—and what determines whether strands stay paired
DNA hybridization is the pairing of complementary nucleic-acid strands to form a duplex. In an assay, one strand may be a probe and the other the target being detected. Their base sequences influence how favorable and stable that duplex is. The experimental solution and temperature then affect how much of the population remains paired.

It is useful to separate two questions: Can the probe bind? and How stable is that binding under the assay conditions? Complementarity helps answer the first, but a sequence match alone does not determine the second. A duplex’s stability depends on the sequence context and on solution conditions, including the ionic composition and strand concentration used when estimating its melting behavior.

It is to retain enough correctly bound target to detect while limiting binding to unintended sequences. Reviews of nucleic-acid hybridization describe this as a practical balance between useful target yield and specificity, rather than a single condition that optimizes both without trade-offs. The 2012 review in Nature Communications discusses this specificity challenge.

How sequence and mismatches affect duplex stability
A perfect match is a starting point, not a complete prediction
When probe and target are complementary, their bases can pair along the duplex. Changing one or more bases can make the duplex less favorable, but “a mismatch” is not one uniform event. Its effect depends on which bases are involved, where the mismatch falls, and which bases surround it. IDT’s melting-temperature guide notes that sequence context matters when estimating DNA melting behavior. Its DNA melting-temperature guide explains why a sequence-based calculation is more informative than treating all mismatches alike.
Position and neighboring bases matter because a duplex is a sequence of neighboring base-pair interactions, not a collection of independent pairs. As a result, two probes with the same number of mismatches need not have the same stability or discrimination. A mismatch near one part of a probe may affect binding differently from the same mismatch in another sequence context. Microarray-specific work also examines the factors that influence hybridization specificity, underscoring that the observed outcome depends on more than a mismatch count. The 2008 review on DNA microarray hybridization specificity discusses characterization and effectors of that specificity.
One reported energy range is not a universal temperature shift
The 2012 Nature Communications review reports standard free-energy differences of 1.83 to 6.57 kcal/mol associated with a single-base change. That is a range in standard free-energy differences described in the review—not a universal change in melting temperature, and not a guarantee that an assay will distinguish every single-base variant. The effect in a particular assay still depends on the mismatch identity and context, as well as the solution and experimental setup. See the review’s discussion of hybridization specificity.

Specificity is a yield-versus-discrimination decision
If conditions are permissive enough for a less stable off-target duplex to persist, the assay may gain binding but lose discrimination. If conditions become more selective, the desired duplex may also be lost. Probe and target sequence therefore define the stability landscape, but they do not by themselves dictate the best assay condition. The relevant comparison is how the intended and unintended duplexes behave under the same defined conditions.
How salt changes hybridization
DNA’s phosphate backbone carries negative charge. Cations in solution change the electrostatic environment around DNA strands and generally stabilize duplex formation. Consequently, a predicted melting temperature depends on the ionic conditions assumed in the calculation. “Salt concentration” is not always a sufficient description of a real buffer: the relevant composition can include more than one ion and other components.
Nearest-neighbor methods estimate duplex thermodynamics from sequence and apply corrections for ionic conditions. The European Bioinformatics Institute’s MELTING documentation describes nearest-neighbor computation and ion corrections. Its online tool accepts inputs that include sequence, hybridization type, sodium, potassium, magnesium, Tris, and nucleic-acid concentration. MELTING’s documentation and the online MELTING tool show why a Tm estimate should be tied to the inputs and model used, rather than quoted as an intrinsic, condition-free property.

Different buffer ingredients should not be collapsed into one interchangeable “salt” number. For example, a study specifically revisited hybridization parameters in solutions containing SDS, illustrating that solution composition can be relevant to interpreting hybridization conditions. That study is about those solutions; it does not establish a universal correction for every buffer. The 2002 study record describes the SDS-solution context.

How temperature shifts the balance between paired and separated strands
As temperature rises, a duplex becomes less likely to remain paired. Near its melting region, the fraction of bound strands declines; with further heating, the separated state becomes increasingly favored. A melting temperature, or Tm, is therefore a conditional estimate of duplex behavior, not a permanent label attached to a probe.
For a useful Tm estimate, the sequence is not enough. The calculation also relies on assumptions about strand concentration and solution conditions. A reported value without those assumptions can mislead: two calculations for the same sequence may differ because they use different ionic inputs, concentrations, or models. EBI’s MELTING materials describe the use of nearest-neighbor calculations and ion corrections, while IDT’s guide also treats Tm as a calculated value tied to conditions. EBI’s method documentation is a reference for those model inputs.

Tm is useful for comparing candidate duplexes when the assumptions are stated consistently. It does not, by itself, tell you the best hybridization or wash temperature for an assay. The actual outcome also depends on assay format, buffer composition, and the desired balance of retained target and suppressed background.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone. How sequence, salt, and temperature work together
Sequence sets the relative stability of the intended duplex and potential off-target duplexes. Salt changes the ionic environment in which those duplexes form, while temperature shifts the balance between paired and separated strands. Changing one variable can therefore alter the practical consequences of the others.
For instance, a probe-target pair that is sufficiently stable under one ionic condition may retain less binding at a higher temperature or lower salt condition. A less stable off-target may be lost sooner, improving discrimination—but a desired duplex can also be destabilized. The direction of the trade-off is broadly useful; its size cannot be inferred from a generic rule without the actual sequence and assay conditions.
Best Value
There is no defensible single temperature or salt recipe for “DNA hybridization” as a whole. Selecting conditions requires, at minimum, the exact probe and target sequences, strand concentration, buffer composition, and assay format. Calculations can help compare options, but they cannot substitute for checking performance in the specific assay. The sources on membrane hybridization and specificity likewise treat the effects as conditional on the system studied, not as universal operating settings.
How stringency changes during hybridization and washing
Stringency describes how strongly the conditions favor stable, well-matched hybrids over less stable interactions. In membrane hybridization workflows, washing conditions are commonly used to adjust that balance: higher wash temperature and lower salt tend to destabilize less stable binding. The intent is to reduce background from off-target hybrids while retaining the desired signal.
That direction is not a promise of a particular result. Increasing stringency can remove unintended hybrids, but it can also reduce retention of the intended target. The outcome depends on the probe-target stability and the membrane, buffer, and workflow conditions. A reference chapter on electrophoresis and blotting describes stringency in membrane hybridization; a nylon-membrane study also reports that homology and buffer conditions affect melting and background. The reference chapter on electrophoresis and blotting and the study record on DNA probes as diagnostic reagents provide assay-context examples.

Hybridization conditions and wash conditions should be considered together. A duplex may form under one set of conditions and then be challenged under a more stringent wash. The useful setting is not necessarily the one that maximizes initial binding; it is the one that leaves adequate intended-target signal while limiting unwanted signal after the complete workflow.
A practical way to choose and evaluate conditions
- Define the assay before choosing a number. Record the exact probe and target sequences, assay format, strand concentration, and complete buffer composition. Specify relevant ions rather than describing the solution only as “salt.”
- Compare the intended target with plausible off-targets. Note the mismatch identity, position, and surrounding sequence for each candidate. A mismatch count alone does not capture its likely effect on duplex stability.
- Estimate Tm using stated assumptions. Use a nearest-neighbor method with the ionic and concentration inputs that represent the planned conditions. EBI’s MELTING documentation and online tool provide inputs for sequence, hybridization type, sodium, potassium, magnesium, Tris, and nucleic-acid concentration. Record the model and conditions alongside each estimate.
- Use estimates to narrow choices, not certify performance. Compare predicted or measured stability under the same assumptions, then consider whether the intended duplex remains sufficiently stable relative to off-target candidates. Do not translate a predicted Tm directly into a universal assay temperature.
- Evaluate the complete workflow. Test the relevant hybridization and wash conditions in the assay format, assessing both desired-target retention and background. Change stringency with the trade-off in mind: conditions that remove weaker off-targets may also reduce the target signal.
- Report conditions with the result. State the sequence or probe design, buffer composition, strand concentration, assay format, temperature, and wash conditions needed to interpret the outcome. A Tm number without its solution assumptions is difficult to compare meaningfully.
Common interpretation errors
- Treating Tm as a fixed property of a sequence. Tm depends on sequence and on the concentration and solution assumptions used in its estimate.
- Assuming every single mismatch has the same penalty. Identity, position, and neighboring bases affect the stability change.
- Using a mismatch’s energy difference as a temperature change. The 1.83–6.57 kcal/mol range reported in the 2012 review is a standard free-energy difference, not a Tm shift.
- Calling all ionic conditions “salt.” Buffers may include multiple relevant ions and other components; calculations and reports should preserve the actual inputs.
- Equating higher stringency with better results in every respect. Stringency can reduce off-target binding and desired-target retention at the same time.
- Expecting a calculation to replace assay validation. A model helps organize comparisons; the measured yield and background depend on the specific assay format and conditions.
What a Tm prediction can—and cannot—tell you
A Tm calculation is most useful as a condition-dependent comparison: given specified sequences and solution assumptions, it helps estimate duplex stability and assess how candidate designs may differ. The calculation becomes more interpretable when the model and inputs are recorded, especially the ionic conditions and nucleic-acid concentration.
It cannot alone establish assay sensitivity, specificity, or the wash setting that will work best. Those outcomes involve the intended and off-target sequences together with the assay’s buffer, temperature history, and format. Published examples on microarrays, membranes, and SDS-containing solutions concern particular contexts; they should not be converted into a universal performance statistic or protocol.
