Fresh-Frozen vs. Fixed Tissue for Spatial Transcriptomics: Which Should You Use?

The best tissue preservation method depends on your sample and the exact spatial assay. Compare fresh-frozen, FFPE and fixed-frozen workflows, including RNA-quality and compatibility considerations.

Choose the preservation method your exact spatial assay supports—not the method that sounds best in general. Fresh-frozen tissue suits validated fresh-frozen workflows and requires careful collection and cryosectioning. FFPE can make archived clinical samples usable in compatible workflows, but RNA quality varies. Fixed-frozen tissue is a separate, protocol-specific category. Check the assay chemistry, tissue type and current preparation protocol before collecting or processing a specimen.

How to choose a preservation method

  1. Start with the specimen. If you have only an archived FFPE block, choose an assay that explicitly supports FFPE. If collecting new tissue, decide on the assay and preservation method together, before harvesting.
  2. Check the exact chemistry and version. A platform name such as Visium or Xenium does not establish that every workflow accepts every preservation method. 10x Genomics distinguishes fresh-frozen, FFPE and fixed-frozen applications; confirm the current protocol’s supported species, tissue and kit before proceeding. See the 10x Genomics spatial platform overview and its fixed-frozen CytAssist workflow.
  3. Assess the actual sample. A preservation label cannot guarantee RNA quality or assay performance. Biology, collection, freezing, embedding, storage and section handling all matter. Use the assay’s tissue-specific QC guidance and assess RNA quality where the protocol recommends it.
  4. Choose the readout that fits the question. Compare transcriptome breadth, cellular localization, probe-panel scope, imaging requirements and analysis needs. The right trade-off depends on the assay and the biological question.

What fresh-frozen tissue offers—and what it requires

Fresh-frozen tissue avoids formalin crosslinking and is appropriate for validated workflows that specify fresh-frozen material, including some poly-A capture assays. That does not make it automatically high quality: delays after collection, freezing conditions, embedding, storage and sectioning can affect RNA and morphology.

For Visium HD, the 10x Genomics fresh-frozen preparation handbook, updated July 31, 2026, describes RIN ≥ 4 as optimal. It also says a low RIN does not necessarily produce poor data, so that value is workflow guidance—not a universal pass/fail threshold. The handbook recommends snap freezing freshly obtained tissue or directly embedding it in OCT to limit RNA degradation and ice-crystal formation; OCT supports the tissue during cryosectioning. Do not assume an unvalidated freezing or embedding alternative will perform equivalently.

Practical handling means minimizing post-mortem delay, using RNase-free tools and conditions, freezing promptly, and keeping sectioning conditions controlled. Follow the relevant assay’s preparation and QC instructions, including tissue-specific optimization where indicated. The Visium HD tested-tissues guidance notes that tissue biology and preparation affect performance. For other Visium fresh-frozen workflows, consult the tissue preparation guide.

How FFPE differs from fixed-frozen tissue

FFPE: access to archived specimens

Formalin-fixed, paraffin-embedded (FFPE) tissue is common in pathology and can make biobanked or archival clinical material available for spatial analysis—but only with a compatible workflow. Fixation can preserve morphology, while RNA integrity may vary with fixation and storage and can decline during extended archival storage. That makes the condition and history of the specific block important, particularly when the study depends on historical patient material. Use the assay’s FFPE preparation and RNA-quality guidance, such as the Visium CytAssist FFPE tissue preparation guide or 10x Genomics Visium FFPE tissue-preparation documentation.

Fixed-frozen: a distinct, limited workflow category

Fixed-frozen is neither ordinary fresh-frozen tissue nor FFPE. One documented 10x CytAssist workflow uses mouse tissue fixed in PFA, cryopreserved in sucrose, embedded in OCT and processed with probe-based chemistry. That example is not general validation for other tissues, species or assays; check the current protocol for the exact combination you plan to use.

Do not assume a poly-A capture workflow accepts FFPE or fixed tissue. Probe-based methods can be suited to fixed or degraded RNA because they target defined sequences, but compatibility, probe design and quality controls remain assay-specific. Where possible, evaluate the actual tissue with the intended workflow before committing a study to it.

Compare the options against your experiment

Decision Fresh-frozen Fixed tissue (FFPE or fixed-frozen) What to weigh
When it is practical Newly collected tissue or an appropriately frozen block FFPE may be available from clinical archives; fixed-frozen requires its own validated preparation Start with the material you have and what the assay explicitly supports.
RNA and morphology Prompt freezing and careful cryosectioning help protect RNA and morphology; ice crystals can damage tissue structure. Fixation can preserve morphology, but RNA quality can be affected by fixation and archival history. Assess the actual sample rather than inferring quality from its preservation label.
Assay chemistry Some workflows use poly-A capture; support depends on the specific assay. Probe-based workflows support specified FFPE and fixed-frozen use cases. Confirm chemistry, protocol version, species and tissue together.
Spatial readout Specified assays offer sequencing-based, broader transcriptome capture. Imaging assays profile targeted probe panels in situ; probe-based sequencing workflows also exist. Balance breadth, cellular localization, panel scope, imaging and analysis requirements.
Preparation demands Fresh handling, freezing, embedding and controlled cryosectioning Fixation and embedding or a specific fixed-frozen preparation; section adhesion and RNA QC may matter Use the current preparation guide for the exact assay.

This is a qualitative comparison, not evidence that one preservation method universally yields more genes, higher resolution or better biological conclusions.

What published comparisons can—and cannot—tell you

A 2025 Nature Communications study compared Xenium, Vizgen MERSCOPE and NanoString CosMx on FFPE tissue microarrays covering 17 tumor and 16 normal tissue types. In that study, Xenium generated higher transcript counts per matched gene; the platforms also differed in clustering behavior, false discovery rates and cell-segmentation errors. Those results compare imaging platforms on FFPE samples. They do not establish that FFPE is better or worse than fresh-frozen tissue. See the 2025 platform benchmark.

A separate peer-reviewed benchmark describes differences between sequencing-based and imaging-based spatial methods, but it likewise does not establish a universal fresh-frozen-versus-fixed winner across assays and tissues. Treat platform benchmarks as evidence about the tested platforms and samples, not as a substitute for compatibility guidance for your specimen.
