CLI JSON Errors: Make Command Output Safe for LLM Pipelines

A CLI can emit readable text instead of JSON, or a wrapper can mix stderr into stdout. Diagnose the output contract, separate streams, and preserve the command’s exit status.

If an LLM pipeline reports invalid JSON after running a command-line tool, first check what the process actually wrote—not just what the underlying API returns. A CLI may default to readable text, and a process wrapper may combine standard error (stderr) with standard output (stdout). Either can put non-JSON text in front of a parser expecting a JSON document. Set the CLI’s documented output format, send only the intended stream to the parser, and preserve the exit status and diagnostics.

Why a CLI response may not be valid JSON

A JSON parser accepts input that conforms to JSON syntax. If the input begins with a status message, a human-readable answer, or a diagnostic, it is not one JSON document—even if a later portion of the text contains valid JSON.

There are two distinct things to check:

  • Output format: Does the CLI emit JSON, JSONL, or human-readable text by default?
  • Stream handling: Is the parser receiving stdout alone, or has stderr been merged into it?

These problems can look alike in a pipeline, but they need different fixes. Selecting JSON output will not help if diagnostics are still mixed into the parser’s input. Separating streams will not help if the CLI is emitting readable text on stdout instead of JSON.

The titled incident cannot be diagnosed definitively without the specific command and captured output. The OpenAI CLI provides a documented example of why defaults matter: its output guide says piped results use readable text by default, so scripts must select a data format explicitly. Check the CLI output-format guide and the installed version’s help before applying its flags to another tool.

Choose the output format your next step expects

Human-readable text, JSON, and JSONL are different output contracts. Use the format that matches the consumer downstream, not an assumption based on the API or model behind the CLI.

Format What it represents When it fits
Readable text Output intended for people to read; it is not necessarily a JSON document. Displaying a result in a terminal or passing it to a human-facing step.
JSON A JSON document representing the command’s response. A parser expecting one JSON value or document. Confirm the command’s response shape.
JSONL JSON records arranged one per line. A downstream step designed to process records line by line, rather than one complete JSON document.

The OpenAI CLI documents --format json and --format jsonl. Its command-line options and JSON output examples show how to select formats for that CLI. Do not assume the same flag names or response structure for a different product.

Keep stdout and stderr separate from the parser input

By convention, stdout carries a command’s ordinary output and stderr carries diagnostics, but a wrapper can change what your code receives. If a parser is meant to consume JSON from stdout, capture stderr independently and pass only stdout to the parser. Keep stderr available for logs or troubleshooting rather than discarding it.

Python’s subprocess interface supports capturing the streams separately or redirecting stderr to stdout; Node.js child processes expose separate stdout and stderr streams when configured with pipes. See the Python subprocess documentation and Node.js v17 child-process documentation for the relevant process APIs. Check the documentation for the runtime version used by your application.

Some shell-call wrappers return combined output together with an exit code rather than exposing raw streams separately. The shell-call API reference describes that kind of result. Inspect your wrapper’s contract: do not feed combined output to a JSON parser unless the wrapper guarantees it contains only the expected JSON.

Debug the exact command and its captured result

  1. Run the exact command outside the pipeline. Capture stdout, stderr, and the exit status independently. Preserve the command arguments and relevant environment so the test reflects the failing invocation.
  2. Check the installed CLI’s contract. Use its current help and documentation to verify the default output, available machine-readable formats, and where diagnostics are written. CLI defaults can differ from the underlying API and may change between releases.
  3. Select the intended format explicitly. For the documented OpenAI CLI, use --format json for a JSON response or --format jsonl for line-oriented records, if that matches the command and downstream consumer. Confirm the actual response shape before parsing.
  4. Give the parser only its intended input. Parse the documented data stream, typically stdout, and retain stderr separately for diagnostics. If the pipeline uses a wrapper that combines streams, inspect its result contract or use an interface that preserves the distinction.
  5. Check the exit status before treating output as success. A nonzero status signals command failure; a parse error alone does not explain whether the command itself succeeded. Keep both the status and stderr available when reporting failures.
  6. Handle streaming output as streaming output. Do not assume partial output is a complete JSON document. The OpenAI CLI guide notes that a stream can print output before an error event and still exit unsuccessfully. Follow the CLI’s documented streaming format and completion/error events.

Handle parse errors without losing the useful evidence

When parsing fails, report enough context to identify the boundary problem: the command and arguments, exit status, which stream was parsed, and a safe excerpt around the parser’s failure location. Avoid dumping secrets or unrestricted command output into application logs. Keep stderr available because it may explain why the command failed, but do not silently append it to JSON input.

If the command exits unsuccessfully, handle that as a process failure rather than disguising it as a successful response with malformed JSON. If it exits successfully but parsing fails, inspect the selected format, response shape, and stream boundary. That distinction narrows the search without assuming that every parse error has the same cause.

Checklist for a reliable CLI-to-LLM interface

  • Confirm the CLI name, installed version, and documented output contract.
  • Choose readable text, JSON, or JSONL to match the next step.
  • Capture stdout and stderr separately when the parser expects JSON.
  • Verify whether any shell or API wrapper merges the streams.
