There is no single, independently proven “best server antivirus.” The right choice depends on the server operating system and distribution, whether you need malware blocking alone or managed endpoint detection and response (EDR), how the server is hosted, compatibility with existing security software, central-management requirements, and licensing. Microsoft Defender is a practical starting point for supported Windows Server deployments and Linux workloads, but Microsoft’s product documentation is not a server-specific, independent head-to-head test.
What “server antivirus” should include
Basic antivirus scans files and processes, blocks known malware, and receives threat-intelligence updates. A managed server endpoint platform may add behavioral detection, endpoint detection and response (EDR), investigation, isolation, and centralized policy management. These are different scopes: compare products on the capabilities your operations team will actually use.

Best choice by server platform
Windows Server
Microsoft documents Defender Antivirus for supported Windows Server versions. Defender for Servers can deploy Defender Antivirus in active mode on eligible Windows Server machines when the unified solution integration and onboarding prerequisites are met. Verify the exact Windows Server release, integration method, tenant requirements, and onboarding steps in the current Microsoft documentation before deployment.
For organizations that need investigation and response, Defender for Servers plans integrate Defender for Endpoint capabilities, including EDR. This describes Microsoft’s feature set, not an independent comparative victory.

Linux servers
Microsoft states that Defender for Endpoint on Linux protects Linux server workloads in on-premises, cloud, and hybrid environments. Microsoft describes a combination of next-generation antivirus, EDR, behavioral analytics, threat intelligence, and centralized management, using an eBPF-based sensor architecture without kernel modules.
Linux support is distribution-, version-, and architecture-dependent. Check the current prerequisite matrix for the actual host before selecting or installing an agent; “Linux support” is not a guarantee for every distribution or release.

How to compare server-antivirus candidates
| Decision area | What to verify | Why it matters |
|---|---|---|
| Operating-system coverage | Supported Windows Server versions or the exact Linux distribution, release, and architecture | An unsupported agent can fail to install, update, or provide reliable telemetry. |
| Protection scope | On-access malware prevention, scheduled scanning, behavioral detection, EDR, investigation, isolation, and response workflows | “Antivirus” and a full managed endpoint service are not interchangeable. |
| Deployment and management | Cloud or on-premises console, identity and tenant prerequisites, policy controls, alert routing, and automation | Central visibility and consistent policy are essential across multiple servers. |
| Compatibility | Existing antivirus, backup agents, database software, hypervisors, monitoring tools, and server roles | Conflicts or overbroad scanning can interrupt production workloads. |
| Operational impact | CPU, memory, disk-I/O behavior, maintenance windows, reboot requirements, and telemetry retention | Server performance and availability have different priorities from desktop convenience. |
| Licensing | Per-server, consumption-based, bundled, or user-linked terms; plan, region, and billing configuration | The cheapest-looking plan may not include the controls or coverage you need. |
The available evidence does not establish comparable server-workload detection rates, performance benchmarks, or a universal price. Treat broad endpoint roundups as candidate lists, not proof of server suitability.
Microsoft licensing points to check
Microsoft describes Defender for Servers Plan 1 and Plan 2 as providing Defender for Endpoint Plan 2 capabilities, including EDR. It describes Plan 1 as foundational server protection with consumption pricing. Microsoft also documents standalone Defender for Endpoint licensing for servers and Defender for Business servers alternatives for some organizations. Eligibility, regional pricing, bundling, and billing can change, so confirm the live terms for your tenant and deployment.

Rollout guidance for production servers
- Inventory first. Record each server’s operating system and release, Linux distribution and architecture where applicable, hosting location, critical role, maintenance window, existing security agents, and business owner.
- Confirm prerequisites. Check the current Microsoft or vendor support matrix, network and identity requirements, licensing eligibility, and onboarding method for every platform.
- Pilot representative workloads. Test a domain controller, database, application server, file server, and cloud or hybrid host where those roles exist. Monitor application latency, disk I/O, CPU, memory, alerts, and update behavior.
- Resolve security-stack conflicts. Decide which product is primary. On relevant Windows configurations, Microsoft documents passive mode for Defender Antivirus when another antivirus is primary. Do not leave overlapping real-time scanners enabled without a tested design.
- Apply narrow exclusions. Use vendor-documented, role-specific exclusions only where necessary. Document the path, process, reason, owner, and review date; avoid excluding broad drives or whole application trees.
- Validate telemetry after changes. Confirm that malware alerts, EDR events, health status, updates, and response actions still appear centrally. On Linux, distinguish antivirus exclusions from global exclusions: Microsoft warns that global exclusions can also suppress EDR visibility.
- Expand in waves. Roll out by service tier, retain a rollback plan, and review incidents and performance before covering the next group.
Windows Server compatibility and exclusions
Windows Server roles can require special exclusions. Microsoft documents automatic, role-specific exclusions for certain Windows features, but those exclusions do not remove the need to check your installed roles and third-party applications. Keep exclusions as small and explicit as possible, and reassess them after software or role changes.
Linux compatibility and exclusions
Linux agents should be evaluated against the exact kernel, distribution release, package system, and architecture in use. Exclusions must be separated into ordinary antivirus exclusions and any global exclusion mechanism offered by the product. A global exclusion can hide endpoint-detection data as well as suppress antivirus alerts, creating a monitoring blind spot.

What about alternatives?
A June 4, 2026 TechRadar endpoint-protection roundup names Cisco, ThreatDown, Vipre, ESET, WatchGuard, CrowdStrike, SentinelOne, and Sophos, among other vendors. Its summarized tests and platform notes concern general endpoint products rather than a controlled comparison of server workloads. Use such vendors as candidates for a server-specific proof of concept, and ask each one to document supported server editions, Linux distributions, deployment architecture, exclusions, EDR response features, management, and licensing.

A practical decision framework
Choose a Windows-first Microsoft deployment when
- Your estate is primarily supported Windows Server and you already operate Microsoft’s security-management ecosystem.
- You want one documented path from antivirus to EDR and centralized response.
- Your team can verify onboarding, licensing, role exclusions, and passive-mode behavior before production rollout.
Choose a Linux-capable managed platform when
- Linux servers are central to the estate and the vendor explicitly supports every distribution and release you run.
- You need centralized EDR investigation and response rather than file scanning alone.
- You can test the sensor’s operational behavior on your kernel, workloads, and observability stack.
Run a competitive proof of concept when
- You operate mixed Windows and Linux fleets with different management or compliance requirements.
- Database, virtualization, storage, or latency-sensitive workloads make compatibility uncertain.
- Contract terms, data residency, response automation, or total consumption cost are decisive.
Bottom line
For supported Windows Server systems, Microsoft Defender Antivirus with the appropriate Defender for Servers or Defender for Endpoint integration is a defensible baseline. For Linux, Microsoft Defender for Endpoint is a documented option only after confirming the exact distribution, version, and architecture. Neither conclusion is an independent server-performance ranking. Select the product that matches your platforms, required EDR depth, operational constraints, management model, and verified licensing, then prove it on representative production workloads before broad deployment.
