A study published in Nature on 14 October 2026 has mapped a sequence “code” that helps control neuronal microexons—tiny, alternatively spliced pieces of genes active in the nervous system. Applying that code to whole-genome data from autism cohorts highlighted rare and ultrarare variants predicted to disrupt microexon splicing, adding a previously under-characterized layer to autism-related genetic variation.
What neuronal microexons are
Exons are segments of a gene that can be retained or removed when cells splice messenger RNA. Neuronal microexons are exceptionally short alternative exons enriched in genes involved in nervous-system biology. Because they are small, highly regulated and often cell-type specific, they can be missed by standard gene-annotation and variant-analysis pipelines.

The new study combined bulk RNA sequencing, single-nucleus RNA sequencing and machine learning to identify sequence features associated with whether a neuronal microexon is included in mature RNA. The resulting model converts local DNA sequence into a code score that estimates how a variant could alter microexon splicing.

The human analysis covered 4,790 whole-tissue RNA-sequencing samples and 47,380 human cortical single nuclei. It detected 1,514 microexons that were not previously annotated in either GENCODE or VastDB. Of those newly detected exons, 292 showed differential splicing between neural and non-neural cells or tissues.

How the regulatory code was tested
The model was checked against known regulatory features and experimental reporter assays rather than being treated as a purely statistical pattern. One experiment examined a QKI-binding motif. Knocking down QKI increased reporter activity when the reporter carried the wild-type ACUAAC motif. Changing that sequence to ACUGAC disrupted the QKI-binding site and eliminated the response, demonstrating that a single motif change can alter the measured regulatory effect.
The authors also calibrated the model against MaPSy splicing measurements. An absolute change in code score (Δcode) of 0.29 corresponded to at least a five-percentage-point mean difference in measured splicing in that validation set. This threshold is a prioritization rule for the model, not a universal biological cutoff for every exon, cell type or assay.

What the autism-cohort analysis found
The investigators first compared code scores in whole-genome sequences from 2,666 autism-affected and unaffected sibling pairs in the Simons Simplex Collection (SSC) and SPARK. They then used an independent MSSNG analysis containing 5,112 affected individuals and 263 unaffected siblings. Across SSC, SPARK and MSSNG, the combined dataset included 25,132 individuals from 7,391 families.
From those analyses, the authors defined a 72-variant superset of predicted impactful variants associated with autism status. The reported set occurred in 2.5% of affected individuals and was absent from their unaffected siblings in the comparison described by the paper.
| Result | Value reported by the study |
|---|---|
| Combined SSC, SPARK and MSSNG analysis | 25,132 individuals from 7,391 families |
| Predicted impactful variant superset | 72 variants |
| Affected individuals carrying that reported set | 2.5% |
| Microexon-associated variants with predicted pathogenic potential by CADD | 22.7% |
| Microexon-associated variants without that CADD prediction | 77.3% |
Rare and ultrarare variants generally received larger predicted disruption scores than common variants. Variants in highly conserved intronic sequence also had stronger predicted effects than variants in less-conserved intronic regions. Among microexon-associated variants found in affected individuals, CADD classified 22.7% as having predicted pathogenic potential; 77.3% did not receive that prediction.

Experimental checks on individual variants
Representative rare and ultrarare variants were tested in minigene reporter assays using human induced neurons. The assays showed altered microexon splicing for the examples tested, providing functional support for those specific variants.

Which biological pathways were implicated
The predicted impactful variants converged on genes involved in synapse formation and function. Reported examples include the PPFIA, ERC, RIMS, PTPRS, PTPRD, SHANK and neurexin families. Other affected categories included calcium signaling, synaptic-vesicle trafficking, signal transduction and ubiquitination.
Among individuals carrying variants in the ASD-associated RV-GDT superset, 82% were described as idiopathic and 18% carried previously detected candidate disruptive variants. The split suggests that microexon-regulatory variants could add information in cases where no earlier candidate variant had been identified, while also appearing alongside known genetic findings.

The code is a research prioritization resource. It can rank sequence changes that are more likely to modify neuronal microexon inclusion, helping researchers decide which variants deserve laboratory testing and mechanistic follow-up.
Best Value
- It does not diagnose autism in a child or adult.
- It does not establish that one microexon or one variant causes autism.
- It does not provide a validated risk score for an individual or family.
- It does not show that a treatment targeting microexon splicing is ready for clinical use.
Autism has a complex genetic architecture, and a predicted splicing change is only one part of a causal argument. Interpretation still requires replication, functional evidence in disease-relevant cells, knowledge of the gene and variant’s biological context, and clinical assessment independent of this model.
Why this expands autism genetics
Many variant analyses emphasize protein-coding changes or canonical splice sites. This study points to a regulatory layer in which small intronic or exon-internal sequence changes can modify the inclusion of neuronal microexons. Because microexons are concentrated in synaptic and signaling genes, their disruption offers a plausible route from noncoding variation to altered neuronal biology without changing the amino-acid sequence of a protein.
The study’s combination of bulk and single-nucleus data also matters. Bulk tissue averages signals across many cell types, whereas single-nucleus data can reveal exons whose regulation is restricted to particular cortical populations. That broader sampling produced an expanded repertoire before the variant model was applied.
Data and code access
The RNA-sequencing data are deposited under GEO accession GSE268269. Custom analysis code is available in the authors’ GitHub repository, with the corresponding release archived on Zenodo. Whole-genome and phenotype data from SSC and SPARK are available through SFARI Base after registration and approval. MSSNG data require access through the MSSNG portal. These controlled-access datasets cannot be redistributed under their data-use agreements.
What to watch next
The most useful follow-up work will test more of the 72 prioritized variants in human neuronal systems, measure the resulting changes in endogenous transcripts rather than only reporter constructs, and examine whether the predicted effects replicate across brain regions, developmental stages and cell types. Clinical interpretation will require independent cohorts and evidence that a splicing change contributes to a person’s phenotype rather than merely correlating with an autism diagnosis.
