For a business with GST registrations in several Indian states, choose software that keeps work and filing status distinct for each GSTIN while giving the finance team a useful PAN-level overview. Compare return workflows, reconciliation, accounting or ERP connections, e-invoicing where applicable, permissions, audit trails, exports, support and total cost. ClearTax, TallyPrime, Zoho Books and the GST Portal’s own filing routes are reasonable starting points—not independently tested recommendations. Confirm the features and responsibilities that apply to your configuration before committing.
What multiple state registrations change
The GST Portal’s registration flow asks applicants to select a State or Union Territory and displays registrations associated with the same PAN across India. For software, that makes the relationship between each GSTIN and the business’s broader reporting view important: staff should be able to tell which registration’s records, returns, invoices and reconciliation they are reviewing.

A PAN-level dashboard is a management view, not a substitute for identifying the relevant GSTIN in a task or return. Nor should software selection assume that every business operating in more than one state has the same registration obligation. Applicability depends on the business’s facts and current rules; confirm it with a qualified tax professional.

Return preparation and filing
GSTR-1 is not just a total-sales entry. GST Portal guidance describes invoice-level details for supplies to registered persons; specified inter-state supplies to unregistered consumers; credit and debit notes; exports and supplies to SEZs; advances and adjustments; amendments; nil, exempt and non-GST supplies; and HSN/SAC summaries. From May 2025, the portal’s guidance says the HSN-wise outward-supply summary is furnished separately for B2B and B2C.

- Prepration of final accounts ,concepts of good and services taxes using tally .Erp 9 with gst
- Depreciation,accounting for joint venture
- Accounting for consignment, hire purchase and instalment
The Portal lists three preparation routes: entering data online, using its offline returns utility, or using third-party applications through GST Suvidha Providers. The GST Portal also says GSTR-1 filing is a prerequisite to filing GSTR-3B for the same tax period and describes restrictions related to earlier return periods. Since portal instructions and return rules can change, have the tax team verify the current sequence and test the software’s behavior against current guidance.
Reconciliation, corrections and review
Check that users can compare accounting records with portal data and investigate unmatched, duplicate, amended or missing transactions rather than seeing only a single match rate. The workflow should make it clear who reviews exceptions, how corrections are handled, and what supporting detail remains available for later review. Official descriptions of return requirements establish the complexity of the data, not that any vendor’s software is error-free.

Per-GSTIN controls and consolidated reporting
Assess whether the product separates records and filing status by GSTIN while allowing appropriate summaries across registrations. Confirm how it maps GSTINs to legal entities, branches and users, and whether staff can be restricted to the registrations they handle. A consolidated view is useful only if users can drill back to the underlying registration and records.
When e-invoicing and integrations matter
NIC describes e-invoicing as electronic authentication of B2B invoices through an Invoice Registration Portal (IRP). Businesses create invoices in their own accounting, billing or ERP systems, then report specified documents to an IRP to obtain an IRN and QR code; e-invoicing does not mean invoices are generated by a government portal. The GST Portal says data submitted through an IRP can populate specified GSTR-1 tables, and that those details can be edited in the return workflow. NIC also describes relevant invoice data being transferred to GST and e-way bill portals, supporting GSTR-1 and part-A e-way bill workflows without manual re-entry.
Rank #3
For a business that must use e-invoicing, assess it as an integration and control requirement: how invoices reach an IRP, how IRNs and QR codes return to the source records, what happens when submission fails, and how the resulting data is checked against books and returns. A GSTN-hosted overview lists six IRPs and says IRN generation through them is free; that does not establish the total cost of accounting software, integrations, implementation or support.
Check applicability rather than relying on a threshold claim
Available published material is inconsistent: a GSTN-hosted overview says the notified aggregate-turnover threshold is ₹5 crore and applicable from 1 August 2023, while the current-facing IRIS IRP page says e-invoicing applies at ₹10 crore and above. Those statements do not establish the operative threshold for every business today. Check current CBIC or GSTN notifications, including any applicable exceptions, and confirm your business’s position with a tax professional before making e-invoicing a software requirement.

Software options to put on a shortlist
The descriptions below are starting points based on each provider’s published capability statements and official GST Portal information. They are not hands-on test results, and they do not establish that a feature is included in every plan or configuration.

| ClearTax GST / ClearGST | ClearTax describes PAN-level return filing, multi-GSTIN consolidation, reconciliation, reporting and ERP data ingestion. | Confirm plan availability, supported GSTIN count, exact ERP workflow, filing responsibilities and whether the reconciliation process exposes the exceptions your team needs to review. |
| TallyPrime | Tally describes managing multiple GSTINs in one or multiple companies and GST compliance for multiple business locations. | Confirm the company and GSTIN configuration, and whether the integration or accounting setup required for your process is supported. |
| Zoho Books | Zoho describes multiple GSTIN support and e-invoicing. | Check how the product represents your GSTIN structure, which filing tasks it supports, and what integrations your accounting workflow requires. |
| GST Portal and offline utility | The official route supports online preparation and offline-utility uploads; the Portal also lists third-party ASP/GSP applications as a preparation route. | Compare the work needed to prepare data, track return status and coordinate review across registrations with the effort required in a dedicated product. |
| IRIS IRP | The GSTN-authorized private IRP describes web, app, Excel, bulk and API options. | Treat it as an e-invoice service or integration option, not as a replacement for assessing full accounting and return-compliance needs. |
Vendor descriptions establish what a provider says its product can do; they do not independently verify speed, accuracy, savings, uptime or fit for a particular business. Ask for a demonstration using your GSTIN structure and representative data, and obtain written confirmation of the features and service terms in the proposed plan.

How to evaluate a product before buying
- Map your registrations and users. Ask the vendor to show how GSTINs connect to legal entities, branches and user accounts. Test both per-GSTIN status views and the consolidated summary your finance team needs.
- Trace a return from source data to filing. Establish which returns the product prepares, reviews and files, which steps require the GST Portal, and what action remains with an authorized signatory.
- Test the accounting or ERP connection. Confirm available connectors, file formats or APIs, which fields are transferred, and how often data refreshes. Use realistic records rather than a clean demonstration dataset.
- Walk through reconciliation exceptions. Inspect how staff find and resolve unmatched, duplicate, amended and missing transactions, and whether the product preserves an audit trail of review and changes.
- Test the e-invoice path if applicable. Follow an invoice through IRP submission, IRN and QR-code handling, failure and retry behavior, and reconciliation back to books and returns.
- Review access, records and support. Ask about permissions, approval steps, change logs, backup and export controls, retention terms, and support response commitments.
- Calculate total cost and confirm terms. Include implementation, per-GSTIN or volume charges, integrations, support and renewal terms. Ask the vendor to identify exactly which features are included in the quoted plan.
Make the final comparison using the same scenarios for each candidate: a normal filing period, a period with corrections or missing documents, and an exception that needs review. Record which tasks the product performs, which require staff or portal action, and what evidence of completion is available.
What the available evidence can—and cannot—tell you
No neutral, independently published performance benchmark is established here for comparing multi-GSTIN compliance products. Vendor claims about speed, savings, matching or uptime should therefore be treated as claims, not as comparative results. Likewise, published feature descriptions do not establish plan pricing, supported GSTIN limits, security performance or service quality for your configuration; verify those points directly in the offer and contract.
