X-ray Microscopy vs. Electron Microscopy: Which Is Right for Your Sample?

Choose X-ray microscopy (XRM) when you need three-dimensional internal context from an intact specimen; choose scanning electron microscopy (SEM) for surfaces and surface-associated composition; choose transmission or scanning transmission electron microscopy (TEM/STEM) when you need finer internal detail and can prepare an electron-transparent specimen. If you need both scales, use XRM to locate a region of interest and then examine that region with SEM, FIB-SEM, TEM, or STEM. The correct choice depends on the feature, required resolution and contrast, sample thickness and composition, acceptable preparation, and whether the specimen must remain usable afterward.

“Electron microscopy” is not one technique. SEM scans a focused beam across a surface, while TEM and STEM detect electrons transmitted through a thin specimen. XRM commonly records X-ray projections from many angles and reconstructs them into a three-dimensional volume. Those geometries answer different questions, so nominal resolution numbers should never be compared without matching the instrument, imaging mode, specimen, contrast mechanism, and measurement definition.

Quick decision guide

Your primary question Start with Critical check or trade-off
Where are internal pores, cracks, interfaces, inclusions, or defects in an intact part? XRM tomography Resolution and contrast depend on the specific system, sample, and imaging mode. Verify that the feature is large enough and has sufficient X-ray contrast.
What does the exterior look like, and what surface features or fracture textures are present? SEM The image is surface-oriented. Conductivity, coating, vacuum compatibility, mounting, and specimen size can affect preparation and interpretation.
What is the internal ultrastructure or crystal detail at a finer length scale? TEM or STEM The region must be electron-transparent. Thinning can be intensive, consume material, and alter the structure you want to measure.
Do you need whole-sample context and then high-detail local analysis? A correlative XRM-to-electron workflow Registration requires suitable contrast, fiducials or landmarks, compatible holders, and enough accuracy to relocate the same region.

Use the table as a screening tool, not a performance guarantee. Before booking time, write down the smallest feature that matters, whether it is on the surface or buried, the volume or area that must be covered, the desired dimensionality, the specimen’s composition and thickness, and how much preparation or damage is acceptable.

What each method actually measures

X-ray microscopy (XRM)

XRM illuminates a specimen with X-rays and measures how the beam is attenuated, scattered, or otherwise modified. In a tomographic experiment, the specimen is rotated and projections are collected from multiple angles. Reconstruction software converts those projections into a three-dimensional volume in which internal interfaces can be inspected and measured. This lets you ask not only whether a void exists, but where it sits relative to fibers, layers, walls, or neighboring defects.

The practical strength of XRM is context. An intact sample can often be scanned before cutting, polishing, or ion-beam milling, so a rare defect can be located while its surrounding structure is still present. ZEISS describes X-ray microscopy as useful when internal structures must be visualized in 3D while preserving the intact sample and its surrounding context. That is a manufacturer’s description of the use case, not a claim that every XRM scan is harmless or that every instrument provides the same detail.

Preserving the specimen does not mean ignoring exposure. X-rays can cause radiation damage, heating, chemical change, or loss of stability in sensitive materials. Ask the facility for an estimated dose, whether repeated scans are practical, and whether the sample can be handled or stored afterward. Resolution also varies with optics, detector, geometry, magnification, reconstruction, and the sample’s own contrast and thickness.

Scanning electron microscopy (SEM)

SEM raster-scans a focused electron beam across the specimen and detects signals generated at or near the surface. Secondary-electron images emphasize topography and fine surface relief; backscattered-electron images can provide composition-sensitive contrast. With an energy-dispersive X-ray detector, SEM-EDS can identify or map elements, subject to accelerating voltage, interaction volume, standards, geometry, and the specimen’s preparation.

SEM is therefore a strong first choice for particle shape, coating coverage, fracture surfaces, wear tracks, etched microstructure, contamination, and other exterior features. The University of Iowa lists exterior morphology and elemental-content identification among SEM applications. Facility examples from the University of Virginia show that the sampled depth and apparent resolution depend on the particular SEM-EDS or STEM-EDS configuration; those figures should not be treated as universal SEM specifications.

A surface image can look three-dimensional because shadows and detector geometry reveal relief. It is not automatically a reconstructed interior volume. A crack visible at the surface may continue below it, but SEM alone does not establish the hidden path unless you add sectioning, serial imaging, tomography, or another method.

Transmission electron microscopy (TEM) and scanning transmission electron microscopy (STEM)

TEM sends electrons through a thin region and forms images or diffraction patterns from transmitted electrons. STEM also transmits electrons through the specimen, but scans a focused probe and records signals point by point; detector choices can provide bright-field, dark-field, high-angle annular dark-field, spectroscopy, or diffraction information. These methods are appropriate when the question concerns internal ultrastructure, lattice defects, nanoparticles, interfaces, or crystallography at a scale finer than a typical XRM volume can provide.

The requirement is geometric: electrons must pass through the region of interest. A bulk part may need mechanical polishing, ultramicrotomy, focused-ion-beam lift-out, electropolishing, or another thinning route. Teledyne describes electron-microscopy specimens as commonly sliced as thin as 500 nm. Treat that as a general educational example, not a universal thickness limit: usable thickness depends on material, accelerating voltage, density, composition, instrument, and the result you need.

TEM or STEM gives detailed information from the prepared lamella or section, not the same whole-sample context as an XRM scan. Preparation can introduce redeposition, curtaining, strain, contamination, heating, or preferential loss of a phase. Plan controls and document the preparation history if you need quantitative measurements.

Match the method to the question

Internal defects, pores, cracks, and buried interfaces

Start with XRM when the feature is hidden and its position within the complete object matters. A reconstructed volume can show connectivity, tortuosity, layer alignment, and the relationship between a defect and nearby structures without first opening the sample. This is valuable for additively manufactured parts, composites, batteries, geological specimens, biological tissues, and other heterogeneous objects in which sectioning could remove the very context you need.

Check attenuation and thickness before assuming success. Dense or highly absorbing regions can hide low-contrast features, while materials with similar X-ray attenuation may require a different energy, propagation-based contrast, phase contrast, staining, or a higher-magnification configuration. Ask the facility for a scout scan or feasibility test when the feature’s contrast is uncertain.

Surface morphology and fracture appearance

Choose SEM when the evidence is on the exterior: roughness, pits, particles, cracks open to the surface, coating grains, fracture dimples, or contamination. SEM generally needs less geometric preparation than TEM, although the exact workflow depends on whether the specimen is conductive, outgassing, fragile, magnetic, or too large for the chamber.

For composition, SEM-EDS can be useful, but an EDS spectrum is not automatically a bulk chemical analysis. The electron interaction volume may extend below the visible surface, and peaks can overlap. Mounting materials, coatings, tilt, working distance, accelerating voltage, and standards influence detection and quantification. A facility scientist can recommend conditions for qualitative identification versus quantitative analysis.

Internal nanoscale structure and crystallography

Choose TEM or STEM when the target is inside a thin region and the required information includes lattice fringes, nanoscale particles, dislocations, grain boundaries, diffraction, or localized chemistry. Decide early whether your question needs imaging, diffraction, electron-energy-loss spectroscopy, X-ray spectroscopy, or a combination; each adds constraints on thickness, stability, dose, and instrument time.

Do not select TEM merely because its nominal resolution is smaller. If you cannot prepare a representative, electron-transparent region, a nominally superior instrument may answer the wrong question. A carefully executed XRM volume can be more scientifically useful when location, connectivity, or intact context matters more than the finest local detail.

Both context and fine detail

A correlative workflow can combine the strengths of both families. First scan the intact specimen with XRM, identify a region of interest, and record its coordinates relative to recognizable surfaces or fiducials. Then cut, polish, or mill that region for SEM, FIB-SEM, TEM, or STEM. ZEISS describes scout-and-zoom and interior-tomography approaches for defining a region before destructive preparation, and its methods work discusses correlation with FIB-SEM.

Registration is a measurement problem, not a software checkbox. The same landmark must be visible in both modalities, distortion must be characterized, and the holder or preparation steps must not erase the coordinate reference. Plan fiducials that survive the transition and choose a field of view large enough to tolerate alignment uncertainty.

Resolution, contrast, and dimensionality

Resolution is not one universal number. It can mean optical or probe size, voxel spacing, measured point-spread performance, smallest reliably separated feature, or a facility’s stated capability under a particular condition. Contrast determines whether that feature can actually be distinguished. A small pore with little contrast may be harder to measure than a larger, strongly absorbing inclusion.

450 nm spatial-resolution performance ZEISS’s stated performance for the VersaXRM 730 product page, accessed October 13, 2026 Use only for that model and the stated performance context; it is not a specification for XRM as a category.
700 nm resolution capability University of Colorado Boulder facility description of its ZEISS Xradia 520 Versa system, accessed October 13, 2026 Use as a facility- and instrument-specific capability, not as a universal comparison with SEM or TEM.
About 500 nm thin-section example Teledyne Vision Solutions’ general educational description of electron-microscopy specimen preparation Qualify by material, voltage, instrument, and desired result; it is not a universal TEM or STEM thickness limit.

There is no independent, named, apples-to-apples statistic that ranks all XRM systems against all electron microscopes. Comparing the three figures above directly would confuse different instruments, modes, specimens, and definitions. Request the facility’s measured performance for your material and imaging condition instead.

Sample preparation and preservation

Preparing a specimen for XRM

Keep the specimen stable during rotation and ensure that the holder does not obscure the region of interest. The facility will need dimensions, density or composition information, expected attenuation, and whether the sample can tolerate vacuum, humidity changes, or radiation. A pilot scan can reveal ring artifacts, beam hardening, motion, insufficient contrast, or a field of view that is too small.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Intact imaging can preserve the sample for later work, but it does not guarantee perfect reversibility. Record the scan energy, exposure, number of projections, reconstruction settings, and any visible change before moving to another technique. If the sample is irreplaceable or beam-sensitive, agree on a dose budget and stopping criteria before acquisition.

Preparing a specimen for SEM

Solid, dry, vacuum-compatible conductive samples may require little more than trimming and mounting. Nonconductive materials can charge under the beam, producing streaks, drifting brightness, or unstable focus. A conductive coating, conductive bridge, lower-vacuum mode, or different accelerating voltage may help; each can change surface visibility or interfere with elemental analysis.

Mounting geometry matters. The University of Kentucky Electron Microscopy Center says conductive carbon double-sided tape is typically placed on an SEM mount, and MIT’s Electron Microprobe Facility describes double-stick conductive carbon tape as an option for qualitative analysis. Use such tape only when the facility permits it. Mount styles vary by microscope, and Yale facility guidance advises using vacuum-compatible materials supplied by its SEM laboratory. Confirm stub dimensions, adhesive chemistry, outgassing limits, coating policy, and whether the tape’s elements could appear in an EDS spectrum.

Preparing a specimen for TEM or STEM

Define the target region before thinning. Mechanical polishing can expose a broad area; focused-ion-beam lift-out can target a specific feature but may damage or redeposit material. Ultramicrotomy, ion milling, or chemical methods may be preferable for other specimens. Keep a record of thickness gradients, protective layers, ion species, milling energies, and final cleaning because these details affect interpretation.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Thinness alone is not enough. The lamella must be representative, stable under the beam, and free of preparation artifacts that mimic the feature of interest. If you need spectroscopy or diffraction, ask whether the thickness and composition meet the detector’s requirements before committing to a long preparation.

Soft X-ray microscopy is a special case

Soft X-ray microscopy should not be treated as interchangeable with hard-X-ray tomography or laboratory micro-CT. Aarhus University’s ASTRID facility describes water-window contrast for biological materials and a particular sample geometry generally below 10 micrometers thick. Stability during exposure can be a limitation. Those dimensions and conditions apply to that facility’s configuration, not to every XRM instrument or every biological sample.

A practical selection workflow

  1. Define the measurement. Write the feature, its estimated size, whether it is surface, near-surface, or buried, and whether you need a 2D image, a 3D volume, chemistry, diffraction, or a time series.
  2. Set the context requirement. Decide whether the whole specimen must remain intact and whether the feature’s relationship to surrounding structures is part of the result.
  3. Choose the first modality. Use XRM for intact internal context, SEM for exterior morphology and many surface analyses, or TEM/STEM for internal detail in an electron-transparent section.
  4. Describe the specimen to the facility. Provide dimensions, composition, density if known, moisture or volatility, magnetic properties, expected conductivity, and any hazards. Include photographs and a sketch showing the region of interest.
  5. Confirm preparation and holder constraints. Ask about maximum sample size, vacuum compatibility, coatings, conductive paths, section thickness, fiducials, and whether the specimen can be returned after imaging.
  6. Request a feasibility plan. Have the operator identify likely contrast, dose, working distance or geometry, field of view, and a pilot strategy. A small scout scan or test lamella can prevent an expensive full run.
  7. Plan correlative coordinates if needed. Choose landmarks or fiducials visible in both systems, record orientation, and allow for shrinkage, distortion, cutting loss, and registration error.
  8. Define acceptance criteria. Agree in advance on the smallest feature to resolve, the signal-to-noise or contrast needed, the volume or area to cover, and what constitutes an unusable scan.
  9. Document the result. Preserve raw projections or detector data where available, reconstruction settings, accelerating voltage, probe current, detector geometry, sample preparation, and dose. These metadata are essential for comparing specimens or repeating the measurement.

Common failure modes and fixes

Charging, drift, or unstable SEM images

Symptoms include bright patches, streaks, image movement, and sudden loss of focus. Check grounding and contact to the stub, reduce beam current or accelerating voltage, use an approved conductive coating or low-vacuum mode, and allow the specimen to equilibrate in the chamber. If you need EDS, discuss coating and mounting choices first because some coatings add peaks or absorb low-energy X-rays.

Internal features disappear in an XRM reconstruction

Possible causes include insufficient attenuation contrast, excessive thickness, beam hardening, motion, ring artifacts, or a voxel size that is too coarse. A different energy or filter, improved fixturing, a smaller region of interest, phase-sensitive geometry, or a higher-magnification scan may help. If the feature remains below the reliable contrast limit, use XRM to locate the area and follow with sectioning and electron microscopy rather than treating an ambiguous volume as proof.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

TEM or STEM preparation changes the feature

Compare multiple lamellae or sections, include an unprocessed reference where possible, and inspect for redeposition, curtaining, amorphization, heating, or contamination. Lower-dose imaging and cryogenic or protective approaches may be appropriate for sensitive materials, but the facility must select conditions for the specific specimen.

The XRM and electron images will not register

Registration can fail when the sample is cut away from the scanned coordinate system, when landmarks are not visible in both contrasts, or when preparation causes shrinkage or warping. Add fiducials before scanning if compatible with the sample, preserve orientation marks, scan a sufficiently large neighborhood, and record every transformation between stages.

The apparent resolution is better than the usable information

Small voxels or a fine probe do not guarantee reliable measurements. Noise, contrast, motion, detector response, charging, drift, and reconstruction artifacts can dominate. Validate the claimed feature with standards, repeated regions, orthogonal views, or a second modality before reporting a quantitative size.

How to decide when you need SEM or TEM

Ask one simple geometric question first: is the evidence on the outside, or must electrons pass through a prepared section? If it is exterior relief, particles, or a fracture surface, SEM is usually the appropriate starting point. If it is an internal interface, lattice, nanoparticle, or crystallographic feature in a thin region, TEM or STEM is the relevant family. If you do not yet know where the feature is, XRM can survey the intact specimen and guide the destructive step.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Also ask whether chemistry changes the choice. SEM-EDS can provide surface-associated elemental information over a relatively broad area. TEM/STEM spectroscopy can localize chemistry at much finer scales but demands a suitable thin specimen and careful dose control. XRM may distinguish phases through attenuation or phase contrast, but elemental specificity depends on the instrument and method rather than on the label “XRM” alone.

Questions to take to the facility

  • What is the smallest feature you have reliably measured in a specimen like mine, under the proposed mode?
  • Will my sample fit the holder, rotate without collision, and remain stable in vacuum or under the beam?
  • What preparation, coating, section thickness, or fiducials are required?
  • What dose, beam conditions, or exposure time should I expect, and can the sample be reused?
  • Which signals will be collected, and how will you separate morphology from composition?
  • What raw data and metadata will I receive?
  • If the first scan is inconclusive, what is the next least-destructive step?
